Modelling larval dispersal and settlement of the reef-building polychaete Sabellaria alveolata: Role of hydroclimatic processes on the sustainability of biogenic reefs ArchiMer
Ayata, Sakina-dorothee; Ellien, Celine; Dumas, Franck; Dubois, Stanislas; Thiebaut, Eric.
The honeycomb worm Sabellaria alveolata forms biogenic reefs which constitute diversity hotspots on tidal flats. The largest known reefs in Europe, located in the Bay of Mont-Saint-Michel (English Channel), are suffering increasing anthropogenic disturbances which raise the question of their sustainability. As the ability to recover depends partly on the recolonization of damaged reefs by larval supply, evaluating larval dispersal and the connectivity between distant reefs is a major challenge for their conservation. In the present study, we used a 3D biophysical model to simulate larval dispersal under realistic hydroclimatic conditions and estimate larval retention and exchanges among the two reefs of different sizes within the bay. The model takes into...

There's no harm in having too much: A comprehensive toolbox of methods in trophic ecology ArchiMer
Majdi, Nabil; Hette-tronquart, Nicolas; Auclair, Etienne; Bec, Alexandre; Chouvelon, Tiphaine; Cognie, Bruno; Danger, Michael; Decottignies, Priscilla; Dessier, Aurélie; Desvilettes, Christian; Dubois, Stanislas; Dupuy, Christine; Fritsch, Clémentine; Gaucherel, Cédric; Hedde, Mickaël; Jabot, Franck; Lefebvre, Sebastien; Marzloff, Martin; Pey, Benjamin; Peyrard, Nathalie; Powolny, Thibaut; Sabbadin, Régis; Thébault, Elisa; Perga, Marie-elodie.
Trophic ecology is the study of feeding interactions and food acquisition by organisms. It includes the causes and consequences of those behaviours at all levels of biological organisation. As a field of research, it crosses many disciplinary boundaries and provides knowledge that is pertinent to many other areas of ecology. Here we list and categorise the methods available to trophic ecologists whose toolbox has broadened considerably in recent years. They encompass empirical and numerical approaches with focus ranging from molecules to ecosystems. We further examine the relationship of each method to features such as the scale of observation (from microbes to largest organisms) and organisational level (from individuals to ecosystems) as well as the...

Very high-resolution mapping of emerging biogenic reefs using airborne optical imagery and neural network: the honeycomb worm ( Sabellaria alveolata ) case study ArchiMer
Collin, Antoine; Dubois, Stanislas; Ramambason, Camille; Etienne, Samuel.
Biogenic reefs provide a wide spectrum of ecosystem functions and services, such as biodiversity hotspot, coastal protection, and fishing practices. Honeycomb worm (Sabellaria alveolata) reefs, in the Bay of Mont-Saint-Michel (France), constitute the largest intertidal bioconstruction in Europe but undergo anthropogenic pressures (aquaculture-stemmed food/space competition and siltation, fishing-driven trampling). Very high-resolution (VHR) airborne optical data enable cost-efficient biophysical measurements of reef colonies, strongly expected for conservation approaches. A synergy of remotely sensed airborne optical imagery, calibration/validation photoquadrat ground-truth (202/101, respectively), and artificial neural network (ANN) modelling is first...

Trophic niche of two co-occurring ophiuroid species in impacted coastal systems, derived from fatty acid and stable isotope analyses ArchiMer
Blanchet-aurigny, Aline; Dubois, Stanislas; Quere, Claudie; Guillou, Monique; Pernet, Fabrice.
The trophic niches of 2 common co-occurring ophiuroids, Ophiocomina nigra and Ophiothrix fragilis (Echinodermata, Ophiuroidea), in 2 contrasting coastal systems of Brittany (France) were investigated. We used a combination of fatty acid biomarkers derived from neutral lipids and stable isotopic compositions to explore the contributions of oceanic versus continental inputs to the ophiuroids' diet. We investigated 2 different systems with an inshore versus offshore comparison. We sampled potential food sources and surveyed organisms every 2 mo for 1 yr. Spatio-temporal variations in stable isotopes and fatty acid profiles of the ophiuroids were generally low compared to interspecific differences. Fatty acid markers showed that both ophiuroids relied on...

Using airborne laser altimetry to estimate Sabellaria alveolata (Polychaeta: Sabellariidae) reefs volume in tidal flat environments ArchiMer
Noernberg, Mauricio Almeida; Fournier, Jerome; Dubois, Stanislas; Populus, Jacques.
This study has exploited aerial photographs and LiDAR digital elevation model to quantify intertidal complex landforms volume. A first volume estimation of the main sabellariid polychaete reef complex of the Bay of Mont-Saint-Michel - France is presented. The Sabellaria alveolata is an engineering species that heavily modifies its environment. This gregarious tube-building annelid forms dense and solid reefs of bioclastic coarse sand which can reach several km(2). Since 1970 a very strong decline of reefs has been observed. The authorities have curbed fishing activities without any noticeable changes in reef health status. The S. alveolata reef volume is estimated to be 132 048 m(3) (96 301 m(3) for Sainte-Anne reef and 35 747 m(3) for Champeaux reef)....

Role of pockmarks in diversity and species assemblages of coastal macrobenthic communities ArchiMer
Dubois, Stanislas; Derian, Francois; Caisey, Xavier; Rigolet, Carinne; Caprais, Jean-claude; Thiebaut, Eric.
We used existing bathymetric data to study the macrofauna of a geophysical pockmark field restricted to a benthic habitat engineered by the tubiculous amphipod Haploops nirae in South Brittany (France). Stations inside and outside pockmarks of different morphometric characteristics (location, size, depression depth) were sampled for macrofauna and environmental parameters (sediment characteristics, organic matter, chl a, hydrogen sulfide and methane concentrations). Diversity indices showed higher species richness inside pockmarks, especially for species with medium to high abundances. Most sediment cores showed low methane but high hydrogen sulfide concentrations. We hypothesised that after eruption, the remaining residual methane from pockmark sediments...

Food-Web Complexity in Guaymas Basin Hydrothermal Vents and Cold Seeps ArchiMer
Portail, Marie; Olu, Karine; Dubois, Stanislas; Escobar-briones, Elva; Gelinas, Yves; Menot, Lenaick; Sarrazin, Jozee.
In the Guaymas Basin, the presence of cold seeps and hydrothermal vents in close proximity, similar sedimentary settings and comparable depths offers a unique opportunity to assess and compare the functioning of these deep-sea chemosynthetic ecosystems. The food webs of five seep and four vent assemblages were studied using stable carbon and nitrogen isotope analyses. Although the two ecosystems shared similar potential basal sources, their food webs differed: seeps relied predominantly on methanotrophy and thiotrophy via the Calvin-Benson-Bassham (CBB) cycle and vents on petroleum-derived organic matter and thiotrophy via the CBB and reductive tricarboxylic acid (rTCA) cycles. In contrast to symbiotic species, the heterotrophic fauna exhibited high...

Improving Intertidal Reef Mapping Using UAV Surface, Red Edge, and Near-Infrared Data ArchiMer
Collin, Antoine; Dubois, Stanislas; James, Dorothée; Houet, Thomas.
Coastal living reefs provide considerable services from tropical to temperate systems. Threatened by global ocean-climate and local anthropogenic changes, reefs require spatially explicit management at the submeter scale, where socioecological processes occur. Drone surveys have adequately addressed these requirements with red-green-blue (RGB) orthomosaics and digital surface models (DSMs). The use of ancillary spectral bands has the potential to increase the mapping of all reefscapes that emerge during low tide. This research investigates the contribution of the drone-based red edge (RE), near-infrared (NIR), and DSM into the classification accuracy of five main habitats of the largest intertidal biogenic reefs in Europe, built by the honeycomb worm...

Isotopic Diversity Indices: How Sensitive to Food Web Structure? ArchiMer
Brind'Amour, Anik; Dubois, Stanislas.
Recently revisited, the concept of niche ecology has lead to the formalisation of functional and trophic niches using stable isotope ratios. Isotopic diversity indices (IDI) derived from a set of measures assessing the dispersion/distribution of points in the δ-space were recently suggested and increasingly used in the literature. However, three main critics emerge from the use of these IDI: 1) they fail to account for the isotopic sources overlap, 2) some indices are highly sensitive to the number of species and/or the presence of rare species, and 3) the lack of standardization prevents any spatial and temporal comparisons. Using simulations we investigated the ability of six commonly used IDI to discriminate among different trophic food web structures,...

Forces, failles et opportunités de la recherche française en écologie trophique ArchiMer
Perga, Marie-elodie; Danger, Michael; Dubois, Stanislas; Fritch, Clementine; Gaucherel, Cedric; Hubas, Cedric; Jabot, Franck; Lacroix, Gerard; Lefebvre, Sebastien; Marmonier, Pierre; Bec, Alexandre.
The French National Institute of Ecology and Environment (INEE) aims at fostering pluridisciplinarity in Environmental Science and, for that purpose, funds ex muros research groups (GDR) on thematic topics. Trophic ecology has been identified as a scientific field in ecology that would greatly benefit from such networking activity, as being profoundly scattered. This has motivated the seeding of a GDR, entitled “GRET”. The contours of the GRET's action, and its ability to fill these gaps within trophic ecology at the French national scale, will depend on the causes of this relative scattering. This study relied on a nationally broadcasted poll aiming at characterizing the field of trophic ecology in France. Amongst all the unique individuals that fulfilled...

Influences of geothermal sulfur bacteria on a tropical coastal food web ArchiMer
Pascal, Pierre-yves; Dubois, Stanislas; Goffette, Anais; Lepoint, Gilles.
The activity of the geothermal plant at Bouillante in Guadeloupe (French West Indies) releases thioautotrophic bacteria into the coastal environment. Fish counts reveal that fish abundance increases with higher availability of this bacterial resource. In order to evaluate the trophic role of these bacteria, isotopic compositions (C, N, S) of potential consumers were evaluated on transects at increasing distance from the source of bacteria. The 3 mobile fish species examined (Abudefduf saxatilis, Acanthurus bahianus, and Stegastes partitus) ingested and assimilated chemosynthetic bacteria. Similarly, the isotopic composition of the mobile sea urchin Diadema antillarum was different close to the discharge channel, suggesting a diet mainly composed of sulfur...

Reef-building species are recognized as having an important ecological role and as generally enhancing the diversity of benthic organisms in marine habitats. However, although these ecosystem engineers have a facilitating role for some species, they may exclude or compete with others. The honeycomb worm Sabellaria alveolata (Linnaeus, 1767) is an important foundation species, commonly found from northwest Ireland to northern Mauritania, whose reef structures increase the physical complexity of the marine benthos, supporting high levels of biodiversity. Local patterns and regional differences in taxonomic and functional diversity were examined in honeycomb worm reefs from 10 sites along the northeastern Atlantic to explore variation in diversity across...

Trophic role of large benthic sulfur bacteria in mangrove sediment ArchiMer
Pascal, Pierre-yves; Dubois, Stanislas; Boschker, Henricus T. S.; Gros, Olivier.
Large filamentous sulfur-oxidizing bacteria belonging to the Beggiatoacae family can cover large portions of shallow marine sediments surrounding mangroves in Guadeloupe (French West Indies). In order to assess the importance of Beggiatoa mats as an infaunal food source, observations were conducted of the area within mats and at increasing distances from mats. We used natural isotopic compositions and a C-13 enrichment study. Both revealed an ingestion of bacterial mats by associated meiofauna, dominated by rotifers and to a smaller extent by small polychaetes and nematodes. Compared to adjacent sites, sediment covered by bacterial mats presented a higher abundance of diatoms, whereas the total biomass of bacteria did not vary. This constant bacterial...

Climate hindcasts: exploring the disjunct distribution of Diopatra biscayensis ArchiMer
Wethey, David S.; Woodin, Sarah A.; Berke, Sarah K.; Dubois, Stanislas.
The ecosystem engineer onuphid polychaete Diopatra biscayensis has a continuous population in the Bay of Biscay from the Cantabria coast in Spain to southern Brittany in France. A group of disjunct populations also are found in the English Channel, separated from the Biscay population by more than 400 coastal kilometers. It remains unclear whether D. biscayensis is native to the Bay of Biscay; it is also debated whether the disjunct populations in the English Channel are relics of a formerly continuous population, or the product of recent introductions through aquaculture. Here, we use climate hindcasts to explore hypotheses about the D. biscayensis historical distribution in Europe. If D. biscayensis is native, its range would have been restricted to...

Interplay between abiotic factors and species assemblages mediated by the ecosystem engineer Sabellaria alveolata (Annelida: Polychaeta) ArchiMer
Jones, Auriane; Dubois, Stanislas; Desroy, Nicolas; Fournier, Jerome.
abellaria alveolata is a gregarious polychaete that uses sand particles to build three-dimensional structures known as reefs, fixed atop rocks or built on soft sediments. These structures are known to modify the local grain-size distribution and to host a highly diversified macrofauna, altered when the reef undergoes disturbances. The goal of this study was to investigate the different sedimentary and biological changes associated with the presence of a S. alveolata reef over two contrasting seasons (late winter and late summer), and how these changes were linked. Three different sediments were considered: the engineered sediment (the actual reef), the associated sediment (the soft sediment surrounding the reef structures) and a control soft sediment (i.e....

The impact of aquaculture on the genetics and distribution of the onuphid annelid Diopatra biscayensis ArchiMer
Galaska, Matthew P.; Wethey, David S.; Arias, Andrés; Dubois, Stanislas; Halanych, Kenneth M.; Woodin, Sarah A..
Aim Evolutionary history of natural populations can be confounded by human intervention such as the case of decorator worm species Diopatra (Onuphidae), which have a history of being transported through anthropogenic activities. Because they build tubes and act as ecosystem engineers, they can have a large impact on the overall ecosystem in which they occur. One conspicuous member, Diopatra biscayensis, which was only described in 2012, has a fragmented distribution that includes the Bay of Biscay and the Normanno‐Breton Gulf in the English Channel. This study explores the origin of these worms in the Normanno‐Breton region, which has been debated to either be the result of a historic range contraction from a relic continuous population or a more recent...

Seascape genomics reveals population isolation in the reef-building honeycomb worm, Sabellaria alveolata (L.) ArchiMer

ackground Under the threat of climate change populations can disperse, acclimatise or evolve in order to avoid fitness loss. In light of this, it is important to understand neutral gene flow patterns as a measure of dispersal potential, but also adaptive genetic variation as a measure of evolutionary potential. In order to assess genetic variation and how this relates to environment in the honeycomb worm (Sabellaria alveolata (L.)), a reef-building polychaete that supports high biodiversity, we carried out RAD sequencing using individuals from along its complete latitudinal range. Patterns of neutral population genetic structure were compared to larval dispersal as predicted by ocean circulation modelling, and outlier analyses and genotype-environment...
