Raising procedures for discards : Sampling theory ArchiMer
Vigneau, Joel.
The "best" raising procedure for discards in fishery science is a method everyone talks about but nobody has ever seen it. The specific workshop on discards (Anon. 2003) proposes formulas that are too simplistic as they do not take into account the within trip variance. The literature is full of attempts and results but they are always specific to particular case studies (Stratoudakis et al, 2001, Cotter et al, 2001) or based on inconsistent hypothesis as demonstrated by Rochet and Trenkel (2005). When some generalities are finally found (Borges et al., 2005), the formulas developed do not correspond to multistage sampling because of the unavailability of essential parameters and because the aim of the study is "not to identify optimum raising procedures"....

Stock assessment of the English Channel stock of cuttlefish with a two-stage biomass model ArchiMer
Alemany, Juliette; Foucher, Eric; Rivot, Etienne; Vigneau, Joel; Robin, Jean-paul.
Among the English Channel fishery, the importance of cuttlefish stock has increased, following the cephalopods global landings and market trend. The stock is currently managed at regional scale but not by European regulations, although it is a shared species targeted by French and British fishing fleets at several stages of its life-cycle and across much of its distributional range. An assessment of this stock was conducted in June 2014 by fitting a two-stage biomass model on a 22 years’ time-series (1992-2013). We present the last update of cuttlefish stock assessment using the same model on years 1992-2014. As the outputs of the model are sensitive to a fix growth parameter, we explore possibilities to improve the model. The use of a Bayesian framework...

Update of the English Channel cuttlefish stock assessment with a Bayesian two-stage biomass model. ArchiMer
Alemany, Juliette; Rivot, Etienne; Foucher, Eric; Vigneau, Joel; Robin, Jean-paul.
A two-stage biomass model is developed in the Bayesian framework that allows us to assimilate various sources of information. A method that makes use of ancillary length frequency data is developed to provide an informative prior distribution for the intrinsic biomass growth rate parameter and its annual variability. The new Bayesian model provides substantial improvement to the existing stock assessment method used by ICES. Considering a time-varying g parameter improves model fit and improves the ecological realisms of the model according to the sensitivity of the cuttlefish population dynamics to environmental fluctuations. We present results of the English Channel cuttlefish stock assessment updated with the new Bayesian model. The model also provides...

The French experience in sampling discards at sea in the European waters ArchiMer
Tetard, Alain; Gaudou, Olivier; Lespagnol, Patrick; Peronnet, Isabelle; Rochet, Marie-joelle; Vigneau, Joel.
This study covered a one year period using onboard observers (117 days at sea). The aim was to sample "métiers" known for their discarding side effects: fixed netting, inshore and offshore trawling. The objectives were (i) the collection of information on the demographic structure of the catches for the main exploited species and (ii) the identification of factors explaining discards, in order to find relevant management measures

French data processing for assessment working groups ArchiMer
Vigneau, Joel; Girardin, Raphael.
During the flatfish benchmark held in ICES in 2020 (WKFlatNSCS), questions arose on the modifications made recently on two key fields of fisheries data processed by France for providing data to stock assessment groups. These two fields are: • the gap filling method in Age Length Keys • the effort aggregates in support of discards raising procedure Updates of procedures, improvements of R scripts and coding are done permanently, and some of the modifications made in 2019 at the demand of WGNSSK experts had unraveled issues that went undetected until data submission of sol.27.7d full time series for WKFlatNSCS benchmark. These issues may have also impacted the Celtic Sea benchmark (WKCELTIC) and to a lesser extent the WKDEM earlier in the year.  The document...

Evaluation du stock de coquilles Saint-Jacques de la Manche-Est - Campagne COMOR XXIV N.O. Thalia ArchiMer
Vigneau, Joel; Lemoine, Michel.

Length structures and maturity ogive for Atlantic Halibut (Hippoglossus hippoglossus) from St-Pierre et Miquelon fishery in NAFO subdivision 3Ps in 2014. ArchiMer
Vigneau, Joel; Claireaux, Daniel; Goascoz, Nicolas; Goraguer, Herle; Mahe, Kelig.
The Atlantic halibut stock area comprises the NAFO subdivisions 3NOPs4VWX5Zc where total international catches has increased to about 2300 tonnes in 2013 and the TAC for 2014 has been set to 2563 tonnes. The St-Pierre et Miquelon uptake of the overall quota varies between 2 to 6 % over the last 10 years. In 2014, responding to a demand for improving the scientific cooperation, by the Canada France Consultative Committee (CFCC) for 3Ps management, SPM began the monitoring of the autumn fishery by on-board observer. The objectives were to provide the stock assessment working group with information on maturity given that the fishery is fishing on a spawning ground.

A hierarchical Bayesian model for embedding larval drift and habitat models in integrated life cycles for exploited fish ArchiMer
Rochette, Sebastien; Le Pape, Olivier; Vigneau, Joel; Rivot, Etienne.
This paper proposes a hierarchical Bayesian framework for modeling the life cycle of marine exploited fish with a spatial perspective. The application was developed for a nursery-dependent fish species, the common sole (Solea solea), on the Eastern Channel population (Western Europe). The approach combined processes of different natures and various sources of observations within an integrated framework for life-cycle modeling: (1) outputs of an individual-based model for larval drift and survival that provided yearly estimates of the dispersion and mortality of eggs and larvae, from spawning grounds to settlement in several coastal nurseries; (2) a habitat suitability model, based on juvenile trawl surveys coupled with a geographic information system, to...

Vigneau, Joel; Fifas, Spyros; Foucher, Eric.
The methodology used for obtaining absolute abundance indices for Eastern Channel scallop is described in this paper. For the survey (COMOR), stratified multi-stage random sampling is used. The number of sampled units is computed based on variance estimates from the last survey. Knowledge of gear (Brittany dredge with a diving plate) selectivity and efficiency parameters is required for estimating total exploitable biomass and absolute abundance indices by age and strata. Details of the mathematical development of all estimators are given. A non parametric bootstrap provides confidence intervals for all estimates.

A Bayesian two-stage biomass model for stock assessment of data-limited species: An application to cuttlefish ( Sepia officinalis ) in the English Channel ArchiMer
Alemany, Juliette; Rivot, Etienne; Foucher, Eric; Vigneau, Joel; Robin, Jean-paul.
Cuttlefish is a key commercial species in the English Channel fishery in terms of landings and value. Age-based assessment methods are limited by time-consuming age determination with statoliths and the lack of stock assessment models tailored to this data-limited species. A two-stage biomass model is developed in the Bayesian state-space modelling framework that allows inferences to be made on the stock biomass at the start, middle and end of each fishing seasons between 1992 and 2014, while accounting for both process and measurement errors and to assimilate various sources of information. A method that uses ancillary length-frequency data is developed to provide an informative prior distribution for the biomass growth rate parameter g (E = 0.89) and its...

Hegron – Mace, Laurence; Legrand, Véronique; Kellner, Kristell; Grangere, Karine; Cochard, Marie-laure; Vigneau, Joel; Daures, Fabienne.
