EDENetworks: A user-friendly software to build and analyse networks in biogeography, ecology and population genetics ArchiMer
Kivela, Mikko; Arnaud-haond, Sophie; Saramaki, Jari.
The recent application of graph-based network theory analysis to biogeography, community ecology and population genetics has created a need for user-friendly software, which would allow a wider accessibility to and adaptation of these methods. EDENetworks aims to fill this void by providing an easy-to-use interface for the whole analysis pipeline of ecological and evolutionary networks starting from matrices of species distributions, genotypes, bacterial OTUs or populations characterized genetically. The user can choose between several different ecological distance metrics, such as Bray-Curtis or Sorensen distance, or population genetic metrics such as FST or Goldstein distances, to turn the raw data into a distance/dissimilarity matrix. This matrix is...

Network models in the study of metabolism Electron. J. Biotechnol.
Rodríguez,Arsenio; Infante,Diogenes.
The systematic study of the genetic fingerprint (genomics) and the biochemistry (metabolites) that goes with a specific cellular process requires the characterization of all the small molecules that form the profile of metabolites and the associated genes. The metabolome represents the collection of all the metabolites during certain process in an organism. The transcriptome represents the gene expression profile, all the messengers RNA in a defined condition. Then to understand the whole process, the studies of metabolites must be accompanied with studies of the gene expression, hence the metabolome must be accompanied by the transcriptome, so we can identify genes and metabolites whose synthesis is induced by a specific process, an infection or stress....

Systems Analysis by Graph-theoretic Techniques: Assessment of Institutional Linkages in the Agricultural Innovation System of Azerbaijan AgEcon
Temel, Tugrul T.; Janssen, Willem; Karimov, Fuad.
This paper develops a quantitative, graph-theoretic method for analysing systems of institutions. With an application to the agricultural innovation system of Azerbaijan, the method is illustrated in detail. An assessment of existing institutional linkages in the system suggests that efforts should be placed on the development of intermediary institutions to facilitate quick and effective flow of knowledge between the public and the private components of the system. Furthermore, significant accomplishments are yet to come in policy-making, research and education, and credit institutions.

The Price Shock Transmission during the 2007-2008 Commodity Bull Cycle: A Structural Vector Auto-Regression Approach to the "Chicken-or-Egg" Problem AgEcon
Power, Gabriel J.; Vedenov, Dmitry V..
Commodity and energy prices have exhibited an unprecedented increase between October 2006 and July 2008, only to fall sharply during the last months of 2008. Many explanations have been offered to this phenomenon, including steadily increasing demand from China and India, large mandated increases in ethanol production, droughts in some key agricultural producer countries, production plateaus in some major oil-producing countries, refinery capacity limits, demand pressure from the derivatives market owing to the diversification properties of commodities, etc. Clearly, agricultural input, output, and energy products are closely related economically. In addition to biofuels, the connection points include nitrogen-based solution liquid fertilizers, fossil...

The problem of spatial fit in social-ecological systems: detecting mismatches between ecological connectivity and land management in an urban region Ecology and Society
Bergsten, Arvid; Stockholm Resilience Centre, Stockholm University; arvid.bergsten@su.se; Galafassi, Diego; Stockholm Resilience Centre, Stockholm University; diego.galafassi@su.se.
The problem of institutional fit in social-ecological systems has been empirically documented and conceptually discussed for decades, yet there is a shortage of approaches to systematically and quantitatively examine the level of fit. We address this gap, focusing on spatial fit in an urban and peri-urban regional landscape. Such landscapes typically exhibit significant fragmentation of remnant habitats, which can limit critical species dispersal. This may have detrimental effects on species persistence and ecosystem functioning if land use is planned without consideration of the spatial patterns of fragmentation. Managing habitat fragmentation is particularly challenging when the scale of fragmentation reaches beyond the control of single managers,...
