The integration of genomic and environmental influences into methylation patterns to bring about a phenotype is of central interest in developmental epigenetics, but many details are still unclear. The sex ratios of the species used here, the European sea bass, are determined by genetic and temperature influences. We created four families from parents known to produce offspring with different sex ratios, exposed larvae to masculinizing temperatures and examined, in juvenile gonads, the DNA methylation of seven genes related to sexual development by a targeted sequencing approach. The genes most affected by both genetics and environment were cyp19a1a and dmrt1, with contrasting sex-specific methylation and temperature responses. The relationship between... |

In sea cage fish farming, production quotas aim to constrain the impact of fish farming on the surrounding ecosystem. It is unknown how these quotas affect economic profitability and environmental impact of genetic improvement. We combined bioeconomic modelling with life cycle assessment (LCA) to calculate the economic (EV) and environmental (ENV) values of thermal growth coefficient (TGC) and feed conversion ratio (FCR) of sea bass reared in sea cages, given four types of quota commonly used in Europe: annual production (Qprod), annual feed distributed (Qannual_ feed), standing stock (Qstock), and daily feed distributed (Qdaily_ feed). ENV were calculated for LCA impact categories climate change, eutrophication and acidification. ENV were expressed per... |

Estimating individual feed intake of fish held in groups has long been a challenge precluding precise knowledge of the individual variation of feed efficiency (FE) in fish. In this study, counts of the number of feed pellets (1.63 mg on average) eaten by individual tilapia (Oreochromis niloticus) held in 8 mixed sex groups of 15 fish were measured from video recordings made over a period of 10 days where fish were fed twice daily to achieve compensatory growth after 10 days of fasting. The initial body weight of the fish was 9.77 ± 2.03 g. Accumulated measures of feed intake (FI) over 11 meals were found to achieve 95% repeatability and a high accuracy of estimation of FI. During the FI measurement period, the average fish growth was 12.0 ± 3.6 g, feed... |

To understand the genetic basis of coping style in European seabass, fish from a full factorial mating (10 females x 50 males) were reared in common garden and individually tagged. Individuals coping style was characterized through behavior tests at four different ages, categorizing fish into proactive or reactive: a hypoxia avoidance test (at 255 days post hatching, dph) and 3 risk-taking tests (at 276, 286 and 304 dph). We observed significant heritability of the coping style, higher for the average of risk-taking scores (h2 = 0.45 ± 0.14) than for the hypoxia avoidance test (h2 = 0.19 ± 0.10). The genetic correlations between the three risk-taking scores were very high (rA = 0.96–0.99) showing that although their repeatability was moderately high (rP =... |

Application of DNA parentage assignment for commercial selection in aquaculture is still rare. An experiment was performed to quantify and to minimize maternal effects on growth in rainbow trout. Six hundred families were reared until 198 day post fertilization (dpf) according to two different procedures. In the first procedure (NORM), all families were pooled at eyed stage. In the second procedure (MIN), where maternal effects due to differences in egg size were expected to be minimal, the spawns were divided into sub-groups with similar mean egg weight at eyed stage. These sub-groups were then pooled when they achieved the same mean body length (147 dpf). Genetic parameters were estimated for body weight, body length and condition factor at 198 dpf, with... |

How may fish domestication participate in sustainable development of aquaculture? The development of fish farming currently compensates for the stagnation of fishery catches while the market demand continues to increase. The development of fish farming relies on an active diversification of farmed fish species. A diversification based on the farming of native species could reduce the environmental impact of fish culture and could better fit to needs of local markets. Such development could also favour a more integrated local economy. In this context, the building of a generic approach for multi-species domestication is required to optimise the use of the technical and financial means available for fish culture diversification. |

Stochastic simulations were used to compare genetic progress and inbreeding depending on whether full sib matings were allowed or not when applying individual selection. Fifteen selection cycles were considered, using a single pair mating design. Two levels of heritability (h(2)) were studied (0.1; 0.5) as well as four different proportions of selected animals (2, 5, 10 and 20%), four population sizes (1000, 2,000, 4,000 and 10,000 candidates) and two levels of inbreeding depression (0 and 5% decrease of phenotype for 10% increase in inbreeding). Fifty replicates were generated for each set of parameters. The simulations revealed that avoiding full sib matings became less and less relevant as population size and proportion of selected animals increased and... |

Genetic parameters for carcass and fillet percentage were estimated in 760 European sea bass reared under commercial conditions and slaughtered at 573 days post fertilization (395 g mean body weight). Phenotyped fish were the offspring of 45 sires and 20 dams crossed in a factorial mating design. Pedigrees were re-constructed with 90.7% success using 12 microsatellites. The heritability of fillet yield was moderately low (0.21), while it was high for carcass yield (0.57). Both traits were poorly correlated (− 0.01 to 0.28) making space for their combined improvement. We investigated different predictors derived from measurement of surfaces on digital pictures and ultrasound measurements at several points of the body. The accuracy of the phenotypic... |

The European sea bass (Dicentrarchus labrax) exhibits female-biased sexual size dimorphism (SSD) early in development. New tagging techniques provide the opportunity to monitor individual sex-related growth during the post-larval and juvenile stages. We produced an experimental population through artificial fertilization and followed a rearing-temperature protocol (~16°C from hatching to 112 days post-hatching, dph; ~20°C from 117 to 358 dph) targeting a roughly balanced sex ratio. The fish were tagged with microchips between 61 and 96 dph in five tagging trials of 50 fish each; individual standard length (SL) was recorded through repeated biometric measurements performed between 83 to 110 dph via image analyses. Body weight (BW) was modelled using the... |

Feed conversion ratio (FCR), the ratio between feed intake and body weight gain, is of major interest for improving aquaculture sustainability through reduced feed costs and environmental impacts. Demonstrating whether FCR measured in juvenile fish is an accurate predictor of their performance during the whole rearing period is critical to developing genetic improvement programs for this trait. This is especially true for estimates obtained in individually reared fish, for which this has high implications regarding the size of the necessary rearing structures. We obtained individual FCR from 30 male Nile tilapia Oreochromis niloticus from the GIFT strain individually reared in a recirculating system, from 36 to 260 g mean weight. They were fed twice a day... |

Using breeding programs to improve feed efficiency, the ratio between fish body weight gain (BWG) and feed intake (FI), could increase aquaculture sustainability through reduced feed costs and environmental impact. To this end, individual phenotypic information is required. Individual FI can be measured by isolating each fish. Under these conditions, restricting the feeding rate has proved relevant to improve feed efficiency indirectly by selecting faster-growing animals. Moreover, a restricted feeding rate reduces the work load of collecting uneaten pellets after each meal. The approach assumes the most efficient fish at high and low feeding rates are the same, but this assumption remains untested. In European sea bass (Dicentrarchus labrax), feed... |

The aim of fish breeding is to increase profit by producing faster growing fish with lower feed intake. However, little is known about the economic and environmental impacts of selective breeding programs for fish. We modelled a fish farm producing African catfish in a Recirculating Aquaculture System (RAS) to calculate economic values of growth rate and feed efficiency with production limited by fish density in rearing tanks and fish nitrogen emission. We also calculated “environmental values” with Life Cycle Assessment. The economic and environmental values of growth rate and feed efficiency depended on the limiting factor. When nitrogen was the limiting factor, economic and environmental values of growth rate were zero. But, on the other hand, feed... |

In fish farming, economic values (EV) of breeding goal traits are lacking, even though they are key parameters when defining selection objectives. The aim of this study was to develop a bioeconomic model to estimate EV of 2 traits representing production performances in fish farming: the thermal growth coefficient (TGC) and the feed conversion ratio (FCR). This approach was applied to a farm producing African catfish (Clarias gariepinus) in a recirculating aquaculture system (RAS). In the RAS, 2 factors could limit production level: the nitrogen treatment capacity of the biofilter or the fish density in rearing tanks at harvest. Profit calculation includes revenue from fish sales, cost of juveniles, cost of feed, cost of waste water treatment, and fixed... |

Viral Nervous Necrosis (VNN, also called viral encephalo- and retinopathy (VER)), is a widespread disease of marine aquaculture caused by betanodavirus (or nervous necrosis virus - NNV), a segmented positive sense RNA virus, member of the nodaviridae family. VNN affects predominantly marine fish and cause significant losses to the Mediterranean fish farming industry, including the production of European sea bass (Dicentrarchus labrax). Of the four circulating genotypes of betanodavirus, red-spotted grouper NNV (RGNNV) and the reassortant genotype red-spotted grouper/striped jack NNV (RG/SJNNV) are most prevalent in the Mediterranean. Inheritable resistance against VNN has been detected in sea bass, and selective breeding could be a mean to limit this... |

253 full-sib families from 33 males and 23 females of European seabass were produced in a partly factorial mating design. All fish were reared in the same tank during 14 months, then 7000 of them were dispatched in four farms to different locations (France, Israel, Italy, Portugal) representing a wide variety of environmental conditions. Around 400 g mean weight, 1177 to 1667 fish in each site were weighed and length was measured. Condition factor (K) was calculated. Pedigrees were redrawn a posteriori using microsatellites markers: parental origin could be retraced for 99.2% of fish. Due to a high incidence of deformities, the useful sample size was reduced to 491-670 fish per site. Maternal effects were small. Using a simple animal model, heritability... |
