A classification proposal for coefficients of variation in Eucalyptus experiments involving survival, growth and wood quality variables Bragantia
Mora,Freddy; Arriagada,Osvin.
ABSTRACT The objective of this study was to present a classification proposal for coefficients of variation (CV) in Eucalyptus experiments, aiming at providing a useful tool for experiments involving growth, survival and wood quality traits. Ninety-four studies were selected from a search for peer-reviewed journals yielding a total of 508 data. The CVs were classified as low, moderate, high and very high. The mean, standard deviation, maximum and minimum values, skewness and kurtosis were estimated to describe the distribution shape. The Shapiro-Wilk test confirmed that all variables satisfied the assumption of normality (p < 0.05). The results indicated that the growth traits had the highest variability, being variables strongly affected by the...

Association mapping of drought tolerance indices in wheat: QTL-rich regions on chromosome 4A Scientia Agricola
Ballesta,Paulina; Mora,Freddy; Del Pozo,Alejandro.
ABSTRACT Drought is likely the main abiotic stress that affects wheat yield. The identification of drought-tolerant genotypes represents an effective way of dealing with the continuous decrease in water resources as well as the increase in world population. The aim of this study was to identify single nucleotide polymorphisms (SNP) associated with drought tolerance indices in wheat by using a genome-wide association study (GWAS) under fully irrigated and rain-fed conditions. The drought tolerance indices (i.e., Stress Susceptibility Index, Stress Tolerance Index, Tolerance Index and Yield Stability Index) were calculated based on grain yield, 1,000-kernel weight and kernels per spike. The association panel was genotyped using genotyping-by-sequencing...

Bayesian analysis of growth, stem straightness and branching quality in full-sib families of Eucalyptus globulus Bragantia
Mora,Freddy; Ballesta,Paulina; Serra,Nicolle.
ABSTRACT Eucalyptus globulus is one of the most commonly planted hardwood species for industrial use in various temperate regions around the world. The present study aimed to evaluate 62 full-sib families of E. globulus in one of the southernmost progeny trials of the species in the south of Chile. Estimates of genetic parameters for stem straightness, branching quality and growth traits were based on a Bayesian modelling approach using Gibbs sampling. A Bayes Factor (BF) analysis supported the hypothesis of significant additive genetic variation for all traits under study. Conversely, the BF supported a model with significant dominance effects for the diameter at breast height and stem volume, which explained up to 25% of the phenotypic variation. The...

Bayesian Analysis of the Genetic Control of Survival in F3 Families of Common Bean Chilean J. Agric. Res.
Mora,Freddy; Gonçalves-Vidigal,Maria C; Santos,Alexandra I.
The objectives of this study were to examine the genetic control of survival in segregant families F3 of the common bean (Phaseolus vulgaris L.) in southern Brazil during the 2004-2005 growing season, to identify useful genotypes for the breeding program of this crop, and to determine the genetic association between survival and weight of 100 seeds (production trait; P100). A Bayesian approach was used to predict breeding values and to estimate variance components. Survival was recorded as a binary response: dead plant or live plant during harvest. The total population consisted of 11,520 individual plants. The difference in the magnitude between the best and the worst families was as high as 22%, and varied from 57 to 73%. Survival was found to be highly...

Bayesian analysis of the genetic structure of a Brazilian popcorn germplasm using data from simple sequence repeats (SSR) Chilean J. Agric. Res.
Saavedra,Javier; Silva,Tereza Aparecida; Mora,Freddy; Scapim,Carlos Alberto.
Several studies have confirmed that popcorn (Zea mays L. var. everta) has a narrow genetic basis, which affects the quality of breeding programs. In this study, we present a genetic characterization of 420 individuals representing 28 popcorn populations from Brazilian germplasm banks. All individuals were genotyped using 11 microsatellite markers from the Maize Genetics and Genomics Database. A Bayesian clustering approach via Monte Carlo Markov chains was performed to examine the genetic differentiation (Fst values) among different clusters. The results indicate the existence of three distinct and strongly differentiated genetic groups (K = 3). Moreover, the Fst values (calculated among clusters) were significantly different according to Bayesian credible...

Combining genetic gain and diversity under an individual selection method in a selected provenance of Eucalyptus cladocalyx Ciencia e Investigación Agraria
Mora,Freddy; Saavedra,Javier.
Flowering traits are becoming important breeding objectives in Eucalyptus cladocalyx. Previous studies have confirmed that the trees from Cowell, Australia, respond well for early flowering under the arid conditions in the Southern Atacama Desert, Chile. This selected population was evaluated for flowering intensity at the end of the flowering season of 2009/2010 (February 2010). A Bayesian threshold tree model via Gibbs sampling was used in the data analyses. The model included the genotype-environment interaction (two sites) using a bi-character threshold model. The posterior mean of the genetic correlation between the sites was positive and high (r=0.8) and, according to the 95% credible interval (0.44-0.96), it was significantly different from zero,...

Mora,Freddy; Palma-Rojas,Claudio; Jara-Seguel,Pedro.

Evaluation of Top-Cross Popcorn Hybrids Using Mixed Linear Model Methodology Chilean J. Agric. Res.
Arnhold,Emmanuel; Mora,Freddy; G. Silva,Ricardo; I.V. Good-God,Pedro; Rodovalho,Marcos A.
The market for popcorn (Zea mays L.) has been continuously growing in Brazil fact has required the development of cultivars adapted to local environmental conditions. For this reason, the analytical objectives of this study were to evaluate top-cross popcorn hybrids in relation to popping expansion and grain yield in three different eco-geographic regions of Brazil, in order to estimate variance components using Restricted Maximum Likelihood (REML) and predict breeding values using Best Linear Unbiased Prediction (BLUP). Genetic evaluation considered a linear model with heterogeneous residual (environmental) variances. The Restricted Likelihood Ratio Test (RLRT) evidenced significant differences (p < 0.01) for the genotypic effect. Grain yield showed a...

Generalized composite interval mapping offers improved efficiency in the analysis of loci influencing non-normal continuous traits Ciencia e Investigación Agraria
Mora,Freddy; Scapim,Carlos Alberto; Baharum,Adam; Teixeira do Amaral Júnior,Antonio.
In genetic studies, most Quantitative Trait Loci (QTL) mapping methods presuppose that the continuous trait of interest follows a normal (Gaussian) distribution. However, many economically important traits of agricultural crops have a non-normal distribution. Composite interval mapping (CIM) has been successfully applied to the detection of QTL in animal and plant breeding. In this study we report a generalized CIM (GCIM) method that permits QTL analysis of non-normally distributed variables. GCIM was based on the classic Generalized Linear Model method. We applied the GCIM method to a F2 population with co-dominant molecular markers and the existence of a QTL controlling a trait with Gamma distribution. Computer simulations indicated that the GCIM method...

Generalized lineal models for the analysis of binary data from propagation experiments of Brazilian orchids BABT
Mora,Freddy; Gonçalves,Letícia de Menezes; Scapim,Carlos Alberto; Martins,Elias Nunes; Machado,Maria de Fátima Pires da Silva.
This study aimed at applying the generalized linear models (GLM) for the analysis of a germination experiment of Cattleya bicolor in which the response variable was binary. The purpose of this experiment was to assess the effects of the storage temperatures and culture mediums on the seed viability. The analyses of variance was also carried out either with or without the data transformation. All the statistical approaches indicated the importance of the storage temperature on the seed viability. But, the culture media and interaction effects were significant only by the GLM. Based on the GLM, the seeds stored at 10°C increased viability, in which the coconut medium achieved the best performance. The results emphasized the importance of adopting the GLM to...

Lopes,Ana Daniela; Scapim,Carlos Alberto; Machado,Maria de Fátima Pires da Silva; Mangolin,Claudete Aparecida; Silva,Tereza Aparecida; Cantagali,Liriana Belizário; Teixeira,Flávia França; Mora,Freddy.
Information on genetic diversity is essential to the characterization and utilization of germplasm. The genetic diversity of twenty-two sweet corn cultivars (seventeen open-pollinated varieties, OPV, and five hybrids, H) was investigated by applying simple sequence repeat markers. A total of 257 primers were tested, of which 160 were found to be usable in terms of high reproducibility for all the samples tested; 45 were polymorphic loci, of which 30 were used to assess the genetic diversity of sweet corn cultivars. We detected a total of 86 alleles using 30 microsatellite primers. The mean polymorphism was 82 %. The highest heterozygosity values (Ho = 0.20) were found in the PR030-Doce Flor da Serra and BR427 III OPVs, whereas the lowest values (0.14) were...
