In Brazil, there are 150 species of bats, all of them from suborder Microchiroptera. Three of them correspond to vampire bats: Desmodus rotundus, Diphylla ecaudata and Diaemus youngi. The common vampire bat D. rotundus has been the main reservoir of rabies virus in rural areas. Shelters of bats can be classified as natural or artificial. The study was conducted between 2008 and 2011. Twentyone shelters were mapped with a GPS unit. D. rotundus were captured in nine field trips, using mesh nets set up in front of shelters. Rabies is an enzootic disease in Brazil, including Rio de Janeiro state, especially rabies transmitted by vampire bats. All years are accounted large losses of livestock due to this disease in the State. The aim of this study was perform a phylogeographic analysis of rabies virus in the Rio de Janeiro state. It was analyzed a dataset of 58 genetic sequences from the coding region of the N gene. We isolated 35 samples in the Rio de Janeiro between 2001 and 2006 from vampire bats and domestic herbivores in 18 cities of the State. Rabies is a contagious disease of great interest to the livestock and public health. The etiologic agent is a neurotropic virus (family Rhabdoviridae and genus Lyssavirus), which affects the central nervous system. The disease has an anthropozoonotic character, and all mammals may be infected and develop it. Rabies affects domestic herbivores (livestock), and its main transmitter, in rural areas, is the “common vampire bat”, Desmodus rotundus.
