Coffee is one of the most valuable agricultural commodities and ranks second on international trade exchanges. The genus Coffea belongs to the Rubiaceae family which includes other important plants. The genus contains about 100 species but commercial production is based only on two species, Coffea arabica and Coffea canephora that represent about 70 % and 30 % of the total coffee market, respectively. The Brazilian Coffee Genome Project was designed with the objective of making modern genomics resources available to the coffee scientific community, working on different aspects of the coffee production chain. We have single-pass sequenced a total of 214,964 randomly picked clones from 37 cDNA libraries of C. arabica, C. canephora and C. racemosa,...

Cross-species microsatellite amplification in South American Caimans (Caiman spp and Paleosuchus palpebrosus) Genet. Mol. Biol.
Zucoloto,Rodrigo Barban; Villela,Priscilla Marqui Schimidt; Verdade,Luciano Martins; Coutinho,Luiz Lehmann.
Microsatellite DNA markers have been used to assess genetic diversity and to study ecological behavioral characteristics in animals. Although these markers are powerful tools, their development is labor intensive and costly. Thus, before new markers are developed it is important to prospect the use of markers from related species. In the present study we investigated the possibility of using microsatellite markers developed for Alligator mississipiensis and Caiman latirostris in South American crocodilians. Our results demonstrate the use of microsatellite markers for Paleosuchus palpebrosus, Caiman crocodilus and Caiman yacare.

ESTs and putative line-specific (broiler and layer) SNPs identified in genes expressed in Gallus gallus pituitary and hypothalamus Genet. Mol. Biol.
Cassoli,Clarissa Sanches da Silva; Jorge,Erika Cirstina; Patrício,Mateus; Alves,Helena Javiel; Almeida,Erik Amazonas de; Ledur,Mônica Corrêa; Coutinho,Luiz Lehmann.
Brazilian poultry industry has reached a high level of development in both meat and egg production as a result of constant technological modernization. Further improvements can be achieved through genomics, but before this can be accomplished, a better understanding of gene expression profiles and nucleotide polymorphisms is necessary. Since animal physiology is directly or indirectly controlled by the pituitary and hypothalamus, the aim of the present work was to identify and analyze genes expressed in these tissues in chicken lines with different growth potential. Two pituitary and hypothalamus cDNA libraries from 21 day broiler (TT) and layer (CC) chickens lines were constructed and allowed identification of 3,074 unique sequences and 77 single...

Evaluation of reference genes for real-time PCR studies of Brazilian Somalis sheep infected by gastrointestinal nematodes Genet. Mol. Biol.
Zaros,Lilian Giotto; Coutinho,Luiz Lehmann; Sider,Lúcia Helena; Medeiros,Henrique Rocha de; Neves,Maria Rosalba Moreira das; Benvenuti,Camila Loures; Navarro,Andrine Maria do Carmo; Vieira,Luiz da Silva.
Precise normalization with reference genes is necessary, in order to obtain reliable relative expression data in response to gastrointestinal nematode infection. By using sheep from temperate regions as models, three reference genes, viz., ribosomal protein LO (RPLO), glyceraldehyde 3-phosphate dehydrogenase (GAPDH) and succinate dehydrogenase complex subunit A (SDHA), were investigated in the abomasum, abomasal lymph nodes and small intestine of Brazilian Somalis sheep, either resistant or susceptible to gastrointestinal nematodes infections. Real time PCR was carried out by using SYBR Green I dye, and gene stability was tested by geNorm. RPLO was an ideal reference gene, since its expression was constant across treatments, presented lower variation, and...

Genetic characterization of Aberdeen Angus cattle using molecular markers Genet. Mol. Biol.
Vasconcellos,Luciana Pimentel de Mello Klocker; Tambasco-Talhari,Daniella; Pereira,Andréa Pozzi; Coutinho,Luiz Lehmann; Regitano,Luciana Correia de Almeida.
Aberdeen Angus beef cattle from the Brazilian herd were studied genetically using restriction fragment length polymorphism (RFLP) of the kappa-casein - HinfI (CSN3 - HinfI), beta-lactoglobulin - HaeIII (LGB - HaeIII) and growth hormone AluI (GH- AluI) genes, as well as four microsatellites (TEXAN15, CSFM50, BM1224 and BM7160). The RFLP genotypes were determined using the polymerase chain reaction (PCR) followed by digestion with restriction endonucleases and electrophoresis in agarose gels. With the exception of the microsatellite BM7160, which was analyzed in an automatic sequencer, the PCR products were genotyped by silver staining. The allele and genotype frequencies, heterozygosities and gene diversity were estimated. The values for these parameters of...

Genetic linkage map of chicken chromosome 1 from a Brazilian resource population Scientia Agricola
Nones,Kátia; Ledur,Mônica Corrêa; Ruy,Deborah Clea; Baron,Erica Elias; Moura,Ana Silvia Alves Meira Tavares; Coutinho,Luiz Lehmann.
A genetic map provides insight into genome organization and chromosomal location of markers and genes, and is important for quantitative trait loci (QTL) mapping. The objective of this study was to use a Brazilian resource population to construct a linkage map for chicken chromosome 1. Eighty microsatellite markers were tested and 26 informative markers were typed in an experimental F2 population developed by two generations of crossbreeding between a broiler sire line and a layer line. A total of 649 F2 individuals from seven full-sib families with about 95 F2 offspring each were genotyped. Multi-locus linkage analysis resulted in a chromosome 1 map of 26 ordered markers. Locus order was in general agreement with other published linkage maps, except for...

Ambo,Marcel; Campos,Raquel de Lello Rocha; Moura,Ana Sílvia Meira Tavares; Boschiero,Clarissa; Rosário,Millor Fernandes do; Ledur,Mônica Corrêa; Nones,Kátia; Coutinho,Luiz Lehmann.
A linkage map is essential not only for quantitative trait loci (QTL) mapping, but also for the organization and location of genes along the chromosomes. The present study is part of a project whose major objective is, besides from construction the linkage maps, the whole genome scan for mapping QTL for performance traits in the Brazilian experimental chicken population. Linkage maps of chicken chromosomes 6 to 8, 11 and 13 were constructed based on this population. The population was developed from two generations of crossbreeding between a broiler and a layer line. Fifty-one microsatellite markers were tested, from which 28 were informative: 4, 8, 7, 4 and 5 for chromosomes 6, 7, 8, 11 and 13, respectively. A SNP located in the leptin receptor gene was...

Genotypic characterization of microsatellite markers in broiler and layer selected chicken lines and their reciprocal F1s Scientia Agricola
Rosário,Millor Fernandes do; Ledur,Mônica Corrêa; Moura,Ana Silvia Alves Meira Tavares; Coutinho,Luiz Lehmann; Garcia,Antonio Augusto Franco.
Chicken experimental populations have been developed worldwide for QTL mapping, but their genotypic characterizations are not usually discussed. The objective of this study was to characterize genotypically two F1 reciprocal generations and their parental lines based on the estimation of genotypic parameters. These F1 generations originated two Brazilian reference populations to map QTL. The evaluated parameters were polymorphic information content (PIC), observed and expected heterozygosities and number of alleles at microsatellite loci on chromosomes 1, 3 and 4. All parental and F1 chickens from both populations were used totalling of 83 chickens: 14 from a broiler (TT) and 14 from a layer line (CC) and 55 from their reciprocal F1 generations. The...

Identification of proliferating cells in chicken embryos using 5-bromo- 2'-deoxyuridine immunohistochemical detection Genet. Mol. Biol.
Lopes,Mário Lúcio; Schmidt,Gilberto Silber; Coutinho,Luiz Lehmann.
Chicken embryos were incubated with BrdU, embedded in plastic resin, sectioned and screened immunohistochemically to identify proliferating cells in the neural tube and somites. Fixation in 4% paraformaldehyde for 1 h was essential for detecting specific colorimetric signals of BrdU incorporation into cells during the S phase of the cell cycle. Transverse sections of the neural tube showed that the nuclei of proliferating cells (BrdU positive) had a uniform and centralized distribution, whereas unstained nuclei were found only along the extremities of the neural tube. Transverse sections of differentiated somites showed proliferating cells in the scleratome and dermatome. However, no incorporation of BrdU was observed in myotomic cells, which give rise to...

Investigation of Leptin gene in broiler and layer chicken lines Scientia Agricola
Ninov,Kerli; Ledur,Mônica Corrêa; Alves,Helena Javiel; Rosário,Millor Fernandes do; Nones,Kátia; Coutinho,Luiz Lehmann.
Leptin, a polypeptide hormone secreted mainly by adipose tissue, plays an important role in feed intake regulation, energy metabolism and reproduction in several species. Its function has been intensively studied in mammals; however, in birds limited information is available. The cDNA sequence for chicken leptin has been reported, and high hepatic expression levels of leptin were associated with fat deposition in selected bird lines. However, controversies still remain concerning to the chicken leptin gene and several authors failed to amplify this gene from genomic DNA or cDNA. In view of this controversy and the importance of this gene, the present study aimed to investigate the leptin gene in a population of birds developed by Embrapa Swine and Poultry...

Mapping quantitative trait loci in Gallus gallus using principal components R. Bras. Zootec.
Pinto,Luís Fernando Batista; Packer,Irineu Umberto; Ledur,Mônica Corrêa; Moura,Ana Silvia Alves Meira Tavares; Nones,Kátia; Coutinho,Luiz Lehmann.
This study aimed at mapping QTL (quantitative trait loci) using linear combinations of characteristics of economical interest in Gallus gallus. A total of 350 F2 chickens from an initial crossing among males from a broiler line (TT) with females from a layer line (CC) were used. It was conducted a QTL mapping in chromosomes of Gallus gallus (GGA1, GGA3, GGA5, GGA8, GGA11, and GGA13) for 20 performance and carcass traits. For detecting QTL, it was used the likelihood ratio test between a reduced model (including fixed effects of sex, hatch and random effect of infinitesimal genetic value) and a full model (including all the previous effects plus QTL effects). When original characterists were analyzed, that is, before the formation of linear combinations,...

Samples of Pectoralis major m. were collected, and an RT-PCR analysis of the a-Ryanodine receptor (a RYR) from chicken mRNA hotspot region spanning aminoacid residues 386 to 540, numbered according to the turkey sequence, revealed two classes of transcripts. The sequences of the first class were similar to turkey and human with 97% and 74% of identity, respectively, and included all transcripts with substitutions in the nucleotide sequence. The second class was characterized by the deletion of nucleotides, leading to a premature stop codon and coding for a truncated and nonfunctional protein. These results are to date the first report related to the sequencing of the chicken αRYR hotspot region 1, which will possibility serve as a guide for further studies...

Abstract: The objective of this work was to sequence the MyoD1, MyoG, MyF5, MyF6, and MSTN genes and to identify polymorphisms in Santa Inês sheep (Ovis aries). A total of 192 lambs with 240 days of age were evaluated, and these genes were sequenced to be compared with the reference sequence in the Ovis aries genome. Genotype and allele frequencies were estimated, and the Hardy-Weinberg equilibrium was tested. Fragments containing 2,493 bp (MyoD1), 1,836 bp (MyoG), 2,813 bp (MyF5), 1,126 bp (MyF6), and 2,380 bp (MSTN) were obtained, and, in these sequences, 160 variants were identified. These polymorphisms were distributed as follows: 59 (MyoD1), 24 (MyoG), 63 (MyF5), 4 (MyF6), and 10 (MSTN). One hundred and four were novel polymorphisms, 45 in MyoD1, 2 in...

Quantitative trait loci (QTL) mapping in livestock allows the identification of genes that determine the genetic variation affecting traits of economic interest. We analyzed the birth weight and weight at 60 days QTL segregating on bovine chromosome BTA14 in a F2 resource population using genotypes produced from seven microsatellite markers. Phenotypes were derived from 346 F2 progeny produced from crossing Bos indicus Gyr x Holstein Bos taurus F1 parents. Interval analysis to detect QTL for birth weight revealed the presence of a QTL (p < 0.05) at 1 centimorgan (cM) from the centromere with an additive effect of 1.210 ± 0.438 kg. Interval analysis for weight at 60 days revealed the presence of a QTL (p < 0.05) at 0 cM from the centromere with an...

Segregation between a genetic marker and a locus influencing a quantitative trait in a well delineated population is the basis for success in mapping quantitative trait loci (QTL). To detect bovine chromosome 5 (BTA5) birth weight QTL we genotyped 294 F2 Gyr (Bos indicus) x Holstein (Bos taurus) crossbreed cattle for five microsatellite markers. A linkage map was constructed for the markers and an interval analysis for the presence of QTL was performed. The linkage map indicated differences in the order of two markers relative to the reference map (<A HREF="http://www.marc.usda.gov/">http://www.marc.usda.gov</A>). Interval analysis detected a QTL controlling birth weight (p < 0.01) at 69 centimorgans (cM) from the most centromeric marker...
