How to genetically increase fillet yield in fish: New insights from simulations based on field data ArchiMer
Fraslin, Clemence; Dupont-nivet, Mathilde; Haffray, Pierrick; Bestin, Anastasia; Vandeputte, Marc.
Fillet yield (i.e. the proportion of edible flesh from a given amount of fish) is a trait of high economic interest for species sold as fillets. Improving it by selective breeding is not an easy task, as it is a ratio trait, which causes mathematical difficulties. It is moreover a specific ratio where numerator (fillet weight) and denominator (body weight) are very strongly correlated (genetic and phenotypic correlations in the range 0.89–0.99). This led some authors to conclude that they have the same genetic and phenotypic basis, precluding selection for improved fillet yield. In this study, we propose to study fillet yield as a component of two traits, fillet weight and waste weight (waste weight = body weight-fillet weight, so the sum of head, bones,...

Accuracy of BLUP breeding values in a factorial mating design with mixed families and marker-based parentage assignment in rainbow trout Oncorhynchus mykiss ArchiMer
Haffray, Pierrick; Enez, Florian; Bugeon, Jerome; Chapuis, Herve; Dupont-nivet, Mathilde; Chatain, Beatrice; Vandeputte, Marc.
Marker-based parentage assignment provides the opportunity to investigate factors of efficiency for mixed-family designs and factorial mating. In such designs, family size is both uncontrolled and small, which may be thought to limit the accuracy of estimated breeding values (EBVs). The objective of this work was to estimate the accuracy of EBVs of growth and quality traits in a large factorial mating design and in commercial breeding conditions. An expected six hundred full-sib families of rainbow trout Oncorhynchus mykiss (2042 fish in total) were produced by ten factorial matings of six dams with ten sires. Fish were phenotyped for body weight, carcass yield, fillet yield, fillet fat content and fillet colour, and family information was recovered using...

Gestion de l'eau douce et conchyliculture en Charente-Maritime ArchiMer
Masson, Daniel.
The wetlands of Charente-Maritime represent 100,000 ha and are classified in three categories: flooded marshland valleys, freshwater marshes (farmed land) and coastal salt marshes (traditional and modern shellfish farms). The economic character of the latter two categories gives rise to conflicts of use. Both the agricultural and aquacultural professions are particularly sensitive to these conflicts due to the difficult economic times they are currently experiencing. The main issue is freshwater management, in both its qualitative and quantitative aspects. Charente-Maritime climate is characterised by rainy winters and dry summers and all players need water (or wish to evacuate it) during the same periods. It is thus necessary to mediate disputes or even...

Toxic effects of leachates from plastic pearl-farming gear on embryo-larval development in the pearl oyster Pinctada margaritifera ArchiMer
Gardon, Tony; Huvet, Arnaud; Paul-pont, Ika; Cassone, Anne-laure; Koua, Manaarii Sham; Soyez, Claude; Jezequel, Ronan; Receveur, Justine; Le Moullac, Gilles.
Pearl-farming leads to significant plastic pollution in French Polynesia (FP) as the end of life of most farming gear is currently poorly managed. Plastic debris released into the aquatic environment accumulates, with potentially detrimental effects on the lagoon ecosystem and pearl oyster Pinctada margaritifera, a species of ecological, commercial and social value. Here, we tested the effects of leachates from new (N) and aged (A) plastic pearl-farming gear (spat collector and synthetic rope) obtained after 24 h and 120 h incubation, on the embryo-larval development of the pearl oyster using an in-vitro assay. Embryos were exposed for 24 h and 48 h to a negative control (0) and the leachate from 0.1, 1, 10 and 100 g of plastic. L−1. After 24 h exposure to...

New species in mediterranean aquaculture: is it an answer to the market demand for differentiated products ? ArchiMer
Paquotte, Philippe.
Mediterranean aquaculture development is now at a crossroads. The production of seabass and seabream has been increasing at a smart and constant pace for the last ten years. Nevertheless, it is still far behind the Northern European salmonid industry in terms of level of production, reduction of production costs and market internationalisation. Meanwhile, an in depth transformation of market conditions is ongoing in Europe which remains the main target market for Mediterranean aquaculture products. The most important issues are the soaring role of supermarkets in the distribution chain, the development of new processing techniques like pre-packed fresh fish, the growing importance of catering and the evolution of the consumer behaviour. Seafood consumer...

The 2016 red tide crisis in southern Chile: Possible influence of the mass oceanic dumping of dead salmons ArchiMer
Armijo, Julien; Oerder, Vera; Auger, Pierre-amaël; Bravo, Angela; Molina, Ernesto.
In 2016, a massive harmful algal bloom (HAB) of Alexandrium catenella around Chiloé island caused one of the major socio-ecological crisis in Chilean history. This red tide occurred in two distinct pulses, the second, most anomalous, bursting with extreme toxicity on the Pacific coast, weeks after the highly controversial dumping off Chiloé of 4,700 t of rotting salmons, killed by a previous HAB of Pseudochattonella verruculosa. We study the transport of this pollution, analyzing the physical oceanographic conditions during and after the dumping. We find that a cyclonic gyre was present between the dumping site and the coast, visible in satellite altimetry and sea surface temperature data. Using Lagrangian simulations, we confirm that near-surface currents...

Pathology of cultured paua Haliotis iris infected with a novel haplosporidian parasite, with some observations on the course of disease ArchiMer
Diggles, Bk; Nichol, J; Hine, Pm; Wakefield, S; Cochennec, Nathalie; Roberts, Rd; Friedman, Cs.
Mortalities among juvenile paua Haliotis iris Martyn 1784 in a commercial culture facility were reported in April 2000. Histology of moribund paua showed heavy systemic infections of a uni- to multi-nucleate stage of a novel organism later confirmed by transmission electron microscopy (TEM) and molecular studies to be a haplosporidian. Multinucleate plasmodia up to 25 μm diameter with up to 17 nuclei were detectable in wet preparations of hemolymph from heavily infected paua. The presence of the haplosporidian in the affected facility was associated with mortalities of slow growing 'runt' paua during the summer months. Total mortalities in affected raceways 6 mo after mortalities began were between 82.5 and 90%. Heavily infected paua exhibited...

Development of a mreB-targeted real-time PCR method for the quantitative detection of Vibrio harveyi in seawater and biofilm from aquaculture systems ArchiMer
Mougin, Julia; Roquigny, Roxane; Travers, Marie-agnes; Grard, Thierry; Bonnin-jusserand, Maryse; Le Bris, Cédric.
Vibrio harveyi is a particularly problematic Gram-negative bacterium because it can form biofilms on aquaculture facility surfaces, leading to resistance of bacteria against antibiotics and water sanitizers. A SYBR Green I quantitative real-time PCR method was developed to detect V. harveyi directly from environmental samples, including seawater and biofilm. Specific primers targeting the mreB gene were designed. The exclusivity and inclusivity of the newly designed primers were evaluated using a panel of 85 bacteria: 58 V. harveyi from multiples origins and 27 non-V. harveyi isolates, and compared with two pairs of primers targeting the topA and toxR genes that were designed previously. All sets of primers were able to distinguish V. harveyi from closely...

Introduction: During each summer season, the IFREMER laboratory of Arcachon monitors, within the framework of the agreement with the Arcachon- Aquitaine Shellfish Farming Regional Section (SRC), the reproduction of cup oysters in the Arcachon basin. This monitoring has as its goal to furnish oyster farmers with the information needed to implement spat catches: - dates and size of egg clutches, - larvae development rate, - presence in the environment of more evolved stages (close to fixation). Reproduction was monitored between mid-June and mid-September, plankton was fished four times per week at the various sites representative of the basin. Oyster larvae at various stages are enumerated there. At the end of the reproductive season (September to...

Slow-release GnRHa treatment prevented atresia during vitellogenesis and induced ovulation of captive wreckfish (Polyprion americanus) ArchiMer
Fauvel, Christian; Suquet, Marc; Severe, Armelle; Mylonas, Constantinos C.; Papandroulakis, Nikos.
The potential of wreckfish (Polyprion americanus) to breed in captivity was examined. Ovarian activity varied seasonally, with vitellogenesis beginning in November and ending in May. Slow-release implant with gonadotropin-releasing hormone agonist (GnRHa) prevented atresia, and both GnRHa injections or implants at the end of vitellogenesis triggered ovulation after 7 days. Spontaneous spawning was obtained only in one female, and the few eggs produced were of poor viability. Manual stripping and artificial fertilization produced viable gametes and embryos. Therefore, present captivity conditions inhibited final oocyte maturation (FOM) and spawning, but not vitellogenesis and spermatogenesis. GnRHa treatments stimulate FOM and ovulation of viable eggs.

A physical-biogeochemical coupling scheme for modeling marine coastal ecosystems ArchiMer
Filgueira, Ramon; Grant, Jon; Bacher, Cedric; Carreau, Michel.
Ecological modeling of dynamic systems such as marine environments may require detailed spatial resolution when the modeled area is greatly influenced by complex physical circulation. Therefore, the simulation of a marine ecosystem must be underlain by a physical model. However, coupling hydrodynamic and biogeochemical models is not straightforward. This paper presents a modeling technique that can be used to build generic and flexible fully-spatial physical-biogeochemical models to study coastal marine ecosystems using a visual modeling environment (VME). The model core is constructed in Simile, a VME that has the capacity to create multiple instances of submodels that can be interconnected, producing a fully-spatial simulation. The core is designed to...
