Whole genome SNPs discovery in Nero Siciliano pig Genet. Mol. Biol.
D’Alessandro,Enrico; Giosa,Domenico; Sapienza,Irene; Giuffrè,Letterio; Cigliano,Riccardo Aiese; Romeo,Orazio; Zumbo,Alessandro.
Abstract Autochthonous pig breeds represent an important genetic reserve to be utilized mainly for the production of typical products. To explore its genetic variability, here we present for the first time whole genome sequencing data and SNPs discovered in a male domestic Nero Siciliano pig compared to the last pig reference genome Sus scrofa11.1.A total of 346.8 million paired reads were generated by sequencing. After quality control, 99.03% of the reads were mapped to the reference genome, and over 11 million variants were detected.Additionally, we evaluated sequence diversity in 21 fitness-related loci selected based on their biological function and/or their proximity to relevant QTLs. We focused on genes that have been related to environmental...

Evaluation of resistance acquisition during tuberculosis treatment using whole genome sequencing BJID
Silva Feliciano,Cinara; Rodrigues Plaça,Jessica; Peronni,Kamila; Araújo Silva Jr,Wilson; Roberto Bollela,Valdes.
Abstract Tuberculosis (TB) is still considered a major global public health problem in the world and there is a concern about the worldwide increase of drug-resistance (DR). This paper describes the analysis of three Mycobacterium tuberculosis isolates from a single patient collected over a long treatment period of time. DR was initially investigated through phenotypic testing, followed by line probe assays (LPAs) and whole genome sequencing (WGS). It presents an intriguing situation where a multidrug-resistant (MDR-) TB case was diagnosed and treated based only on late phenotypic drug susceptibility testing of isolate 1. During the treatment, another two isolates were cultivated: isolate 2, nine months after starting MDR-TB treatment; and isolate 3,...

Draft genome sequence of phenol degrading Acinetobacter sp. Strain V2, isolated from oil contaminated soil BJM
Sharma,Vikas; Lin,Johnson.
Abstract We report here the draft genome sequence of Acinetobacter sp. Strain V2 isolated from the oil contaminated soil collected from ENGEN, Amanzimtoti, South Africa. Degradation of phenolic compounds such as phenol, toluene, aniline etc. at 400 ppm in 24 h and oil degrading capability makes this organism an efficient multifunctional bioremediator. Genome sequencing of Acinetobacter spp. V2 was carried out on Illumina HiSeq 2000 platform (performed by the Beijing Genomics Institute [BGI], Shenzhen, China). The data obtained revealed 643 contigs with genome size of 4.0 Mb and G + C content of 38.59%.
