Stock assessment of the English Channel stock of cuttlefish with a two-stage biomass model ArchiMer
Alemany, Juliette; Foucher, Eric; Rivot, Etienne; Vigneau, Joel; Robin, Jean-paul.
Among the English Channel fishery, the importance of cuttlefish stock has increased, following the cephalopods global landings and market trend. The stock is currently managed at regional scale but not by European regulations, although it is a shared species targeted by French and British fishing fleets at several stages of its life-cycle and across much of its distributional range. An assessment of this stock was conducted in June 2014 by fitting a two-stage biomass model on a 22 years’ time-series (1992-2013). We present the last update of cuttlefish stock assessment using the same model on years 1992-2014. As the outputs of the model are sensitive to a fix growth parameter, we explore possibilities to improve the model. The use of a Bayesian framework...

Aide à l'estimation des stocks d'huîtres en élevage par télédétection basse altitude: étude de faisabilité ArchiMer
De Pontual, Helene.
Existing methods to assess the biomass of reared oyster's stocks are ail based on aerial photographs and field data. In this study, we propose an automatic processing of the digitized aerial photographs making use of advanced vision tools such as mathematical morphology. The implemented a1gorithms are described. They give enough convincing results to suggest further developments. However, this method requires the use of digital images. To this respect, a part of this paper deals with data acquisition problems. We particularly study the feasibility of using airborne video recording system. Such device should give a quite accurate information, easier to process than the classical aerial photographs.

Online collaborative environment to run the eastern bluefin tuna stock assessment workflow ArchiMer
Imzilen, Taha; Bonhommeau, Sylvain; Rouyer, Tristan; Kell, Laurence T; Barde, Julien.
In this note, we describe an approach which makes possible to execute online the set of codes used for eastern bluefin tuna (BFT-E) stock assess-ment at ICCAT. In 2014, ICCAT BFT-E working group has been able to execute thousands of model runs by using parallelization of R and Fortran codes on a supercomputer. This new approach has a lot of scientific benefits, but very few participants would be able to reproduce it without specific skills. Since november 2015, the H2020 BlueBridge project is funding an engineer to set up a WebSite (or VRE for Virtual Research Environment) where users will be able to parametrize and execute various steps of the BFT-E stock assessment workflow. By repackaging codes provided by ICCAT BFT-E working group the same codes are...

Evaluation du stock de coquilles Saint-Jacques Pecten maximus du gisement de la baie de Seine. Résultats de la campagne de prospection COMOR 2018 (1er au 19 juillet 2018). ArchiMer
Foucher, Eric.
The assessment of the King scallop stock of the Bay of Seine (Pecten maximus) was carried out in July 2018, in the Bay of Seine sensu stricto, located in French territorial waters (from the Normandy coast to the south to the limit of 12 nautical miles to the North), as well as the bordering zone lying north of this 12-mile limit and up to a latitude of 49°48N to the North, called "Extérieur Baie de Seine". For this, a scientific survey, based on a stratified random sampling plan, was conducted aboard the F/R Thalia, a coastal research vessel of the French Oceanographic Fleet. Nearly 170 sampling points were completed in the whole area. Analysis of these data leads to an overall increase in exploitable biomass over the entire area. In the area “Exterieur...

Definition of a directed fishing effort in a mixed-species trawl fishery, and its impact on stock assessments ArchiMer
Biseau, Alain.
Catch-per-unit effort (CPUE) has frequently been used as an index of abundance and more specifically to calibrate virtual population analysis (VPA). In multi-species fisheries, CPUE calculated from fishing trips targeting the species seems to be more effective for calibration than the classical ratio total landings/total effort. Target species are determined from an analysis of the composition of catches (landings) of each fishing trip, each trip being categorised as to whether it targets the given species or not. It is obvious that existing but not reported discards would affect these results. Classification of trips can be achieved on a single-species basis, each species being considered successively and each trip possibly being relevant for more than...

Evaluation of the performance and robustness of VPA-based stock assessment and MSY-based management strategy to process error: the Atlantic bluefin tuna case study ArchiMer
Fromentin, Jean-marc; Kell, Laurence T.
An integrative simulation framework was built to evaluate the consequences of variability attributable to changes in carrying capacity or the stock’s migration pattern of Atlantic bluefin tuna on the ICCAT stock assessment and management procedures. We also evaluated the performances of stock assessment methods with respect to their ability to provide good estimates of MSY, FMSY and BMSY and tested the robustness of the current ICCAT management strategy to uncertainty about the true dynamics and historical exploitation levels. The results clearly indicate that the VPA performances were seriously impaired if the long-term variations in catches are due to changes in migration/availability. There is further considerable confounding between the underlying...

Evolution de la biomasse de mollusques en elevage dans l'etang de Thau de 1980 a 1984. ArchiMer
Hamon, Pierre-yves; Tournier, Henri.
Since 1980, the IFREMER research laboratory "Resources Aquacoles", Sete (France), follows during the summer period, the evolution of the commercial stocks of molluscs (mussels and oysters) reared in Thau Lagoon. The data for this estimation are collected, on one hand, by surface observations and, on the other hand, by diving observations. During the years 1980 to 1984, the authors noticed an increase of oyster biomass, during the same period the mussel biomass decreased. The different simulations used to know the total filtration and the biodeposit, have shown that the impact of the increase of the total biomass is not so important as it could be feared.

Use of MEDITS trawl survey data and commercial fleet information for the assessment of some Mediterranean demersal resources ArchiMer
Abella, Alvaro; Belluscio, Andrea; Bertrand, Jacques; Carbonara, Pier Luigi; Giordano, Daniela; Sbrana, Mario; Zamboni, Ada.
An assessment of the state of the fisheries of hake, red mullet and Norway lobster was carried out by using trawl survey data from the MEDITS research programme. The assessment was performed by means of the application of a composite model utilising the total mortality rate Z as a direct index of fishing effort. The studied area covered the whole western Italian coast (Ligurian and Tyrrhenian seas) and the eastern coasts of Corsica. The area was divided into twelve sub-areas, considered to be of similar ecological characteristics with similar initial productivity but considered to experience different rates of exploitation. Available information on fishing fleets and their geographic distribution was used in creating sub-areas. For each one of these...

Censored catch data in fisheries stock assessment ArchiMer
Hammond, T; Trenkel, Verena.
Landings statistics can be lower than true catches because many fish are discarded or landed illegally. Since many discards do not survive, treating landings as true catches can lead to biased stock assessments. This paper proposes treating catch as censored by bounding it below by the landings, L, and above by cL (for scalar c > 1), We demonstrate the approach with a simulation study, using a Schaefer surplus production model. Parameters were estimated in a Bayesian framework with BUGS software using two sets of priors. Both the traditional true-catch method and a survey-and-effort method (which was landings free) performed worse on average than the censored approach, as measured by the Bayes risk associated with estimates of maximum sustainable yield...

Cartographie et évaluation du stock de crépidules en baie du Mont Saint-Michel, en 2004 ArchiMer
Blanchard, Michel; Clabaut, Philippe; Abernot-le Gac, Chantal.
In 2003 and 2004, 3 cruises were organized using observations systems and sampling techniques to carry out cartography and stock assessment of the Slipper-limpet population (Crepidula fornicata) in the bay of Mont-Saint-Michel (Western Channel). This was done as part of the National Programme of Coastal Environment (Programme National d'Environnement Côtier - PNEC). The study helped to update previous data collected in 1995-96 with similar techniques : side-scan-sonar and submarine video for observation, and scuba diving and grabs for samples collection. Results show that during an eight years period, the limpet population spread in the southern part of the bay and that its stock rose about 50%, reaching about 150,000 metric tons, south of a...

The Geographic Information System on the Charentais sounds was one of the first developed by the research group SILLAGE (DEL/AO). The coastal regional shellfish laboratories are pursuing their efforts to enrich and develop the georeferenced databases, to reach a coherent and comprehensive meta-database. The shellfish resarch laboratory of Poitou-Charentes (LCPC) from IFEMER's departrnent of aquaculture resources has developed research themes based upon the GIS use, a powerful tool for spatial analysis. Those programs are commonly developed by ail shellfi sh coastal laboratory at IFREMER's level, prompting us to suggest the applications' transfers to other research units. Various applications and developments using Arc View software were reviewed in this...

When discards survive: Accounting for survival of discards in fisheries assessments ArchiMer
Mesnil, Benoit.
When discards data are included in fish stock assessments, it is generally assumed that all discarded animals die. However, there are fisheries in which a significant fraction of discards are able to survive. This case can be treated with a simple extension of the usual analytical model of exploited populations, enabling Virtual Population Analysis (VPA) to be used for parameter estimation. The paper examines the effects on estimates obtained by VPA when discards are allowed to survive, and validates a procedure for deriving partial fishing mortalities in multiple-fleet fisheries where discarding and survival rates are fleet specific.

Mussel (Mytilus edulis) culture management along the Normandy coastline (France) : stock assessment and growth monitoring ArchiMer
Goulletquer, Philippe; Joly, Jean-pierre; Le Gagneur, Eric; Ruelle, Francois.
The Normandy region is presently a leading shellfish rearing area in France yielding 35,000 metric tons of oysters C. gigas and Il,000 metric tons of mussels M. edulis on a yearly basis. Preliminary studies were initiated in 1989, 1991 and 1992 to develop the sampling strategy for cultured mussel stock assessment. Comprehensive mussel stock assessment and concomitant growth monitoring were carried out in 1993 to study mussel population and optimize overall s1l1ellfish culture management. A three-stage cluster sampling strategy combined with stratification was tested on the 278 kms 'bouchot' type culture with a sampling effort of 275 units. Stratification was based upon two criteria including geographical sector and tidal level. Overall biomass was...

Integration of discards in the roundnose grenadier stock assessment in ICES division Vb, subaera VI, VII ArchiMer
Pawlowski, Lionel; Lorance, Pascal.
We present a series of exploratory stock assessments for roundnose grenadier (Coryphaenoides rupestris) from estimates of catch data based on information and assumption of discards and landing statistics. It is a common practice to consider landings data as a substitute of catch data to perform stock assessments. When a significant portion of the catch is discarded, this assumption is likely to be misleading as assessment methods will provide underestimated stock size.

Comparison of methods for stock assessment of European hake Merluccius merluccius in the Gulf of Lions (Northwestern mediterranean) ArchiMer
Aldebert, Yvonne; Recasens, Laura.
European hake Merluccius merluccius is the main commercial demersal species in the Gulf of Lions (Northwestern Mediterranean). This fish is exploited by French and Spanish trawler fleets and by small-scale fisheries using gillnets and longlines. Data on landings and the demography of catches by type of gear are now available for the period 1988-1991. The assessment of the hake stock was carried out using methods of virtual population analysis (VPA), or cohort analysis, based respectively on mean pseudocohorts and cohorts by age. The results of these VPA were then analysed and compared from a methodological point of view. The general results have confirmed previous studies with regard to the level of exploitation of the species. The two methods gave quite...

Les stocks de poissons démersaux sous quota

Mellon, Capucine.
Cod (Gadus morhua, L.), whiting (Merlangius merlangus, L.), saithe (Pollachius virens, L.), haddock (Melanogrammus aeglefinus, L.), sole (Solea vulgaris, L.) and plaice (Pleuronectes platessa, L.) make up the main demersal stocks under quota which concern the French fishery in North Sea and Eastern English Channel. The diagnosis on the state of stocks are set up at the International Council for the Exploration of the Sea (ICES). Recommendations which result from the analyses are proposed to the European Union. Most of the stocks are close or outside their safe biological limits. Several reasons account for that such as the high fishing mortality rates and mixed fisheries on species with diverse biological characteristics. Consequently, more and more young...

Elaboration de propositions de suivi de la pêche récréative au titre de la DCSMM ArchiMer
Régimbart, Amélie.
The Marine Strategy Framework Directive is based on the ecosystem approach in order to assess and manage human activities affecting marine environment. The sustainable exploitation of commercial stocks is one of the MSFD objectives. Data used for stock assessment mainly come from commercial fishery databases and scientific campaigns. However, in some cases, there is evidence that recreational fisheries have a significant impact on stocks. That is why the French monitoring program for MSFD requires to expand monitoring to some species that are not directly concerned by the Data Collection Framework. Thus, new surveys need to be conducted in order to meet the DCF and MSFD data collection requirements. We propose here to implement appropriate methods for...
