Variance component estimates applying random regression models for test-day milk yield in Caracu heifers (Bos taurus Artiodactyla, Bovidae) Genet. Mol. Biol.
El Faro,Lenira; Cardoso,Vera Lucia; Albuquerque,Lucia Galvão de.
Random regression models (RRM) were used to estimate covariance functions for 2,155 first-lactation milk yields of native Brazilian Caracu heifers. The models included contemporary group (defined as year-month of test and paddock) fixed effects, and quadratic effect of age of cow at calving. Genetic and permanent environmental effects were fitted by a random regression model and Legendre polynomials of days in milk (DIM). Schwarz's Bayesian information criteria (BIC) indicated that the best RRM assumed a six coefficient function for both random effects and a sixth order variance function for residual structure. Akaike's information criteria suggested a model with the same number of coefficients for both effects and a residual structure fitted by a step...

Sequence analysis with Stata AgEcon
Brzinsky-Fay, Christian; Kohler, Ulrich; Luniak, Magdalena.
We describe a general strategy to analyze sequence data and introduce SQ-Ados, a bundle of Stata programs implementing the proposed strategy. The programs include several tools for describing and visualizing sequences as well as a Mata library to perform optimal matching using the Needleman–Wunsch algorithm. With these programs Stata becomes the first statistical package to offer a complete set of tools for sequence analysis.

Improved generalized estimating equation analysis via xtqls for quasi–least squares in Stata AgEcon
Shults, Justine; Ratcliffe, Sarah J.; Leonard, Mary.
Quasi–least squares (QLS) is an alternative method for estimating the correlation parameters within the framework of the generalized estimating equation (GEE) approach for analyzing correlated cross-sectional and longitudinal data. This article summarizes the development of QLS that occurred in several reports and describes its use with the user-written program xtqls in Stata. Also, it demonstrates the following advantages of QLS: (1) QLS allows some correlation structures that have not yet been implemented in the framework of GEE, (2) QLS can be applied as an alternative to GEE if the GEE estimate is infeasible, and (3) QLS uses the same estimating equation for estimation of Β as GEE; as a result, QLS can involve programs already available for GEE. In...

What Does Initial Farm Size Imply About Growth and Diversification? AgEcon
Melhim, Almuhanad; O'Donoghue, Erik J.; Shumway, C. Richard.
Recent consolidation in agriculture has shifted production toward fewer but larger farms, reshaping business relationships between farmers, processors, input suppliers, and local communities. We analyze growth and diversification of U.S. corn, wheat, apple, and beef farms by examining longitudinal changes in 10 size cohorts through three successive censuses. We fail to reject Gibrat’s law in apple and wheat industries and the mean reversion hypothesis in beef and corn industries. Apple and wheat farms diversify over time. The findings suggest that scale economies diminish for large farms across all four industries and scope economies dominate scale economies for large apple and wheat farms.

Mixed-effects growth curves in the valuation of Nellore sires Scientia Agricola
Giolo,Suely Ruiz; Henderson,Robin; Demétrio,Clarice Garcia Borges.
Cattle breeding programmes need objective criteria in order to evaluate and subsequently improve production systems. This work uses a logistic growth curve model for evaluating sires based on their progeny weight measured repeatedly over time. The parameters of the curve are described as a linear function of fixed and random effects. A Bayesian approach is used for the estimation. Analysis of the weights recorded on animals of the Nellore breed shows that growth curve models with fixed and random effects can be useful to evaluate and selecting sires.

Genome association study through nonlinear mixed models revealed new candidate genes for pig growth curves Scientia Agricola
Silva,Fabyano Fonseca e; Zambrano,Maria Fernanda Betancur; Varona,Luis; Glória,Leonardo Siqueira; Lopes,Paulo Sávio; Silva,Marcos Vinícius Gualberto Barbosa; Arbex,Wagner; Lázaro,Sirlene Fernandes; Resende,Marcos Deon Vilela de; Guimarães,Simone Eliza Facioni.
ABSTRACT: Genome association analyses have been successful in identifying quantitative trait loci (QTLs) for pig body weights measured at a single age. However, when considering the whole weight trajectories over time in the context of genome association analyses, it is important to look at the markers that affect growth curve parameters. The easiest way to consider them is via the two-step method, in which the growth curve parameters and marker effects are estimated separately, thereby resulting in a reduction of the statistical power and the precision of estimates. One efficient solution is to adopt nonlinear mixed models (NMM), which enables a joint modeling of the individual growth curves and marker effects. Our aim was to propose a genome association...

Genetic parameters for post weaning growth of Nellore cattle using polinomyals and trigonometric functions in random regression models Scientia Agricola
Macedo,Osmar Jesus; Barbin,Décio; Mourão,Gerson Barreto.
Covariance functions and random regression models have been considered as an alternative for data adjustment, in sequence, stemming from the same animal along time and which presents a structured pattern of covariance. Aiming to evaluate the performance of random regression models based on the Legendre, modified Jacobi and trigonometric functions, data concerning the weights of Nellore breed animals were used from birth to the 800th day of life, in models that assumed direct additive and animal permanent environmental effects coefficients. The Schwarz Bayesian information criterion (BIC) led to the selection of the models Legendre of order six (ML6), Jacobi of order five (MJ5) and trigonometric of order six (MT6), the ML6 model presenting the lowest BIC....
