An approach for handling visual scores with potential errors and subjectivity in scores was evaluated in simulated and blueberry recurrent selection breeding schemes to assist breeders in their decision-making. Most genomic prediction methods are based on assumptions of normality due to their simplicity and ease of implementation. However, in plant and animal breeding, continuous traits are often visually scored as categorical traits and analyzed as a Gaussian variable, thus violating the normality assumption, which could affect the prediction of breeding values and the estimation of genetic parameters. In this study, we examined the main challenges of visual scores for genomic prediction and genetic parameter estimation using mixed models, Bayesian, and... |

Abstract: In this study, marker-assisted recurrent selection was evaluated for pyramiding resistance gene alleles against coffee leaf rust (CLR) and coffee berry diseases (CBD) in Coffea arabica. A total of 144 genotypes corresponding to 12 hybrid populations from crosses between eight parent plants with desired morphological and agronomic traits were evaluated. Molecular data were used for cross-certification, diversity study and resistance allele marker-assisted selection (MAS) against the causal agent of coffee leaf rust (Hemileia vastatrix) and coffee berry disease (Colletotrichum kahawae). In addition, nine morphological and agronomic traits were evaluated to determine the components of variance, select superior hybrids, and estimate genetic gain.... |

Coffee growing is one of the most important agricultural activities in the world market. Among the commercially relevant species, there is Coffea canephora, which can be divided into the varietal groups Conilon and Robusta. These varietal groups have complementary agronomic interests. Because of this, hybrids are obtained through the crosses between these groups. Given the difficulty in differentiating between two varietal groups genotypes in the field, the correct discrimination is essential for the definition of crosses in breeding programs. In this context, the objective was to apply a discriminant analysis (DA) to define functions to differentiate between varietal groups and hybrids of canephora, as well as to identify the most relevant phenotypic... |

Understanding of tropical forests has been revolutionized by monitoring in permanent plots. Data from global plot networks have transformed our knowledge of forests? diversity, function, contribution to global biogeochemical cycles, and sensitivity to climate change. Monitoring has thus far been concentrated in rain forests. Despite increasing appreciation of their threatened status, biodiversity, and importance to the global carbon cycle, monitoring in tropical dry forests is still in its infancy. We provide a protocol for permanent monitoring plots in tropical dry forests. Expanding monitoring into dry biomes is critical for overcoming the linked challenges of climate change, land use change, and the biodiversity crisis. |

The aim of the present study was to propose and evaluate the use of factor analysis (FA) in obtaining latent variables (factors) that represent a set of pig traits simultaneously, for use in genome-wide selection (GWS) studies. We used crosses between outbred F2 populations of Brazilian Piau X commercial pigs. Data were obtained on 345 F2 pigs, genotyped for 237 SNPs, with 41 traits. FA allowed us to obtain four biologically interpretable factors: ?weight?, ?fat?, ?loin?, and ?performance?. These factors were used as dependent variables in multiple regression models of genomic selection (Bayes A, Bayes B, RR-BLUP, and Bayesian LASSO). The use of FA is presented as an interesting alternative to select individuals for multiple variables simultaneously in GWS... |

Yield is one of the most important traits of arabica coffee. Plant breeders seek to maximize yield directly or indirectly, using other related traits. The standard multi-trait genome-wide association study (MTM-GWAS) does not accommodate the network structure of phenotypes, therefore, does not address how traits are interrelated. We applied structural equation modeling (SEM) to GWAS to explore interrelated dependencies between phenotypes related to morphology (fruit size and number of reproductive nodes), physiology (vegetative vigor), and productivity (yield) traits using 195 Coffea arábica individuals genotyped with 21,211 single-nucleotide polymorphism markers. We inferred the probabilistic phenotypic network by the Hill-Climbing algorithm to estimate... |

multicollinearity and high dimensionality problems, making it impossible to obtain stable estimates through the traditional method of estimation based on ordinary least squares. To overcome such challenges, dimensionality reduction methods have been proposed, because of their simple theory and easy application. We compared three dimensionality reduction methods: Principal Components Regression (PCR), Partial Least Squares (PLS), and Independent Components Regression (ICR). An important step for dimensionality reduction and prediction is selecting the number of components, as it affects the linear combinations of the explanatory variables. The linear combinations are inserted into the model to predict the response based on a reduced number of parameters. We... |

We aimed to apply genomic information based on SNP (single nucleotide polymorphism) markers for the genetic evaluation of the traits ?stay-green? (SG), plant architecture (PA), grain aspect (GA) and grain yield (GY) in common bean through Bayesian models. These models were compared in terms of prediction accuracy and ability for heritability estimation for each one of the mentioned traits. A total of 80 cultivars were genotyped for 377 SNP markers, whose effects were estimated by five different Bayesian models: Bayes A (BA), B (BB), C (BC), LASSO (BL) e Ridge regression (BRR). Although, prediction accuracies calculated by means of cross-validation have been similar within each trait, the BB model stood out for the trait SG, whereas the BRR was indicated... |

The efficiency of a selection index generally depends on the quality of the variance matrixes, which demands controlled experiments. Using Artificial Neural Networks (ANNs) trained from a selection index is advantageous for selecting genotypes since an ANN has the capacity to classify genotypes in an automated way. We propose the use of ANNs for the selection of alfalfa genotypes, based on a selection index. Data were collected from 77 alfalfa genotypes evaluated based on nine traits from four cuttings. The traits were divided into forage yield and nutritive value groups. In order for the ANNs to learn the classification pattern, the Tai index was used, which allows secondary traits to be included in the index to improve the gains of the main traits. An... |

The aim of this study was to evaluate the performance of Quantile Regression (QR) in Genome-Wide Association Studies (GWAS) regarding the ability to detect QTLs (Quantitative Trait Locus) associated with phenotypic traits of interest, considering different population sizes. For this, simulated data was used, with traits of different levels of heritability (0.30 and 0.50), and controlled by 3 and 100 QTLs. Populations of 1,000 to 200 individuals were defined, with a random reduction of 100 individuals for each population. The power of detection of QTLs and the false positive rate were obtained by means of QR considering three different quantiles (0.10, 0.50 and 0.90) and also by means of the General Linear Model (GLM). In general, it was observed that the... |

Genome-wide selection (GWS) is based on a large number of markers widely distributed throughout the genome. Genome-wide selection provides for the estimation of the effect of each molecular marker on the phenotype, thereby allowing for the capture of all genes affecting the quantitative traits of interest. The main statistical tools applied to GWS are based on random regression or dimensionality reduction methods. In this study a new non-parametric method, called Delta-p was proposed, which was then compared to the Genomic Best Linear Unbiased Predictor (G-BLUP) method. Furthermore, a new selection index combining the genetic values obtained by the G-BLUP and Delta-p, named Delta-p/G-BLUP methods, was proposed. The efficiency of the proposed methods was... |
