Comparison of breeding value prediction for two traits in a Nellore-Angus crossbred population using different Bayesian modeling methodologies Genet. Mol. Biol.
Hanna,Lauren L. Hulsman; Garrick,Dorian J.; Gill,Clare A.; Herring,Andy D.; Sanders,James O.; Riley,David G..
The objectives of this study were to 1) compare four models for breeding value prediction using genomic or pedigree information and 2) evaluate the impact of fixed effects that account for family structure. Comparisons were made in a Nellore-Angus population comprising F2, F3 and half-siblings to embryo transfer F2 calves with records for overall temperament at weaning (TEMP; n = 769) and Warner-Bratzler shear force (WBSF; n = 387). After quality control, there were 34,913 whole genome SNP markers remaining. Bayesian methods employed were BayesB ( π = 0.995 or 0.997 for WBSF or TEMP, respectively) and BayesC (π = 0 and π), where π is the ideal proportion of markers not included. Direct genomic values (DGV) from single trait Bayesian analyses were compared...

First report of a B chromosome in a natural population of Astyanax altiparanae (Characiformes, Characidae) Genet. Mol. Biol.
Hashimoto,Diogo Teruo; Gonçalves,Vanessa Regina; Bortolozzi,Jehud; Foresti,Fausto; Porto-Foresti,Fábio.
Several species of the genus Astyanax have already been genetically studied, and B-chromosomes have been considered to be an interesting feature in some species of this group. In the present paper we report, for the first time, the occurrence of a B microchromosome in a natural population of A. altiparanae. This additional genomic element was identified as an acrocentric chromosome, similar in size to the smallest chromosomal pairs of the standard karyotype. Analysis of the constitutive heterochromatin pattern by C-banding evidenced heterochromatic blocks located on centromeric, pericentromeric, and interstitial regions of some chromosomes, and also positive marks in a subtelocentric chromosomal pair that presented the short arms entirely heterochromatic....

Lack of association between parenchymal neurocysticercosis and HLA Class I and Class II antigens Genet. Mol. Biol.
Bompeixe,Eni Picchioni; Costa,Sonia Maria Correia Machado da; Arruda,Walter Oleschko; Petzl-Erler,Maria Luiza.
Neurocysticercosis, caused by encysted larvae of the tapeworm Taenia solium, is the most common infection of the central nervous system and a major public health problem in many countries. Prevalence in the region of Curitiba, located in the southern Brazilian State of Paraná, is one of the highest in the world. The genetics of host susceptibility to neurocysticercosis (NCC) is still obscure. To investigate if major histocompatibility complex (MHC) genes influence individual susceptibility to NCC, we performed a case-control association analysis. Fifty-two Caucasoid patients and 149 matched controls were typed for antigens of the HLA-A, B, C, DR and DQ loci. All patients had computerized tomography and clinical features compatible with parenchymal NCC....

Fixed bin frequency distribution for the VNTR Loci D2S44, D4S139, D5S110, and D8S358 in a population sample from Minas Gerais, Brazil Genet. Mol. Biol.
Parreira,Kleber Simônio; Vieira,Gismar Silva; Inácio,Juarez; Moura-Neto,Rodrigo Soares; Goulart,Luiz Ricardo.
Fixed bin frequencies for the VNTR loci D2S44, D4S139, D5S110, and D8S358 were determined in a Minas Gerais population sample. The data were generated by RFLP analysis of HaeIII-digested genomic DNA and chemiluminescent detection. The four VNTR loci have met Hardy-Weinberg equilibrium, and there was no association of alleles among VNTR loci. The frequency data can be used in forensic analyses and paternity tests to estimate the frequency of a DNA profile in the general Brazilian population.

Demographic history of wood stork (Mycteria americana) Brazilian Pantanal colonies revealed by mitochondrial DNA analysis Genet. Mol. Biol.
Lopes,Iara Freitas; Brito,Reinaldo Alves de; Henrique-Silva,Flávio; Del Lama,Silvia Nassif.
We used mitochondrial DNA (mtDNA) sequences to investigate the demographic history of the wood stork (Mycteria americana) populations in the Brazilian Pantanal. Sequences of 390/460 bp fragment of the mtDNA control region were analyzed in 62 wood stork specimens from 8 colonies using neutrality tests, phylogeographic, and coalescent analyses. Population expansion was supported by the significantly negative values of Tajima’s (D = -2.071) and Fu’s (Fs = -14.544) statistics and the unimodal pattern of mismatch distribution. Nested clade analyses indicated a historic range expansion event and recurrent gene flow that was restricted by isolation by distance as explanations for the haplotype distribution among the sampled colonies. High genetic diversity and...

DNA repair-related genes in sugarcane expressed sequence tags (ESTs) Genet. Mol. Biol.
Costa,R.M.A.; Lima,W.C.; Vogel,C.I.G.; Berra,C.M.; Luche,D.D.; Medina-Silva,R.; Galhardo,R.S.; Menck,C.F.M.; Oliveira,V.R..
There is much interest in the identification and characterization of genes involved in DNA repair because of their importance in the maintenance of the genome integrity. The high level of conservation of DNA repair genes means that these genetic elements may be used in phylogenetic studies as a source of information on the genetic origin and evolution of species. The mechanisms by which damaged DNA is repaired are well understood in bacteria, yeast and mammals, but much remains to be learned as regards plants. We identified genes involved in DNA repair mechanisms in sugarcane using a similarity search of the Brazilian Sugarcane Expressed Sequence Tag (SUCEST) database against known sequences deposited in other public databases (National Center of...

MTHFR , prothrombin and Factor V gene variants in Turkish patients with coronary artery stenosis Genet. Mol. Biol.
Caner,Müge; Bircan,Rifat; Sevinç,Deniz; Benli,Fehime; Güney,A. Ilter; Kurtoglu,Nuri.
Many epidemiological studies have reported an association between hemostatic factors and risk of both coronary and peripheral artery diseases. Using polymerase chain reaction and restriction fragment length polymorphism (PCR-RFLP) analysis, we investigated the association between coronary artery disease and polymorphisms in the methylenetetrahydrofolate reductase ( MTHFR C677T and A1298C), prothrombin (G20210A), and factor V (A4070G) genes. We screened these gene variants in 174 subjects who had undergone coronary angiography - 115 patients with patent coronary artery disease (grade 3 vessel disease, i.e. , significant coronary stenosis), and 59 healthy controls with grade 0 vessel disease. The analysis of our data did not show any statistically...

Interactions between plant hormones and heavy metals responses Genet. Mol. Biol.
Bücker-Neto,Lauro; Paiva,Ana Luiza Sobral; Machado,Ronei Dorneles; Arenhart,Rafael Augusto; Margis-Pinheiro,Marcia.
Abstract Heavy metals are natural non-biodegradable constituents of the Earth's crust that accumulate and persist indefinitely in the ecosystem as a result of human activities. Since the industrial revolution, the concentration of cadmium, arsenic, lead, mercury and zinc, amongst others, have increasingly contaminated soil and water resources, leading to significant yield losses in plants. These issues have become an important concern of scientific interest. Understanding the molecular and physiological responses of plants to heavy metal stress is critical in order to maximize their productivity. Recent research has extended our view of how plant hormones can regulate and integrate growth responses to various environmental cues in order to sustain life. In...

Genetic structure analysis of Eufriesea violacea (Hymenoptera, Apidae) populations from southern Brazilian Atlantic rainforest remnants Genet. Mol. Biol.
Sofia,Silvia H.; Paula,Francine M. de; Santos,Aline M. dos; Almeida,Fernanda S.; Sodré,Leda M.K..
Random amplified polymorphic DNA (RAPD) markers were used to analyze the genetic structure of Eufriesea violacea populations in three fragments (85.47, 832.58 and 2800 ha) of Atlantic rainforest located in the north of the Brazilian state of Paraná. A total of twelve primers produced 206 loci, of which 129 were polymorphic (95% criterion). The proportions of polymorphic loci in each population ranged from 57.28% to 59.2%, revealing very similar levels of genetic variability in the groups of bees from each fragment. Unbiased genetic distances between groups ranged from 0.0171 to 0.0284, the smallest genetic distance occurring between bees from the two larger fragments. These results suggest that the E. violacea populations from the three fragments have...

Unravelling MADS-box gene family in Eucalyptus spp.: a starting point to an understanding of their developmental role in trees Genet. Mol. Biol.
Dias,Beatriz Fonseca de Oliveira; Simões-Araújo,Jean Luiz; Russo,Claudia A.M.; Margis,Rogério; Alves-Ferreira,Márcio.
MADS-box genes encode a family of transcription factors which control diverse developmental processes in flowering plants ranging from root to flower and fruit development. Members of the MADS-box gene family share a highly conserved sequence of approximately 180 nucleotides that encodes a DNA-binding domain. We used bioinformatics tools to investigate the information generated by the Eucalyptus Expressed Sequence Tag (FORESTs) genome project in order to identify and annotate MADS-box genes. The comparative phylogenetic analysis of the Eucalyptus MADS-box genes with Arabidopsis homologues allowed us to group them into one of the well-known subfamilies. Trends in gene expression of these putative Eucalyptus MADS-box genes were investigated by hierarchical...

Clonal diversity and conservation genetics of the medicinal plant Carapichea ipecacuanha (Rubiaceae) Genet. Mol. Biol.
Oliveira,Luiz Orlando de; Venturini,Bruna Afonso; Rossi,Ana Aparecida Bandini; Hastenreiter,Saulo Santos.
The roots of the understorey shrub Carapichea ipecacuanha (ipecac) have medicinal properties, and the uprooting of wild plants has supplied most of the world demand for this species. Although under severe population decline, C. ipecacuanha lacks legal protection. In the wild, the aerial stems of ipecac clump together to form clusters with well-defined borders. Cluster size may range from several to hundreds of aerial stems. To investigate the extent of clonality among aerial stems in ipecac clusters, we sampled 50 wild clusters (a total of 291 aerial stems) and screened them with 89 inter-simple sequence repeat (ISSR) markers. The 291 aerial stems were grouped into 42 putative clones. The clonal groups generally consisted of aerial stems from the same...

Distribution of DNA repair-related ESTs in sugarcane Genet. Mol. Biol.
Lima,W.C.; Medina-Silva,R.; Galhardo,R.S.; Menck,C.F.M..
DNA repair pathways are necessary to maintain the proper genomic stability and ensure the survival of the organism, protecting it against the damaging effects of endogenous and exogenous agents. In this work, we made an analysis of the expression patterns of DNA repair-related genes in sugarcane, by determining the EST (expressed sequence tags) distribution in the different cDNA libraries of the SUCEST transcriptome project. Three different pathways - photoreactivation, base excision repair and nucleotide excision repair - were investigated by employing known DNA repair proteins as probes to identify homologous ESTs in sugarcane, by means of computer similarity search. The results showed that DNA repair genes may have differential expressions in tissues,...

A re-annotation of the Anopheles darlingi mobilome Genet. Mol. Biol.
Diesel,Jose Francisco; Ortiz,Mauro F.; Marinotti,Osvaldo; Vasconcelos,Ana Tereza R.; Loreto,Elgion L. S..
Abstract The mobilome, portion of the genome composed of transposable elements (TEs), of Anopheles darlingi was described together with the genome of this species. Here, this mobilome was revised using similarity and de novo search approaches. A total of 5.6% of the A. darlingi genome is derived of TEs. Class I gypsy and copia were the most abundant superfamilies, corresponding to 22.36% of the mobilome. Non-LTR elements of the R1 and Jockey superfamilies account for 11% of the TEs. Among Class II TEs, the mariner superfamily is the most abundant (16.01%). Approximately 87% of the A. darlingi mobilome consist of short, truncated and/or degenerated copies of TEs. Only three retrotransposons, two belonging to gypsy and one to copia superfamilies, are...

Karyotypes of Brazilian non-volant small mammals (Didelphidae and Rodentia): An online tool for accessing the chromosomal diversity Genet. Mol. Biol.
Paresque,Roberta; Rodrigues,Jocilene da Silva; Righetti,Kelli Beltrame.
Abstract We have created a database system named CIPEMAB (CItogenética dos PEquenos MAmíferos Brasileiros) to assemble images of the chromosomes of Brazilian small mammals (Rodents and Marsupials). It includes karyotype information, such as diploid number, karyotype features, idiograms, and sexual chromosomes characteristics. CIPEMAB facilitates quick sharing of information on chromosome research among cytogeneticists as well as researchers in other fields. The database contains more than 300 microscopic images, including karyotypic images obtained from 182 species of small mammals from the literature. Researchers can browse the contents of the database online (http://www.citogenetica.ufes.br). The system enables users to locate images of interest by taxa,...

Distribution and evolution of secondary metabolites in Eriocaulaceae, Lythraceae and Velloziaceae from "campos rupestres" Genet. Mol. Biol.
Salatino,Antonio; Salatino,Maria Luiza Faria; Santos,Déborah Yara A.C. dos; Patrício,Márcia Cristina B..
Hypotheses are presented on the evolution of structural patterns of secondary metabolites (flavonoids and foliar wax alkanes) and fatty acids of families of "campos rupestres". The distribution of fatty acids is given for genera of Lythraceae, with emphasis on Cuphea (supposedly more advanced) and Diplusodon. Compounds with saturated short chains represent a derived condition in Lythraceae although they are probably restricted to Cuphea. It is suggested that evolution selected for more complex flavonoid patterns in Cuphea, with the inclusion of C-glycoflavones and methoxylated flavonols (rhamnetin and isorhamnetin), which are not found in members of Diplusodon and Lafoensia. The supposedly primitive groups of Eriocaulaceae (e.g., Paepalanthus) presented...

A parallel algorithm for finding small sets of genes that are enough to distinguish two biological states Genet. Mol. Biol.
Torres,Martha; Barrera,Junior.
GCLASS is an algorithm which explores small samples of two distinct biological states for finding small sets of genes, which form a feature vector that is enough to separate these two states. A typical sample is a set of 60 microarrays, 30 for each biological state, with several thousand genes. The technique consists of the following: a spreading model defined in the space of small sets of genes studied and centered in each feature vector considered; the designing of optimal linear classifiers under this spreading model; and ranking the designed classifiers, based on their error and robustness relative to the spreading. The feature vectors used in the best classifiers are considered the best feature vectors. Due to the great number of potential feature...

In silico analysis of Eucalyptus thioredoxins Genet. Mol. Biol.
Barbosa,Aulus Estevão; Marinho,Paulo.
The Eucalyptus Genome Sequencing Project (FORESTs), an initiative from the Brazilian ONSA consortium (Organization for Nucleotide Sequencing and Analysis), has achieved the sequencing of 123.889 EST clones from 18 different cDNA libraries. We have investigated the FORESTs data set to identify EST clusters potentially encoding thioredoxins (TRX). Two types of thioredoxin families described in plants, chloroplastic (TRXm/f/x/y) and cytosolic (TRXh), have been found in the transcriptome. Putative typical TRXs have been identified in fifteen clusters, four m-type, seven h-type, two f-type, one cluster for each x/y-types and one putative homologue of the TDX gene from Arabidopsis thaliana. One cluster presents an atypical active site WCMPS, different from the...

Enzymatic variability in Aedes aegypti (Diptera: Culicidae) populations from Manaus-AM, Brazil Genet. Mol. Biol.
Fraga,Elmary da Costa; Santos,Joselita Maria Mendes dos; Maia,Juracy de Freitas.
Eighteen enzymatic loci were analysed in Aedes aegypti populations from four neighbourhoods in the city of Manaus. The analyses showed that the Downtown population was the most polymorphic (p = 55.6%) with higher observed and expected mean heterozygosities (Ho = 0.152 ± 0.052; He = 0.174 ± 0.052, respectively). The least variability was detected in the Coroado and Cidade Nova populations, both with polymorphism of 44.4%. The latter population presented the least observed heterozygosity (Ho = 0.109 ± 0.037). Wright's F statistics showed that the mean value of Fis was higher than that of Fst (Fis = 0.164 > Fst = 0.048), and from analysis of molecular variance (AMOVA) it was found that 95.12% of the variability is found within populations indicating a...
