Abstract BACKGROUND: Runs of homozygosity (ROH) are continuous homozygous segments of the DNA sequence. They have been applied to quantify individual autozygosity and used as a potential inbreeding measure in livestock species. Background: Beef cattle breeding programs in Brazil have placed greater emphasis on the genomic study of reproductive traits of males and females due to their economic importance. In this study, genome-wide associations were assessed for scrotal circumference at 210 d of age, scrotal circumference at 420 d of age, age at first calving, and age at second calving, in Canchim beef cattle. Data quality control was conducted resulting in 672,778 SNPs and 392 animals. The use of genome-wide association results combined with other genomic approaches may uncover genes and metabolic pathways related to complex traits. In this study, the phenotypic and genotypic data of 1475 Nellore (Bos indicus) cattle and 941,033 single nucleotide polymorphisms (SNPs) were used for genome-wide association study (GWAS) and copy number variations (CNVs) analysis in order to identify candidate genes and putative pathways involved with the feed conversion ratio (FCR). Foram utilizados 28.050 registros de bovinos Nelore para estabelecer critérios de seleção para bovinos de corte, considerando as características ganho médio diário do nascimento à desmama (GND), dias para o animal ganhar 160kg do nascimento à desmama (D160), ganho médio diário da desmama ao sobreano (D240) e dias para o animal ganhar 240kg da desmama ao sobreano (D240). As estimativas de herdabilidade foram: GND, 0,20; D160, 0,19; GDS, 0,07; e D240, 0,03. Considerando os efeitos maternos, a herdabilidade da característica D160 foi 0,16 e a da GND, 0,06. Studies are being conducted on the applicability of genomic data to improve the accuracy of the selection process in livestock, and genome-wide association studies (GWAS) provide valuable information to enhance the understanding on the genetics of complex traits. Genome-wide association studies provide valuable information for understanding the genetic control of complex traits in livestock. The goal of this study was to investigate the association of the BovineHD BeadChip SNP genotypes with estimated breeding values for long-yearling scrotal circumference adjusted to 420 days (SC420) in Canchim beef cattle. A total 435 SNPs were significantly associated with SC420 (10% chromosome-wise FDR), of which 30 were located in genes on chromosomes 5, 13, and 14, including HEY1, PLCG1, PAG1, ZFHX4, PEX2, FABP5, FABP12, MED30, and TRHR genes. Genotype imputation has been used to increase genomic information, allow more animals in genome-wide analyses, and reduce genotyping costs. In Brazilian beef cattle production, many animals are resulting from crossbreeding and such an event may alter linkage disequilibrium patterns.
