JERICO-NEXT. Approaches to monitor European coastal seas ArchiMer
Durand, Dominique; Puillat Felix, Ingrid; Karlson, Bengt; Grémare, Antoine; Nizzetto, Luca; Rubio, Anna; Laakso, L; Mourre, Baptiste.
The objectives of JERICO-NEXT are to address the challenge of observing the complexity and high variability of coastal areas at Pan-European level, in the framework established by European Directives (WFD, MSFD) and the operational marine services. The JERICO-NEXT project aims at extending the EU network of coastal observations developed in JERICO (FP7) by adding new innovative infrastructures while integrating biogeochemical and biological observations. The main target of JERICO-NEXT is to provide the researchers with continuous and more valuable coastal data coupling physical and biological information. The JERICO research infrastructure (JERICO-RI) is valorised through six Joint Research Activity Projects (JRAP) that address key environment challenges...

Evidence of strong inertia-gravity wave activity during the POMME experiment ArchiMer
Bouruet-aubertot, Pascale; Mercier, Herle; Gaillard, Fabienne; Lherminier, Pascale.
The purpose of this paper is to characterize inertia-gravity waves (IGW) activity and to investigate the variability of these waves in relationship to atmospheric forcing and larger-scale motions. To this aim, we analyzed Eulerian measurements of horizontal currents and temperature collected over 1 year during the Programme Océan Multidisciplinaire Méso Echelle (POMME). We focused on the main frequency components of the IGW spectrum, namely the inertial frequency f and the semidiurnal frequency M2. Time evolution of the relative energy of these two components gave evidence of isolated events of high intensity. We performed a detailed analysis of these events and identified mechanisms of generation of these waves. Localized spots of intense, near-inertial...

Leaute, Jean-pierre.
This document presents a comparative assessment of six triennal analysis carried out between 1986 and 2002, on 1300 boats, on average, from the 35 ports of Southern Bay of Biscay fishing fleets (from Loire river to Spanish border). Fisheries statistics allow the identification of different fishing practices and fishing boats associated with them within the fleets. In order to allow comparison and analysis of the evolution that has taken place during the study period, the same variables (gears used, landed species) and multivariate analysis procedures have been used to produce groupings of vessels. Over the period, 11 components, on average, have been identified, grouped in two entities, mobile and fixed gears. If the discriminative characteristics...

Toward a Dynamical Approach for Systematic Conservation Planning of Eastern English Channel Fisheries ArchiMer
Reecht, Yves; Gasche, Loïc; Lehuta, Sigrid; Vaz, Sandrine; Smith, Robert J; Mahevas, Stephanie; Marchal, Paul.
In the past decade, systematic conservation planning tools have been increasingly and successfully used to set spatial conservation plans that meet quantitative protection targets while minimizing enforcement and socioeconomic costs. However, when applied to fisheries, systematic conservation planning fails to account for (1) changes in fleet dynamics induced by new conservation constraints and their associated feedbacks on conservation costs or (2) their influence on fish population dynamics and distributions, which may in turn alter the achievement of conservation targets. Such a static approach may therefore lead to short- or medium-term misestimates in forecasted costs and target achievements. In order to circumvent such limitations of systematic...

First report of goniodomin A production by the dinoflagellate Alexandrium pseudogonyaulax developing in southern Mediterranean (Bizerte Lagoon, Tunisia) ArchiMer
Triki, Habiba Zmerli; Laabir, Mohamed; Moeller, Peter; Chomerat, Nicolas; Daly-yahia, Ons Kefi.
The dinoflagellate Alexandrium pseudogonyaulax is widely distributed around the world including the Mediterranean waters. The objectives of this study were to determine the morphology and phylogenic affiliation of A. pseudogonyaulax strain isolated from Bizerte Lagoon (Mediterranean waters, Tunisia) and investigate its toxicity. Molecular analyses confirmed the morphological identification of the isolated strain (APBZ12) as A. pseudogonyaulax. Moreover, it showed that it is 100% identical with strains of this species found in New Zealand, Japan, China and North Sea (Norway and Denmark) suggesting that this species is cosmopolitan. Until now, no toxin studies have been conducted on fully characterized (morphologically and molecularly) A. pseudogonyaulax....

Transcriptome and Peptidome Characterisation of the Main Neuropeptides and Peptidic Hormones of a Euphausiid: The Ice Krill, Euphausia crystallorophias ArchiMer
Toullec, Jean-yves; Corre, Erwan; Bernay, Benoit; Thorne, Michael A. S.; Cascella, Kevin; Ollivaux, Celine; Henry, Joel; Clark, Melody S..
Background: The Ice krill, Euphausia crystallorophias is one of the species at the base of the Southern Ocean food chain. Given their significant contribution to the biomass of the Southern Ocean, it is vitally important to gain a better understanding of their physiology and, in particular, anticipate their responses to climate change effects in the warming seas around Antarctica. Methodology/Principal Findings: Illumina sequencing was used to produce a transcriptome of the ice krill. Analysis of the assembled contigs via two different methods, produced 36 new pre-pro-peptides, coding for 61 neuropeptides or peptide hormones belonging to the following families: Allatostatins (A, B et C), Bursicon (a and b), Crustacean Hyperglycemic Hormones (CHH and...

Deglacial Heat Uptake by the Southern Ocean and Rapid Northward Redistribution Via Antarctic Intermediate Water ArchiMer
Poggemann, D-w; Nuernberg, D.; Hathorne, E. C.; Frank, M.; Rath, W.; Reissig, S.; Bahr, A..
Antarctic Intermediate Water (AAIW) is an important conduit for nutrients to reach the nutrient-poor low-latitude ocean areas. In the Atlantic, it forms part of the return path of the Atlantic Meridional Overturning Circulation (AMOC). Despite the importance of AAIW, little is known about variations in its composition and signature during the prominent AMOC and climate changes of the last deglaciation. Here we reconstruct benthic foraminiferal Mg/Ca-based intermediate water temperatures (IWTMg/ca) and intermediate water neodymium (Nd) isotope compositions at submillennial resolution from unique sediment cores located at the northern tip of modern AAIW extent in the tropical W-Atlantic (850- and 1018-m water depth). Our data indicate a pronounced warming of...

Comparative foraging ecology and ecological niche of a superabundant tropical seabird: the sooty tern Sterna fuscata in the southwest Indian Ocean ArchiMer
Jaquemet, S; Potier, M; Cherel, Y; Kojadinovic, J; Bustamante, Paco; Richard, P; Catry, T; Ramos, J; Le Corre, M.
Over 6-million pairs of sooty terns Sterna fuscata breed once a year in the southwest Indian Ocean, mostly on three islands of the Mozambique Channel (Europa, Juan de Nova and Glorieuses) and in the Seychelles region. Seasonal reproduction in either winter or summer is the dominant strategy in the area, but non-seasonal reproduction also occurred in some places like at Glorieuses Archipelago. The feeding ecology of the sooty tern was investigated during the breeding seasons to determine whether terns showed significant differences in their trophic ecology between locations. Regurgitations were analyzed to describe the diet of individuals when breeding, and stable isotopes and mercury concentrations were used to temporally integrate over the medium-term of...

A simple ATAC-seq protocol for population epigenetics ArchiMer
De Carvalho Augusto, Ronaldo; Rey, Oliver; Cosseau, Céline; Chaparro, Cristian; Vidal-dupiol, Jeremie; Allienne, Jean-françois; Duval, David; Pinaud, Silvain; Tönges, Sina; Andriantsoa, Ranja; Luquet, Emilien; Aubret, Fabien; Dia Sow, Mamadou; David, Patrice; Thomson, Vicki; Joly, Dominique; Gomes Lima, Mariana; Federico, Déborah; Danchin, Etienne; Minoda, Aki; Grunau, Christoph.
We describe here a protocol for the generation of sequence-ready libraries for population epigenomics studies, and the analysis of alignment results. We show that the protocol can be used to monitor chromatin structure changes in populations when exposed to environmental cues. The protocol is a streamlined version of the Assay for transposase accessible chromatin with high-throughput sequencing (ATAC-seq) that provides a positive display of accessible, presumably euchromatic regions. The protocol is straightforward and can be used with small individuals such as daphnia and schistosome worms, and probably many other biological samples of comparable size (~10,000 cells), and it requires little molecular biology handling expertise.

ArchiMer
Piron, Anne.
The deep convection events are important because they form the intermediate and deep water masses feeding the global circulation. The Labrador Sea is the main site of deep convection in the North Atlantic Ocean and produces the intermediate Labrador Sea Water (LSW). The Irminger Sea was also cited but was forgotten during decades because of the lack of direct observations. This thesis provides the first description of the Irminger Sea deep convection at basin scale, thanks to the Argo data. Three convective events occurred in the Irminger Sea since 2010. During the 2011-2012 winter, the convection reached 1000 m and is explained by the sequence of the Greenland tip jets. The event of the 2013-2014 winter, reaching 1300 m, is characterized by a strong...

Giresse, Pierre.
The comments on the photographs that we present here constitute a follow up to the article "Photographie sous-marine et géologie" (submarine photography and geology) (L. DANGEARD and P. GIRESSE, 1965). They deal with the sedimentary structures - of animal origin for most of them - found in the submerged areas of the fluviomarine ecosystem and that can be compared to those of the continental shelf and great depths.

Double impact: natural molluscicide for schistosomiasis vector control also impedes development of Schistosoma mansoni cercariae into adult parasites ArchiMer
Augusto, Ronaldo De Carvalho; Tetreau, Guillaume; Chan, Philippe; Walet-balieu, Marie-laure; Mello-silva, Clelia Christina; Santos, Claudia Portes; Grunau, Christoph.
Background Schistosomiasis has been reported in 78 endemic countries and affects 240 million people worldwide. The digenetic parasite Schistosoma mansoni needs fresh water to compete its life cycle. There, it is susceptible to soluble compounds that can affect directly and/or indirectly the parasite's biology. The cercariae stage is one of the key points in which the parasite is vulnerable to different soluble compounds that can significantly alter the parasite's life cycle. Molluscicides are recommended by the World Health Organization for the control of schistosomiasis transmission and Euphorbia milii latex is effective against snails intermediate hosts. Methodology/Principal findings We used parasitological tools and electron microscopy to verify the...
