CitedIn is a webservice that can be found at www.citedin.org. It tracks online citations in databases, blogs, wikis, and community sites to the literature covered in Pubmed. For biomedical scientific literature Pubmed is by far the most interesting resource. Pubmed is the interface to the Medline repository which covers over 1 century of publications and contains almost all relevant publications in the field. Pubmed uses very simple unique numeric identifiers. This makes it easy to cite publications using these Pubmed Identifiers (PMIDs) or to link to Pubmed itself based on those. We present a poster which contains a sequence of a question, answers to this question and comments regarding acknowledging content on BioStar. Biostar.stackexchange.com is a website where questions about Bioinformatics can be asked and answered. Users can also comment on both the questions and the answers. The site is modelled after www.stackoverflow.com (see description from Joel Spolsky), a comparable site for programmers.
 

Users find the site valuable both for answers to questions they have and as a reference. Since the content can also be viewed without registration the site likely reaches a larger audience. For instance, BioStar questions are often referenced on Twitter and FriendFeed. This leads to...

First steps towards WikiPathways RDF 17

This presentation presents the first steps in modeling WikiPathways content in RDF. WikiPathways is stored in a proprietary GPML format. By modeling this data in RDF, semantic web features become available to WikiPathways content.

Exposing WikiPathways as Linked Open Data 17

Biology has become a data intensive science. Discovery of new biological facts increasingly relies on the ability to find and match appropriate biological data. For instance for functional annotation of genes of interest or for identification of pathways affected by over-expressed genes. Functional and pathway information about genes and proteins is typically distributed over a variety of databases and the literature.

Pathways are a convenient, easy to interpret way to describe known biological interactions. WikiPathways provides community curated pathways. Integrating  text-­mining effort requires	output standards 17

We recently released a plugin to Pathvisio to assist the curator with automatic integration of heterogeneous pathway knowledge. Pathway curation involves gathering this knowledge not only through discussions with peers, but also from biological databases and the scientific literature. Integrating this all into one pathway is challenging and to date still mainly a laborious manual process. 

More and more biological databases provide webservices (ie. REST or SOAP). The main objective of webservices is to provide an interface for other computer applications. Our plug-in uses these interfaces to gather binary relationships of a given pathway entity and present the relation in star shaped figures to the curator. The plug-in...
