Characterising Essential Fish Habitat using spatio‐temporal analysis of fishery data: A case study of the European seabass spawning areas ArchiMer
Dambrine, Chloe; Woillez, Mathieu; Huret, Martin; De Pontual, Helene.
Fish habitats sustain essential functions for fish to complete their life cycle, such as feeding, growing and spawning. Conservation is crucial to maintain fish populations and their exploitation. Since 2013, the spawning stock biomass of the northern stock of European seabass (Dicentrarchus labrax) has been in a worrying state. A series of low recruitments with a persistently high level of fishing has been blamed, raising concerns about the processes involved in seabass reproduction and settlement in nurseries. Here, we characterise seabass spawning areas along the French Atlantic coast using vessel monitoring system (VMS) data. A non‐linear geostatistical approach was applied, from 2008 to 2014, to detect locations where seabass aggregate for spawning....

A 38 years hindcast of a coupled physical-biogeochemical model and derived indices for fisheries oceanography ArchiMer
Huret, Martin; Petitgas, Pierre; Sourisseau, Marc; Struski, Caroline; Leger, Fabien; Lazure, Pascal.
Operational oceanography rapidly progresses and its products become easy to access to a large community, among them fisheries scientists. The products cover both near real-time environment information (on scales of days to weeks) but also retrospective analysis providing long time series of environment parameters. Here we describe a 38 years hindcast of a coupled physical-biogeochemical model of the Bay of Biscay as well as the indices and major information that were derived from it.

Direct assessment of small pelagic fish by the PELGAS14 acoustic survey ArchiMer
Duhamel, Erwan; Doray, Mathieu; Huret, Martin; Authier, Matthieu; Gestin, Thomas.
Acoustic surveys are carried out every year in the Bay of Biscay in spring onboard the French research vessel Thalassa. The objective of PELGAS surveys is to study the abundance and distribution of pelagic fish in the Bay of Biscay. The main target species are anchovy and sardine but they are considered in a multi-specific context and within an ecosystemic approach as they are located in the centre of pelagic ecosystem.

Did acoustic miss much spawning anchovy surface schools in the Bay of Biscay in spring 2019 ? ArchiMer
Doray, Mathieu; Coulon, Noémie; Huret, Martin; Le Bouffant, Naig; Berger, Laurent.
This study aims at estimating the anchovy biomass that was missed in the echosounder surface blind zone during the PELGAS survey, in an attempt to explain the relative difference between acoustic and DEPM biomass estimates in springtime 2019 in the Bay of Biscay. Acoustic data collected by a side-looking echosounder are analysed in order to estimate the negative bias introduced in acoustic biomass estimates by the acoustic blind zone. Corrected anchovy acoustic biomass estimates and maps are compared to DEPM ones, in an attempt to reconcile egg and acoustic estimates. Remaining discrepancies are discussed in the light of acoustic and egg biomass estimation assumptions. We showed that surface school biomass can be calculated while applying standard acoustic...

Variation in life-history traits of European anchovy along a latitudinal gradient: a bioenergetics modelling approach ArchiMer
Huret, Martin; Tsiaras, K; Daewel, U; Skogen, Md; Gatti, Paul; Petitgas, Pierre; Somarakis, S.
Anchovy Engraulis encrasicolus distribution in European waters spans from the Mediterranean Sea to the North Sea, and is expected to expand further north with global warming. Observations from the eastern Mediterranean (North Aegean Sea), the Bay of Biscay and the North Sea reveal latitudinal differences in growth, maximum size, fecundity and timing of reproduction. We set up a mechanistic framework combining a bioenergetics model with regional physical-biogeochemical models providing temperature and zooplankton biomass to investigate the underlying mechanisms of variation in these traits. The bioenergetics model, based on the Dynamic Energy Budget theory and initially calibrated in the Bay of Biscay, was used to simulate growth and reproduction patterns....

Coupling hydrodynamic and individual-based models to simulate long-term larval supply to coastal nursery areas ArchiMer
Rochette, Sebastien; Huret, Martin; Rivot, Etienne; Le Pape, Olivier.
For many marine fish species, recruitment is strongly related to larval survival and dispersal to nursery areas. Simulating larval drift should help assessing the sensitivity of recruitment variability to early life history. An individual-based model (IBM) coupled to a hydrodynamic model was used to simulate common sole larval supply from spawning areas to coastal and estuarine nursery grounds at the population scale in the eastern Channel on a 14-yr time series, from 1991 to 2004. The IBM allowed each particle released to be transported by currents from the hydrodynamic model, to grow with temperature, to migrate vertically giving stage development, and possibly to die according to drift duration, representing the life history from spawning to...

Coupling physical and biogeochemical processes in the Rio de la Plata plume ArchiMer
Huret, Martin; Dadou, Isabelle; Dumas, Franck; Lazure, Pascal; Garcon, Véronique.
A coupled three-dimensional physical-biogeochemical model was developed in order to simulate the ecological functioning of the Rio de la Plata estuary and plume. The biogeochemical model reproduces the nitrogen cycle between five compartments: dissolved inorganic nitrogen, phytoplankton, zooplankton, detritus and dissolved organic nitrogen. The coupling is tested in seasonal climatological configurations and for the particular year 1999. The circulation is forced with Parana and Uruguay rivers discharges, NCEP wind and tide. The biogeochemical model includes loads of inorganic and organic nitrogen from both rivers. The model reproduces the correct tidal amplitudes in the estuary, as well as the most outstanding features of the observed horizontal and...

Dispersal kernels and their drivers captured with a hydrodynamic model and spatial indices: A case study on anchovy (Engraulis encrasicolus) early life stages in the Bay of Biscay ArchiMer
Huret, Martin; Petitgas, Pierre; Woillez, Mathieu.
Dispersal of fish early life stages explains part of the recruitment success, through interannual variability in spawning, transport and survival. Dispersal results from a complex interaction between physical and biological processes acting at different temporal and spatial scales, and at the individual or population level. In this paper we quantify the response of anchovy egg and larval dispersal in the Bay of Biscay to the following sources of variability: vertical larval behaviour, drift duration, adult spawning location and timing, and spatio-temporal variability in the hydrodynamics. We use simulations of Lagrangian trajectories in a 3-dimensional hydrodynamic model, as well as spatial indices describing different properties of the dispersal kernel:...

Evolution spatio-temporelle de la condition, de la structure en taille et en âge de la sardine Atlantique ArchiMer
Veron, Matthieu; Lebigre, Christophe; Bertignac, Michel; Doray, Mathieu; Duhamel, Erwan; Huret, Martin; Pawlowski, Lionel.

Spring habitats of small pelagic fish communities in the Bay of Biscay ArchiMer
Doray, Mathieu; Hervy, Camille; Huret, Martin; Petitgas, Pierre.
Mapping habitats of species communities helps to inform on the ecological processes which drive their distribution. This information is critical to identify suitable areas for spatial management, aimed at preserving biodiversity, ecosystem functions or essential habitats. While demersal fish have been extensively studied at the community scale, small pelagic fish have mainly been characterised at the population scale. This paper presents a community-based approach on the biodiversity of small pelagic fish, with the aim to: (i) define small pelagic fish communities, (ii) characterise their spatial and interannual dynamics, and (iii) assess their habitats. We present a Multiple Factor Analysis (MFA)-based method that characterises the spatio-temporal...

Selection and validation of a complex fishery model using an uncertainty hierarchy ArchiMer
Lehuta, Sigrid; Petitgas, Pierre; Mahevas, Stephanie; Huret, Martin; Vermard, Youen; Uriarte, Andres; Record, Nicholas R..
Assessing the validity of a model is essential for its credibility especially when the model is used as decision making tool. Complex dynamic fishery models are recommended to investigate the functioning of fisheries and to assess the impact of management strategies, particularly spatial fishing regulations. However, their use is limited due to the difficulty and computational cost of parameterizing and gaining confidence, particularly for parameter rich models. These difficulties are compounded by uncertainty regarding parameter values, many of which are often taken from literature or estimated indirectly. Here we propose a methodology to improve confidence and understanding in the model, easily transferable to any complex model. The approach combines...

Does Operational Oceanography Address the Needs of Fisheries and Applied Environmental Scientists? ArchiMer

Although many oceanographic data products are now considered operational, continued dialogue between data producers and their user communities is still needed. The fisheries and environmental science communities have often been criticized for their lack of multidisciplinarity, and it is not clear whether recent developments in operational oceanographic products are addressing these needs. The International Council for the Exploration of the Sea (ICES) Working Group on Operational Oceanographic products for Fisheries and Environment (WGOOFE) identified a potential mismatch between user requirements and the perception of requirements by the providers. Through a questionnaire (98 respondents), WGOOFE identified some of these issues. Although products of...

Satellite remote sensing for an ecosystem approach to fisheries management ArchiMer
Chassot, Emmanuel; Bonhommeau, Sylvain; Reygondeau, Gabriel; Nieto, Karen; Polovina, Jeffrey J.; Huret, Martin; Dulvy, Nicholas K.; Demarcq, Herve.
Satellite remote sensing (SRS) of the marine environment has become instrumental in ecology for environmental monitoring and impact assessment, and it is a promising tool for conservation issues. In the context of an ecosystem approach to fisheries management (EAFM), global, daily, systematic, high-resolution images obtained from satellites provide a good data source for incorporating habitat considerations into marine fish population dynamics. An overview of the most common SRS datasets available to fishery scientists and state-of-the-art data-processing methods is presented, focusing on recently developed techniques for detecting mesoscale features such as eddies, fronts, filaments, and river plumes of major importance in productivity enhancement and...

Satellite-derived parameters for biological modelling in coastal waters: Illustration over the eastern continental shelf of the Bay of Biscay ArchiMer
Gohin, Francis; Loyer, S; Lunven, Michel; Labry, Claire; Froidefond, J; Delmas, Daniel; Huret, Martin; Herbland, Alain.
In biological modelling of the coastal phytoplankton dynamics, the light attenuation coefficient is often expressed as a function of the concentrations of chlorophyll and mineral suspended particulate matter (SPM). In order to estimate the relationship between these parameters over the continental shelf of the northern Bay of Biscay, a set of in situ data has been gathered for the period 1998-2003 when SeaWiFS imagery is available. These data comprise surface measurements of the concentrations of total SPM, chlorophyll, and irradiance profiles from which is derived the attenuation coefficient of the photosynthetically available radiation, K-PAR. The performance of the IFREMER look-up table used to retrieve the chlorophyll concentration from the SeaWiFS...
