Viral encephalopathy and retinopathy in aquaculture: a review ArchiMer
Doan, Q. K.; Vandeputte, Marc; Chatain, Beatrice; Morin, T; Allal, Francois.
Viral encephalopathy and retinopathy (VER), otherwise known as viral nervous necrosis (VNN), is a major devastating threat for aquatic animals. Betanodaviruses have been isolated in at least 70 aquatic animal species in marine and in freshwater environments throughout the world, with the notable exception of South America. In this review, the main features of betanodavirus, including its diversity, its distribution and its transmission modes in fish, are firstly presented. Then, the existing diagnosis and detection methods, as well as the different control procedures of this disease, are reviewed. Finally, the potential of selective breeding, including both conventional and genomic selection, as an opportunity to obtain resistant commercial populations, is...

Development of the shrimp industry in the Western Indian Ocean - a holistic approach of vertical integration, from domestication and biosecurity to product certification ArchiMer
Le Groumellec, Marc; Rigolet, Vincent; Panchayuthapani, Duraisamy; Vandeputte, Marc; Rao, Vemulapalli Manavendra.
The shrimp farming industry in the western Indian Ocean started with Aqualma’s project in 1989, and now several companies farm shrimp in the Mozambique Channel. Despite the remoteness of these projects and their high investment and operating costs, they compete in the global marketplace by efficiently producing high value quality products. To address sustainability and biosecurity issues, Aqualma developed domesticated specific pathogenfree (SPF) broodstock of Penaeus monodon from western Indian Ocean stocks, which have been its exclusive source of post-larvae since 2003. Specific molecular diagnostic tools have been developed for each endemic pathogen detected since 1996, and these are used for routine surveillance of Aqualma’s shrimp stocks along with...

In search for indirect criteria to improve residual feed intake in sea bass (Dicentrarchus labrax) Part I: Phenotypic relationship between residual feed intake and body weight variations during feed deprivation and re-feeding periods ArchiMer
Grima, Laure; Vandeputte, Marc; Ruelle, Francois; Vergnet, Alain; Mambrini, Muriel; Chatain, Beatrice.
No commercial breeding programs have yet started to improve feed utilization efficiency in fish, mainly because of the difficulty in accurately measuring individual feed intake in fish reared in groups. Our general goal is to propose indirect criteria to be used for breeding of commercial lines. In a previous study undertaken with rainbow trout clones, a genetic correlation was detected between residual feed intake (RFI), and body weight variation during successive periods of feed deprivation (FD) and re-feeding (RF). To assess the pertinence of such indirect criteria for future breeding programs, we set up a large experiment using sea bass (Dicentrachus labrax), a recently domesticated species with broad genetic diversity. The objectives of the present...

The genetic correlation between feed conversion ratio and growth rate affects the design of a breeding program for more sustainable fish production ArchiMer
Besson, Mathieu; Komen, Hans; Rose, Gus; Vandeputte, Marc.
Background Most fish breeding programs aim at improving growth rate and include feed conversion ratio (FCR) neither in the breeding goal nor in the selection index, although decreasing FCR is known to increase farm profit and decrease environmental impacts. This is because FCR is difficult to measure in fish that live in groups and FCR is assumed to have a favourable (negative) genetic correlation with growth, although the magnitude of this correlation is unknown. We investigated the effect of the genetic correlation between growth and FCR on the economic and environmental responses of a two-trait breeding goal (growth and FCR), compared to a single-trait breeding goal (growth only). Next, we evaluated the weights to assign to growth and FCR in a two-trait...

Genetic improvement of fish: Achievements and challenges for tomorrow ArchiMer
Vandeputte, Marc; Baroiller, Jean-francois; Haffray, Pierrick; Quillet, Edwige.
Genetic improvement is a major contributing factor in developing efficient aquaculture, as it is in other forms of animal production. Moreover, as most fish species are only slightly domesticated, the potential gains are very large. Many of the current methods, developed during the XXth century, are classically used in livestock rearing (choice of breeds, crossbreeding, selective breeding). Others are much more specific to aquatic organisms (genetic control of sex, sterilization through triploidization). The spread of selected lines in aquaculture has been effective only since the 1990s, with lines selected essentially on growth and producing some impressive results. Transgenesis, although technically feasible on growth rate, is not used in practice and...

From theory to practice: Empirical evaluation of the assignment power of marker sets for pedigree analysis in fish breeding ArchiMer
Vandeputte, Marc; Rossignol, Marie-noelle; Pincent, Cedric.
The use of marker-based pedigrees is increasing in aquaculture breeding, and obtaining high assignment rates is necessary for practical use of this methodology. In this paper, we used 12 real parentage assignment datasets from three species (European sea bass Dicentrarchus labrax, common carp Cyprinus carpio and rainbow trout Oncorhynchus mykiss) to investigate the relationships between theoretical, simulated and real assignment power. We found out that there was a large decrease between the theoretical and the observed values, which we modeled in four independent steps: 1) from theoretical values to population-wise simulations (-2.8% on average), 2) from population-wise simulations to true parent set specific simulations (-2.6% on average), 3) from true...

In search for indirect criteria to improve feed utilization efficiency in sea bass (Dicentrarchus labrax) Part II: Heritability of weight loss during feed deprivation and weight gain during re-feeding periods ArchiMer
Grima, Laure; Chatain, Beatrice; Ruelle, Francois; Vergnet, Alain; Launay, Amandine; Mambrini, Muriel; Vandeputte, Marc.
Selective breeding to improve residual feed intake (RFI) in sea bass (Dicentrarchus labrax) is a major goal that would optimize economic gain while minimizing the environmental impact of production. Due to the difficulty in accurately measuring individual feed intake, no selective breeding program has yet been started. In a previous study, we identified a criterion phenotypically related to RFI variations: the loss of weight during feed deprivation, FD. Moreover, an additional composite criterion (CC) integrating both FD and weight gain during subsequent re-feeding (RF) was closely related to RFI, even though the relationship was only close to significance (P=0.06). The aim of the present study was to estimate the heritability of these two traits, in order...

A new SNP-based vision of the genetics of sex determination in European sea bass (Dicentrarchus labrax) ArchiMer
Palaiokostas, Christos; Bekaert, Michael; Taggart, John B.; Gharbi, Karim; Mcandrew, Brendan J.; Chatain, Beatrice; Penman, David J.; Vandeputte, Marc.
Background: European sea bass (Dicentrarchus labrax) is one of the most important farmed species in Mediterranean aquaculture. The observed sexual growth and maturity dimorphism in favour of females adds value towards deciphering the sex determination system of this species. Current knowledge indicates the existence of a polygenic sex determining determination system that interacts with temperature. This was explored by restriction-site associated DNA (RAD) marker analysis in a test panel of 175 offspring that originated from a factorial cross between two dams and four sires from a single full-sib family. Results: The first high-density single nucleotide polymorphism (SNP) based linkage map for sea bass was constructed, consisting of 6706 SNPs on 24...

Genome-wide association and genomic prediction of resistance to viral nervous necrosis in European sea bass (Dicentrarchus labrax) using RAD sequencing ArchiMer
Palaiokostas, Christos; Cariou, Sophie; Bestin, Anastasia; Bruant, Jean-sebastien; Haffray, Pierrick; Morin, Thierry; Cabon, Joelle; Allal, Francois; Vandeputte, Marc; Houston, Ross D..
Background: European sea bass (Dicentrarchus labrax) is one of the most important species for European aquaculture. Viral nervous necrosis (VNN), commonly caused by the redspotted grouper nervous necrosis virus (RGNNV), can result in high levels of morbidity and mortality, mainly during the larval and juvenile stages of cultured sea bass. In the absence of efficient therapeutic treatments, selective breeding for host resistance offers a promising strategy to control this disease. Our study aimed at investigating genetic resistance to VNN and genomic-based approaches to improve disease resistance by selective breeding. A population of 1538 sea bass juveniles from a factorial cross between 48 sires and 17 dams was challenged with RGNNV with mortalities and...

Individual growth monitoring of European sea bass larvae by image analysis and microsatellite genotyping ArchiMer
De Verdal, Hugues; Vandeputte, Marc; Pepey, Elodie; Vidal, Marie-odile; Chatain, Beatrice.
The aims of the present study were to develop non-lethal methods to identify individual fish larvae and post-larvae before tagging and accurately follow their growth characteristics. European sea bass (Dicentrarchus labrax) was used as a model species at four different ages ranging from 71 to 100 days post fertilization (dpf). Two different methods were tested for non-lethal tissue sampling from each larva for DNA analysis: 1) using a sterile absorbent paper to sample mucus and/or epithelial cells by rubbing the fish skin and 2) fin-clip of the bottom part of the caudal fin. Whatever the age of the larvae, the genotyping rate (at 12 microsatellite markers) was low with the use of sterile absorbent paper but relatively high with fin-clip sampling at 80 and...

Genetic parameters for carcass and fillet percentage were estimated in 760 European sea bass reared under commercial conditions and slaughtered at 573 days post fertilization (395 g mean body weight). Phenotyped fish were the offspring of 45 sires and 20 dams crossed in a factorial mating design. Pedigrees were re-constructed with 90.7% success using 12 microsatellites. The heritability of fillet yield was moderately low (0.21), while it was high for carcass yield (0.57). Both traits were poorly correlated (− 0.01 to 0.28) making space for their combined improvement. We investigated different predictors derived from measurement of surfaces on digital pictures and ultrasound measurements at several points of the body. The accuracy of the phenotypic...

Dynamic epimarks in sex-related genes predict gonad phenotype in the European sea bass, a fish with mixed genetic and environmental sex determination ArchiMer
Anastasiadi, Dafni; Vandeputte, Marc; Sanchez-baizan, Nuria; Allal, Francois; Piferrer, Francesc.
The integration of genomic and environmental influences into methylation patterns to bring about a phenotype is of central interest in developmental epigenetics, but many details are still unclear. The sex ratios of the species used here, the European sea bass, are determined by genetic and temperature influences. We created four families from parents known to produce offspring with different sex ratios, exposed larvae to masculinizing temperatures and examined, in juvenile gonads, the DNA methylation of seven genes related to sexual development by a targeted sequencing approach. The genes most affected by both genetics and environment were cyp19a1a and dmrt1, with contrasting sex-specific methylation and temperature responses. The relationship between...

Domestication of new species and sustainable development in fish culture ArchiMer
Fontaine, Pascal; Legendre, Marc; Vandeputte, Marc; Fostier, Alexis.
How may fish domestication participate in sustainable development of aquaculture? The development of fish farming currently compensates for the stagnation of fishery catches while the market demand continues to increase. The development of fish farming relies on an active diversification of farmed fish species. A diversification based on the farming of native species could reduce the environmental impact of fish culture and could better fit to needs of local markets. Such development could also favour a more integrated local economy. In this context, the building of a generic approach for multi-species domestication is required to optimise the use of the technical and financial means available for fish culture diversification.

Low temperature has opposite effects on sex determination in a marine fish at the larval/postlarval and juvenile stages ArchiMer
Vandeputte, Marc; Clota, Frederic; Sadoul, Bastien; Blanc, Marie-odile; Blondeau-bidet, Eva; Bégout, Marie-laure; Cousin, Xavier; Geffroy, Benjamin.
Temperature‐dependent sex determination (TSD) can be observed in multiple reptile and fish species. It is adaptive when varying environmental conditions advantage either males or females. A good knowledge of the thermosensitive period is key to understand how environmental changes may lead to changes in population sex ratio. Here, by manipulating temperature during development, we confirm that cold temperature (16°C) increases the proportion of fish that develop as females in European sea bass (Dicentrarchus labrax) until 56 days posthatching, but show that it has an opposite effect at later stages, with the proportion of males reaching ~90% after 230 days at 16°C. This is the first observation of opposite effects of temperature at different time periods...

Genotype by environment interactions for growth in European seabass (Dicentrarchus labrax) are large when growth rate rather than weight is considered ArchiMer
Dupont-nivet, Mathilde; Karahan-nomm, Bilge; Vergnet, Alain; Merdy, Olivier; Haffray, Pierrick; Chavanne, Herve; Chatain, Beatrice; Vandeputte, Marc.
Two hundred fifty three full-sib families from 33 males and 23 females of European seabass were produced in a partly factorial mating design. All fish were reared in the same tank for 14 months until reaching mean weight of 35 g. then 7000 of them were individually tagged and weighed, and dispatched to four farms in different locations (France, Israel, Italy and Portugal) representing a wide variety of environmental conditions. Around mean weight of 400 g. 1177 to 1667 fish at each site were weighed. Daily growth coefficient (DGC) was calculated. Pedigrees were successfully redrawn for 99.2% of fish using microsatellite markers. Genetic correlations between sites were high for body weight (>0.80 in all cases but one, i.e., five cases over six), but only...

Environmental impacts of genetic improvement of growth rate and feed conversion ratio in fish farming under rearing density and nitrogen output limitations ArchiMer
Besson, M.; Aubin, J.; Komen, H.; Poelman, M.; Quillet, E.; Vandeputte, Marc; Van Arendonk, J. A. M.; De Boer, I. J. M..
Today, fish farming faces an increasing demand in fish products, but also various environmental challenges. Genetic improvement in growth rate and feed conversion ratio is known to be an efficient way to increase production and increase efficiency in fish farming. The environmental consequences of genetic improvement in growth rate and feed conversion ratio, however, are unknown. In this study, we investigated the environmental consequences of genetic improvement in growth rate and feed conversion ratio in an African catfish farm, using Recirculating Aquaculture System (RAS). In RAS, total fish production of the farm is limited by rearing density or by the capacity to treat dissolved nitrogen. To evaluate the environmental consequences of genetic...
