A comprehensive manually-curated compendium of bovine transcription factors. Repositório Alice
SOUZA, M. M. de; ZERLOTINI NETO, A.; GEISTLINGER, L.; TIZIOTO, P. C.; TAYLOR, J. F.; ROCHA, M. I. P.; DINIZ, W. J. S.; COUTINHO, L. L.; REGITANO, L. C. de A..
Transcription factors (TFs) are pivotal regulatory proteins that control gene expression in a contextdependent and tissue-specific manner. In contrast to human, where comprehensive curated TF collections exist, bovine TFs are only rudimentary recorded and characterized. In this article, we present a manually-curated compendium of 865 sequence-specific DNA-binding bovines TFs, which we analyzed for domain family distribution, evolutionary conservation, and tissue-specific expression. In addition, we provide a list of putative transcription cofactors derived from known interactions with the identified TFs. Since there is a general lack of knowledge concerning the regulation of gene expression in cattle, the curated list of TF should provide a basis for an...

Imprinted genes have been target of many studies, mainly in human and mouse, and lately in bovines due to the interest of understanding the epigenetic mechanisms underlying important meat quality phenotypes and the possibility of applying it in animal breeding programs in the future. Genomic DNA from 146 steers was genotyped using the Illumina BovineHD BeadChip in order to identify heterozygous individuals with known allele origin.

Detection of Co-expressed pathway modules associated with mineral concentration and meat quality in nelore cattle. Repositório Alice
DINIZ, W. J. S.; MAZZONI, G.; COUTINHO; BANERJEE, P.; GEISTLINGER, L.; CESAR, A. S. M.; BERTOLINI. F.; AFONSO, J.; OLIVEIRA, P. S. N.; TIZIOTO, P. C.; KADARMIDEEN, H. N.; REGITANO, L. C. de A..
Meat quality is a complex trait that is influenced by genetic and environmental factors, which includes mineral concentration. However, the association between mineral concentration and meat quality, and the specific molecular pathways underlying this association, are not well explored. We therefore analyzed gene expression as measured with RNA-seq in Longissimus thoracis muscle of 194 Nelore steers for association with three meat quality traits (intramuscular fat, meat pH, and tenderness) and the concentration of 13 minerals (Ca, Cr, Co, Cu, Fe, K, Mg, Mn, Na, P, S, Se, and Zn). We identified seven sets of co-expressed genes (modules) associated with at least two traits, which indicates that common pathways influence these traits. From pathway analysis of...

Gene expression differences in Longissimus muscle of Nelore steers genetically divergent for residual feed intake. Repositório Alice

Residual feed intake (RFI), a measure of feed efficiency (FE), is defined as the difference between the observed and the predictable feed intake considering size and growth of the animal. It is extremely important to beef production systems due to its impact on the allocation of land areas to alternative agricultural production, animal methane emissions, food demand and cost of production. Global differential gene expression analysis between high and low RFI groups (HRFI and LRFI: less and more efficient, respectively) revealed 73 differentially expressed (DE) annotated genes in Longissimus thoracis (LT) muscle of Nelore steers. These genes are involved in the overrepresented pathways Metabolism of Xenobiotics by Cytochrome P450 and Butanoate and...

Monoallelic expression of NNAT gene in Nelore steers skeletal muscle. Repositório Alice
SOUZA, M. M.; ZERLOTINI, A.; TIZIOTO, P. C.; OLIVEIRA, P. S. N.; SOMAVILLA, A. L.; MOKRY, F. B.; CESAR, A. S. M.; DINIZ, W. J. S.; MUDADU, M. A.; NICIURA, S. C. M.; COUTINHO, L. L.; REGITANO, L. C. A..
ABSTRACT: The NNAT gene plays a role on adipogenesis, brain development and insulin secretion. NNAT is described as paternal imprinted in bovine fetal tissue, but it is still underexplored in adult tissues. In order to improve the understanding of NNAT expression, muscle from Nellore was used to assess its allelic expression. Genomic DNA from 38 steers was genotyped for identification of heterozygous individuals with known allele origin. Total mRNA from muscle was extracted and sequenced by HiScanSQ, and afterwards the reads of each allele were counted for each animal. A total of 8 reciprocal heterozygous had more than 10 reads for the chosen SNP. All animals showed monoallelic expression, being 5 with paternal allele expressed, while 7 had the G allele...

PRUNE2 gene has a potential effect on residual feed intake in Nellore cattle. Repositório Alice
LIMA, A. O. D.; OLIVEIRA, P. S. N.; TIZIOTO, P. C.; SOMAVILLA, A. L.; DINIZ, W. J. S.; SILVA, J. V. D.; ANDRADE, S. C. S.; BOSCHIERO, C.; CESAR, A. S. M.; SOUZA, M. M.; ROCHA, M. I. P.; AFONSO, J.; BUSS, C. E.; MUDADU, M. de A.; MOURAO, G. B.; COUTINHO, L. L.; REGITANO, L. C. de A..
Residual feed intake (RFI) can increase the profitability of producers, reduce methane emission and land allocation to livestock production. However, this trait has late and costly measurements. Identifying gene expression changes combined with polymorphisms that affect residual feed intake variation is important for identify target regulatory polymorphisms that can be used in animal breeding programs. Diverse studies performed by our research group in a Nellore population, such as genome-wide association (GWA), association weight matrix (AWM) and RNA-seq analysis of liver tissue have been pointed Prune homolog 2 (Drosophila) (PRUNE2) as a potential candidate gene influencing feed efficiency. For this reason, we select this gene for a more detailed...
