Fresh water systems are very important to men. They are used to diferents things like drinking water to humans, recreational bath and fishing culture, because of that, a good water quality is necessary and depends on its uses. Besides pathogens and sewage waters, contamination by organic mater could be so bad, resulting in death of water bodies. This can extinguish the disolved oxigen, which is a vital element for the development of the organisms that live in that water bodies. To study the contamination in Ejercito Rebelde dam from October 2005 to January 2006, it was used the saprobic system and protozoans as bioindicators of organic matter contamination. OceanDocs Revilla Alcázar, I.; Prieto Trueba, D.. One of the practical utilities of the protozoa resides in their employment as biological indicators of the degree of environmental contamination. In this work a characterization of the protozoa community is made in the outlet of the river Almendares, which constitutes the most important fluvial current in the Cuban archipelago from the historical point of view, for they were selected it five stations that they were randomized monthly for a two year-old period (1996-1998). Of the 100 identified species 34 constitute new registrations for this segment of the river. The biggest specific richness corresponded to the ciliates, representing 67% of the total of species.
