Estuarine areas provide highly valuable ecosystem benefits for human populations, despite being under intense demographic, economic and ecological pressures. Hence, an understanding of the structure and function of estuarine ecosystems is essential for understanding the persistence and stability of these ecosystems and their response to perturbations. In view of the European Union (EU) requirements to diagnose and monitor the ecological status of estuarine ecosystems using fish-based indicators, we assessed the effect of the sampling protocol in meeting these objectives. Using three different sampling surveys, we evaluated the impact of four components, i.e. sampling gear, spatial extent, length of time series and temporal window analysed, on the detection of ecological trends in the Gironde estuary, estimated by different types of fish-based indicator. During 2002–2005, a new container terminal in the commercial harbour of Le Havre, named “Port2000”, was built on the northern flank of the Seine estuary, northern France. This extension is already known to have modified the estuary current and sediment dynamics, as well as reducing biomass of the suprabenthos assemblage, for the whole downstream part of the system. However, studies on other biotic communities were largely inconclusive, and an ecosystem-wide analysis was still lacking. The study of the trophic relations needs to collect data which can best represent the variability of the populations of molluscan and the parameters of the water. For the water, the main parameters which play a role on the production of molluscan in an estuarine area are the temperature, the seston, and the phytoplanctonic biomass. For the temperature is proposed to sample only twice a month. At the contrary for seston variations which are very large on a tidal cycle and correlated with the currents and the waves, it is necessary to take in count this variability.
