Impact of embryo transfer phenotypic records on large-scale beef cattle genetic evaluations R. Bras. Zootec.
Junqueira,Vinícius Silva; Lopes,Paulo Sávio; Resende,Marcos Deon Vilela de; Silva,Fabyano Fonseca e; Lourenço,Daniela Andressa Lino; Yokoo,Marcos Jun Iti; Cardoso,Fernando Flores.
ABSTRACT We aimed to evaluate the impact of using embryo transfer (ET) information on weaning weight estimated breeding values (EBV) and its accuracy. Data from Hereford and Braford cattle, raised under extensive conditions in Southern Brazil, were used. A model that included ET information in addition to maternal (genetic and permanent environmental) effects as a function of foster dams was compared to a model without ET information. Accuracy of both bulls and calves increased due to inclusion of ET records in 0.04 and 0.12 points, respectively. In general, the inclusion of ET records provided a greater amount of phenotypic variance and most accurate EBV for sires and progeny. The results obtained in this study encourage the use of ET phenotypic records...

Quantitative genetics theory for genomic selection and efficiency of genotypic value prediction in open-pollinated populations Scientia Agricola
Viana,José Marcelo Soriano; Piepho,Hans-Peter; Silva,Fabyano Fonseca e.
ABSTRACT: Quantitative genetics theory for genomic selection has mainly focused on additive effects. This study presents quantitative genetics theory applied to genomic selection aiming to prove that prediction of genotypic value based on thousands of single nucleotide polymorphisms (SNPs) depends on linkage disequilibrium (LD) between markers and QTLs, assuming dominance and epistasis. Based on simulated data, we provided information on dominance and genotypic value prediction accuracy, assuming mass selection in an open-pollinated population, all quantitative trait loci (QTLs) of lower effect, and reduced sample size. We show that the predictor of dominance value is proportional to the square of the LD value and to the dominance deviation for each QTL...

Evaluation of Bayesian models for analysis of crude protein requirement for pigs of Brazilian Piau breed Scientia Agricola
Silva,Hugo Teixeira; Silva,Fabyano Fonseca e; Ferreira,Aloízio Soares; Veroneze,Renata; Lopes,Paulo Sávio.
ABSTRACT: We evaluated the inclusion of information on genetic relationship into the analysis of crude protein requirement in diets for pigs of Brazilian Piau breed, using Bayesian inference. The animals were assigned to treatments in a completely randomized design in factorial scheme 4 × 2 (crude protein levels × sex) with 12 repetitions per treatment. The evaluations were carried out in the initial, growing and finishing phases, and after slaughter. The traits evaluated were feed conversion (FC), backfat thickness (BF), daily weight gain (DWG), daily feed intake (DFI) and some carcass cuts. Three models were considered to evaluate the inclusion of information on genetic relationship into the analysis: Model I, a simple linear model; Model II, the same...

ABSTRACT Genomic selection (GS) emphasizes the simultaneous prediction of the genetic effects of thousands of scattered markers over the genome. Several statistical methodologies have been used in GS for the prediction of genetic merit. In general, such methodologies require certain assumptions about the data, such as the normality of the distribution of phenotypic values. To circumvent the non-normality of phenotypic values, the literature suggests the use of Bayesian Generalized Linear Regression (GBLASSO). Another alternative is the models based on machine learning, represented by methodologies such as Artificial Neural Networks (ANN), Decision Trees (DT) and related possible refinements such as Bagging, Random Forest and Boosting. This study aimed to...

Bayesian analysis of autoregressive panel data model: application in genetic evaluation of beef cattle Scientia Agricola
Silva,Fabyano Fonseca e; Sáfadi,Thelma; Muniz,Joel Augusto; Rosa,Guilherme Jordão Magalhães; Aquino,Luiz Henrique de; Mourão,Gerson Barreto; Silva,Carlos Henrique Osório.
The animal breeding values forecasting at futures times is a relevant technological innovation in the field of Animal Science, since its enables a previous indication of animals that will be either kept by the producer for breeding purposes or discarded. This study discusses an MCMC Bayesian methodology applied to panel data in a time series context. We consider Bayesian analysis of an autoregressive, AR(p), panel data model of order p, using an exact likelihood function, comparative analysis of prior distributions and predictive distributions of future observations. The methodology was tested by a simulation study using three priors: hierarchical Multivariate Normal-Inverse Gamma (model 1), independent Multivariate Student's t Inverse Gamma (model 2) and...

Triple categorical regression for genomic selection: application to cassava breeding Scientia Agricola
Lima,Leísa Pires; Azevedo,Camila Ferreira; Resende,Marcos Deon Vilela de; Silva,Fabyano Fonseca e; Viana,José Marcelo Soriano; Oliveira,Eder Jorge de.
ABSTRACT: Genome-wide selection (GWS) is currently a technique of great importance in plant breeding, since it improves efficiency of genetic evaluations by increasing genetic gains. The process is based on genomic estimated breeding values (GEBVs) obtained through phenotypic and dense marker genomic information. In this context, GEBVs of N individuals are calculated through appropriate models, which estimate the effect of each marker on phenotypes, allowing the early identification of genetically superior individuals. However, GWS leads to statistical challenges, due to high dimensionality and multicollinearity problems. These challenges require the use of statistical methods to approach the regularization of the estimation process. Therefore, we aimed to...

Artificial neural network for prediction of the area under the disease progress curve of tomato late blight Scientia Agricola
Alves,Daniel Pedrosa; Tomaz,Rafael Simões; Laurindo,Bruno Soares; Laurindo,Renata Dias Freitas; Silva,Fabyano Fonseca e; Cruz,Cosme Damião; Nick,Carlos; Silva,Derly José Henriques da.
ABSTRACT: Artificial neural networks (ANN) are computational models inspired by the neural systems of living beings capable of learning from examples and using them to solve problems such as non-linear prediction, and pattern recognition, in addition to several other applications. In this study, ANN were used to predict the value of the area under the disease progress curve (AUDPC) for the tomato late blight pathosystem. The AUDPC is widely used by epidemiologic studies of polycyclic diseases, especially those regarding quantitative resistance of genotypes. However, a series of six evaluations over time is necessary to obtain the final area value for this pathosystem. This study aimed to investigate the utilization of ANN to construct an AUDPC in the...

Genetic evaluation of grain sorghum hybrids in Brazilian environments using the REML/BLUP procedure Scientia Agricola
Almeida Filho,Janeo Eustáquio de; Tardin,Flávio Dessaune; Resende,Marcos Deon Vilela de; Silva,Fabyano Fonseca e; Granato,Ítalo Stefanine Correia; Menezes,Cicero Beserra de.
When it comes to recommending sorghum (Sorghum bicolor) cultivars, it is essential to carry out a genetic evaluation of the agronomic traits of promising genotypes from several common environments where the crop is cultivated. This study consisted of a genetic evaluation of 52 experimental grain sorghum hybrids and eight commercial cultivars. Hybrids were evaluated in 19 experiments representing the most varied cultivation conditions in Brazil. Traits of agronomic interest such as grain yield, flowering and plant height were analysed. Genotypic evaluation was performed following the REML/BLUP (Restricted Maximum Likelihood/Best Linear Unbiased Predictor) procedure; the MHPRVG (Harmonic Mean of Relative Performance of Genotypic Values) method was also...

Genome association study through nonlinear mixed models revealed new candidate genes for pig growth curves Scientia Agricola
Silva,Fabyano Fonseca e; Zambrano,Maria Fernanda Betancur; Varona,Luis; Glória,Leonardo Siqueira; Lopes,Paulo Sávio; Silva,Marcos Vinícius Gualberto Barbosa; Arbex,Wagner; Lázaro,Sirlene Fernandes; Resende,Marcos Deon Vilela de; Guimarães,Simone Eliza Facioni.
ABSTRACT: Genome association analyses have been successful in identifying quantitative trait loci (QTLs) for pig body weights measured at a single age. However, when considering the whole weight trajectories over time in the context of genome association analyses, it is important to look at the markers that affect growth curve parameters. The easiest way to consider them is via the two-step method, in which the growth curve parameters and marker effects are estimated separately, thereby resulting in a reduction of the statistical power and the precision of estimates. One efficient solution is to adopt nonlinear mixed models (NMM), which enables a joint modeling of the individual growth curves and marker effects. Our aim was to propose a genome association...

New insights into genomic selection through population-based non-parametric prediction methods Scientia Agricola
Lima,Leísa Pires; Azevedo,Camila Ferreira; Resende,Marcos Deon Vilela de; Silva,Fabyano Fonseca e; Suela,Matheus Massariol; Nascimento,Moysés; Viana,José Marcelo Soriano.
ABSTRACT: Genome-wide selection (GWS) is based on a large number of markers widely distributed throughout the genome. Genome-wide selection provides for the estimation of the effect of each molecular marker on the phenotype, thereby allowing for the capture of all genes affecting the quantitative traits of interest. The main statistical tools applied to GWS are based on random regression or dimensionality reduction methods. In this study a new non-parametric method, called Delta-p was proposed, which was then compared to the Genomic Best Linear Unbiased Predictor (G-BLUP) method. Furthermore, a new selection index combining the genetic values obtained by the G-BLUP and Delta-p, named Delta-p/G-BLUP methods, was proposed. The efficiency of the proposed...

Quantitative genetics theory for genomic selection and efficiency of breeding value prediction in open-pollinated populations Scientia Agricola
Viana,José Marcelo Soriano; Piepho,Hans-Peter; Silva,Fabyano Fonseca e.
ABSTRACT To date, the quantitative genetics theory for genomic selection has focused mainly on the relationship between marker and additive variances assuming one marker and one quantitative trait locus (QTL). This study extends the quantitative genetics theory to genomic selection in order to prove that prediction of breeding values based on thousands of single nucleotide polymorphisms (SNPs) depends on linkage disequilibrium (LD) between markers and QTLs, assuming dominance. We also assessed the efficiency of genomic selection in relation to phenotypic selection, assuming mass selection in an open-pollinated population, all QTLs of lower effect, and reduced sample size, based on simulated data. We show that the average effect of a SNP substitution is...
