Combining Two-Stage Testing and Interval Mapping Strategies to Detect QTL for Resistance to Bonamiosis in the European Flat Oyster Ostrea edulis ArchiMer

We have identified quantitative trait loci (QTL) in the flat oyster (Ostrea edulis) for resistance to Bonamia ostreae, a parasite responsible for the dramatic reduction in the aquaculture of this species. An F-2 family from a cross between a wild oyster and an individual from a family selected for resistance to bonamiosis was cultured with wild oysters injected with the parasite, leading to 20% cumulative mortality. Selective genotyping of 92 out of a total of 550 F-2 progeny (i.e., 46 heavily infected oysters that died and 46 parasite-free oysters that survived) was performed using 20 microsatellites and 34 amplification fragment length polymorphism primer pairs. Cumulative incidence estimation in the presence of competing risks AgEcon

When competing risks are present, the appropriate estimate of the failure probabilities is the cumulative incidence. stcompet creates new variables containing the estimate of this function, its standard error, and ln(−ln) transformed confidence bounds. Two examples are presented to illustrate the use of the new command and some key features of the cumulative incidence.

Product Life Cycles and Innovation in the US Seed Corn Industry AgEcon

The purpose of this study is to evaluate potential changes in the length of product life cycles in the US seed corn industry. We use the observed survival time on the market for hybrids sold during 1997-2009 to conduct a survival analysis. Our empirical results show that the expected lifetimes for corn hybrids with single biotech traits are 5-15% longer than for hybrids with multiple (stacked) traits, and the expected lifetimes for conventional corn are 13-17% longer than stacked hybrids. Also, the product life cycles for all types of hybrids have decreased over the past twelve years (especially after 2004), but the rate of decline is roughly similar across hybrid types. A menu-driven facility for complex sample size calculation in randomized controlled trials with a survival or a binary outcome: Update AgEcon

Royston and Babiker (2002) presented a menu-driven Stata program for the calculation of sample size or power for complex clinical trial designs under a survival time or binary outcome. In the present article, the package is updated to Stata 8 under the new name ART. Furthermore, the program has been extended to incorporate noninferiority designs and provides more detailed output. This package is the only realistic sample size tool for survival studies available in Stata.

Using Aalen's linear hazards model to investigate time-varying effects in the proportional hazards regression model AgEcon

In this paper, we describe a new Stata command, stlh, which estimates and tests for the significance of the time-varying regression coefficients in Aalen’s linear hazards model; see Aalen (1989). We see two potential uses for this command. One may use it as an alternative to a proportional hazards or other nonlinear hazards regression model analysis to describe the effects of covariates on survival time. A second application is to use the command to supplement a proportional hazards regression model analysis to assist in detecting and then describing the nature of time-varying effects of covariates through plots of the estimated cumulative regression coefficients, with confidence bands, from Aalen’s model. We provide a program to illustrate interactions between treatment and covariates or between two covariates by using forest plots under either the Cox proportional hazards or the logistic regression model. A combination of quantitative and qualitative method was used to analyse the determinants of school completion/dropout of children from primary education. A Cox box proportional hazard model was used analyse the survival of children in primary education. Programmable GLM: Two user-defined links AgEcon

With the release of Stata 7, the glm command for fitting generalized linear models underwent a substantial overhaul. Stata 7 glm contains an expanded array of variance estimators, regression diagnostics, and other enhancements. The overhaul took place to coincide with the release of Hardin and Hilbe (2001). With the new glm came a modular design that enables users to program customized link functions, variance functions, and weight functions to be used if Newey-West covariance estimates are desired. Because cases requiring customized link functions are the more prevalent in the literature, only those are considered here. A menu-driven facility for complex sample size calculation in randomized controlled trials with a survival or a binary outcome AgEcon

We present a menu-driven Stata program for the calculation of sample size or power for complex clinical trials with a survival time or a binary outcome. The features supported include up to six treatment arms, an arbitrary time-to-event distribution, fixed or time-varying hazard ratios, unequal patient allocation, loss to follow-up, staggered patient entry, and crossover of patients from their allocated treatment to an alternative treatment. The computations of sample size and power are based on the logrank test and are done according to the asymptotic distribution of the logrank test statistic, adjusted appropriately for the design features.

ABSTRACT We evaluated the effect of some environmental factors on age at first lambing (AFL) and lambing to conception interval (LCI) of Pelibuey ewes under the humid tropical conditions of Mexico. Ewes grazed on Tanzania (Panicum maximum), Bermuda (Cynodon dactylon), and Brachiaria grass (Brachiaria humidicola) and received hay in the corral in the months of grass scarcity. Reproduction was continuous during the year. Data of 839 lambings from 334 ewes registered from 2009 to 2017 were analyzed using survival analysis procedures. This study evaluated the technique for meniscal allograft transplantation using allografts preserved in glycerin 98% in rabbits. Euthanasia was performed at 70 days to compare the transplanted (TM1 to TM16) versus the contralateral meniscus (OM1 to OM16). Sixteen menisci, 8 transplanted and 8 contralateral, were submitted to gross examination, histomorphometric analysis for identification and quantification of cellular type, and for quantification and distribution of collagen fibers.
