Inverse analysis was used to model the food webs of two intertidal mudflat ecosystems: Aiguillon Cove (AC) and Brouage Mudflat (BM) (south-western Atlantic coast, France). The aim of the present study is to describe and compare the functioning of these two ecosystems. The method of inverse analysis has been adapted in order to take into account, in a single calculation, two seasons: spring/summer (mid-March to mid-October) and autumn/winter (the rest of the year). Fish populations show complex life cycles with successive dependent life stages, the spatio-temporal patterns of distribution at one stage impacting distribution, growth and mortality during the next stage. Here we propose to assess the relative effect of spawning (timing, duration, fecundity and spatial distribution, resulting from adult environmental conditions over autumn and winter) and larval mortality on the resulting survival at the age of metamorphosis. Multiple year oceanographic simulations (hindcast) are identified as a priority oceanography product for fisheries and environment studies since they provide a unique continuous long-term dataset allowing integrated assessment of the ocean state and evolution. We performed a 37 year (1972–2008) hindcast run with a coupled physical–biogeochemical model in the Bay of Biscay. The coupled model and the hindcast configuration are described. A model skill assessment is performed with a large set of in-situ data. Average seasonal currents show major circulation patterns over the shelf. Une simulation 'hindcast' de la dynamique physique et biogéochimique du golfe de Gascogne a été réalisée pour la période 1971-2007 à l'aide du modèle ECO-MARS3D. Ce modèle couplant physique et biogéochimie fournit une série longue de données simulées, moyennées ou intégrées sur 3 jours (température, salinité, sels nutritifs, phytoplancton, zooplancton), qui sont ensuite utilisées pour des calculs d'indices hydrologiques 2D synthétiques (indices méso-échelle : stratification, upwellings, surface tourbillonnaire ; indices biologiques : chlorophylle-a de surface, production primaire intégrée). The "trophic risk" has been demonstrated in the bioenergetic model developed in vivo and based on various diet conditions similar to those of different types of oyster culture basins (eutrophic, heterotrophic and oligotrophic) [22, 23]. The trophic resource mortality relationship differs from one basin to another, according to the quantity of this resource. The macrotidal bay of Marennes-Oléron is the most important French site for shellfish production (oysters and mussels); yet the primary productivity of the phytoplankton compartment in this system is not well known. In this study, photosynthetic parameters were determined using 14C incubations of bottom and surface water samples, during fall, winter and summer (2001¿2002), along a north¿south transect in the bay.
