Phylogeographic studies are currently used to infer historical demographic processes such as gene fow, determination of effective population sizes, colonisation dynamics, and population botlenecks, as well as for the determination of species boundaries and the identification of possible conservation units. We present a review of the main contributions of this approach, and its applications and implications for canid conservation. Studies performed in canids have shown that the number of named subspecies is often larger than that of phylogeographic units. In recent times, the fragmentation of habitats has increased and one of the major concerns of conservation biologists is the occurrence of inbreeding. Large-sized canids have demonstrated to have enough... |

Partial clonality is commonly used in Eukaryotes and has large consequences for their evolution and ecology. Assessing accurately the relative importance of clonal versus sexual reproduction matters for studying and managing such species. Here, we proposed a Bayesian approach, ClonEstiMate, to infer rates of clonality c from populations sampled twice over a short time interval, ideally one generation time. The method relies on the likelihood of the transitions between genotype frequencies of ancestral and descendent populations, using an extended Wright-Fisher model explicitly integrating reproductive modes. Our model provides posterior probability distribution of inferred c, given the assumed rates of mutation, as well as inbreeding and selfing when... |

Milk yield records (305d, 2X, actual milk yield) of 123,639 registered first lactation Holstein cows were used to compare linear regression (y = β0 + β1X + e) ,quadratic regression, (y = β0 + β1X + β2X2 + e) cubic regression (y = β0 + β1X + β2X2 + β3X3 + e) and fixed factor models, with cubic-spline interpolation models, for estimating the effects of inbreeding on milk yield. Ten animal models, all with herd-year-season of calving as fixed effect, were compared using the Akaike corrected-Information Criterion (AICc). The cubic-spline interpolation model with seven knots had the lowest AICc, whereas for all those labeled as "traditional", AICc was higher than the best model. Results from fitting inbreeding using a cubic-spline with seven knots were compared... |

Cultivated bivalves are important not only because of their economic value, but also due to their impacts on natural ecosystems. The Pacific oyster (Crassostrea gigas) is the world's most heavily cultivated shellfish species and has been introduced to all continents except Antarctica for aquaculture. We therefore used a medium-density single nucleotide polymorphism (SNP) array to investigate the genetic structure of this species in Europe, where it was introduced during the 1960s and has since become a prolific invader of coastal ecosystems across the continent. We analyzed 21,499 polymorphic SNPs in 232 individuals from 23 localities spanning a latitudinal cline from Portugal to Norway and including the source populations of Japan and Canada. We confirmed... |

The aquaculture industry has increasingly aimed at improving economically important traits like growth, feed efficiency and resistance to infections. Artificial selection represents an important window of opportunity to significantly improve production. However, the pitfall is that selection will reduce genetic diversity and increase inbreeding in the farmed stocks. Genetic tools are very useful in this context as they provide accurate measures of genetic diversity together with many additional insights in the stock status and the selection process. In this study we assessed the level of genetic variability and relatedness over several generations of two lines of experimentally selected European sea bass (Dicentrarchus labrax L.). The first line was... |

A genealogical analysis of registered Pantaneiro horses was carried out with 3647 males and 6794 females. Of these animals, 50.66% had identified sires and 48.86% identified dams. The number of pedigrees increased over the generations, with higher registration of parents of sires than dams. Two municipalities are responsible for almost 70% of all registers: i) Poconé (Mato Grosso State), where the headquarters of the breeders association is located and ii) Corumbá (Mato Grosso do Sul State), where EMBRAPA Pantanal conducts its research. The mean inbreeding was 0.04% and average relatedness was 0.13%. Mean generation interval was 8.20 years. There is moderate to high genetic differentiation between farms (15% of total genetic variation) while between... |

Habitat fragmentation may cause population subdivision, affecting genetic variation, leading to heterozygosity loss and increased inbreeding, and contributing to population extinction. However, some genetic models have shown that under some conditions, population subdivision can favor heterozygosity and allelic diversity, and small populations may adapt to inbreeding. Here I investigate the relationship between population subdivision and genetic diversity for the marsupial Micoureus paraguayanus (Tate, 1931) using the program Vortex. Hypothetical populations of 100 and 2000 individuals were partitioned into 1, 2, 5 or 10 populations that were linked by varying rates of dispersal and also by sex-biased dispersal. Results suggested that heterozygosity and... |

ABSTRACT The purpose of this study was to examine the genetic variability of the Mexican Simmental. Inbreeding was calculated by year for animals born from 1985 to 2014. Proportion of ancestors known, average equivalent complete generations, generation interval, and effective size, as well as the effective numbers of founders, ancestors, and founder genomes were calculated for animals born in six periods (1985-1989, 1990-1994, 1995-1999, 2000-2004, 2005-2009, and 2010-2014). The year 1985 was selected as the initial year to form the subpopulations since the registration of the first Simmental cattle born in Mexico began in this year. Gene contributions of ancestors with the highest genetic influence were also calculated, using data of animals born in the... |

Abstract: The objective of this work was to evaluate the genetic diversity of Brahman cattle in Brazil with pedigree analysis. Genealogical records of a subpopulation were used considering all pedigree information (Pt) and the pedigree information divided into two periods (P1, from 1994 to 2004; and P2, from 2005 to 2012) or according to the raising system (Ppt, animals on pasture; or Pst, on stable). Estimates were obtained for average inbreeding coefficients, generation intervals (GI), number of equivalent known generation (CGE), number of founders (Nf), effective number of founders (fe), effective number of ancestors (fa), and founder genome equivalents (fg). The average inbreeding coefficients were 11.97, 7.79, 11.95, 11.74, and 11.31% for Pt, P1, P2,... |

The objective of this work was to evaluate the population structure and the genetic and phenotypic progress of Nelore cattle in Northern Brazil. Pedigree information concerning animals born between 1942 and 2006 were analyzed. Population structure was performed using the Endog program. Out of the 140,628 animals studied, 67.7, 14.52 and 3.18% had complete pedigree record of the first, second and third parental generation, respectively. Inbreeding and average relatedness coefficients were low: 0.2 and 0.13%, respectively. However, these parameters may have been underestimated, since information on pedigree was incomplete. The effective number of founders was 370 and the genetic contribution of 10, 50 and 448 most influent ancestors explained 13.2, 28 and... |

ABSTRACT: The purpose of this study was to conduct selection, genetic parameter estimation, and prediction of genetic values for 18 S1 families of guava trees using mixed model methodology and simultaneous selection of traits by means of the additive selection index, multiplicative selection index, and mean rank adapted from Mulamba. All families analyzed were obtained by means of self-fertilization of superior genotypes (full siblings) from the genetic breeding program of guava trees at the Universidade Estadual do Norte Fluminense. An experimental randomized block design with 18 S1 families, three replicates, and ten plants per plot was used. A total of 540 genotypes (individual plants) of guava tree were evaluated. Genetic parameter estimation and... |
