Description of novel microsatellite loci in the Neotropical fish Prochilodus argenteus and cross-amplification in P. costatus and P. lineatus Genet. Mol. Biol.

Prochilodus is one of the most important fish resources of South America, in addition to the important role it plays in nutrient cycling of Neotropical rivers. In the present study, we describe the isolation and characterization of nine novel microsatellite loci in Prochilodus argenteus. The number of alleles per polymorphic locus varied from 5 (Par76) to 21 (Par85), revealing a total of 116 alleles. The values of observed and expected heterozygosities ranged from 0.629 (Par69) to 0.926 (Par85 and Par86) and from 0.643 (Par66) to 0.931 (Par80), respectively. Parentage testing and effect of misidentification on the estimation of breeding value in Gir cattle Genet. Mol. Biol.

A correct relationship among sires is essential for an efficient breeding program. Microsatellite markers were used in progeny tests, to assess the paternity of seventy-four probable offspring of nine Gir dairy sires. A 36% misidentification rate was observed; however, these errors had minimal effects on the ranking of the nine bulls with regard to their genetic values. The results suggest that paternity tests should be performed in breeding programs, in order to prevent inappropriate paternities from influencing the genetic value of bulls in the future.

The genetic relationships and structure of fourteen goat (Capra hircus) populations were estimated based on genotyping data from 14 goat populations (n = 410 goats) at 13 microsatellite loci. We used analysis of molecular variance (AMOVA), principal component analysis (PCA) and F statistics (F IS, F IT and F ST) to evaluate the genetic diversity (Ho, He and ad) of the goats. Isolation and multiplex genotyping of polymorphic microsatellite DNA markers in the snakehead murrel, Channa striata Genet. Mol. Biol.

Seven polymorphic microsatellite loci were isolated and characterized for the snakehead murrel, Channa striata (Channidae), a valuable tropical freshwater fish species. Among 25 specimens collected from Kedah state in Malaysia, the number of alleles per locus ranged from 2 to 7. Observed and expected heterozygosities ranged from 0.120 to 0.880 and 0.117 to 0.698, respectively. A single locus (CS1-C07) was significantly deviated from Hardy-Weinberg equilibrium after Bonferroni correction. These novel markers would be useful for population genetic studies of the C. striata.

A hybrid zone of the genus Ctenomys: a case study in southern Brazil Genet. Mol. Biol.

We describe variation at microsatellite loci and the chromosomal polymorphisms of a hybrid population, and hybridizing populations of Ctenomys minutus (the minor tuco-tuco) from the coastal plain of Rio Grande do Sul, southern Brazil. Cytogenetic analysis and a survey of six microsatellite loci included 101 specimens of C. minutus from the parental populations (2n/AN = 42/74 and 48a/76) and their contact zone. Cytogenetic analysis recorded 26 different karyotypes exhibited by 50 individuals from the hybrid population. Of the 26 karyotypes, only 14% presented a parental-like configuration, and none had the combinations of 2n and AN expected for an F1 hybrid. Microsatellite polymorphism was studied in a sample of 39 traditional rice (Oryza sativa L.) varieties and 11 improved varieties widely planted in Cuba. The study was aimed at assessing the extent of genetic variation in traditional and improved varieties and to establish their genetic relationship for breeding purposes. Heterozygosity was analyzed at each microsatellite loci and for each genotype using 10 microsatellite primer pairs. Between varieties genetic relationship was estimated. Microsatellite analysis to estimate genetic relationships among five bulgarian sheep breeds Genet. Mol. Biol.

Herein, genetic relationships among five breeds of Bulgarian sheep were estimated using microsatellite markers. The total number of alleles identified was 226 at the 16 loci examined. D A distance values were used for phylogenetic tree construction with the UPGMA algorithm. The two Tsigai and two Maritza populations were found to be geneticallvery closely related to each other y (0.198, and 0.258 respectively). The Pleven Black Head population was distinct from the other four. These results could be useful for preserving genes in these breeds, thereby ensuring their preservation in Bulgaria.

In silico characterization of microsatellites in Eucalyptus spp.: abundance, length variation and transposon associations Genet. Mol. Biol.

This study assessed the abundance of microsatellites, or simple sequence repeats (SSR), in 19 Eucalyptus EST libraries from FORESTs, containing cDNA sequences from five species: E. grandis, E. globulus, E. saligna, E. urophylla and E. camaldulensis. Overall, a total of 11,534 SSRs and 8,447 SSR-containing sequences (25.5% of total ESTs) were identified, with an average of 1 SSR/2.5 kb when considering all motifs and 1 SSR/3.1 kb when mononucleotides were not included. Dimeric repeats were the most abundant (41.03%), followed by trimerics (36.11%) and monomerics (19.59%). Characterization of thirteen new polymorphic microsatellite markers from the honeycomb grouper Epinephelus merra ArchiMer

Epinephelus merra (Serranidae) is the most common and widespread species of this genus, mostly found in reef habitats from South Africa to Central Pacific. Thirteen polymorphic microsatellite loci were isolated and characterized from this species. Polymorphism was studied in two localities from the Comoros archipelago-Moh,li and Moroni. Allelic diversity was 7.5, polymorphism ranging from 3 to 13 alleles. Overall heterozygosity was high with an average observed heterozygosity of 0.587. Three of these loci were characterised by heterozygote deficiencies for both populations. Finally, ten of the 13 developed primers could be used in future population genetics study of E.merra that might be useful in a context of marine biodiversity conservation.

Genetic structure of the reef grouper Epinephelus merra in the West Indian Ocean appears congruent with biogeographic and oceanographic boundaries ArchiMer

The reef fauna connectivity of the West Indian Ocean (WIO) is one of the least studied globally. Here we use genetic analyses of the grouper Epinephelus merra (Bloch 1793) to determine patterns of connectivity and to identify barriers to dispersal in this WIO marine area. Phylogeographic and population-level analyses were conducted on cytochrome b sequences and microsatellites (13 loci) from 557 individuals sampled in 15 localities distributed across the West Indian Ocean. Additional samples from the Pacific Ocean were used to benchmark the WIO population structure. Characterisation of 22 polymorphic microsatellite loci for the Broadbill Swordfish, Xiphias gladius ArchiMer

The Broadbill Swordfish is harvested by fisheries throughout the world. In order to devise more effective management strategies, we need a clear understanding of the population structure of the species. From a library of 29 tetranucleotide repeats, 22 microsatellite markers were characterised for 94 swordfish samples captured from eastern and western Australia. The number of alleles ranged from 2 to 26 and observed heterozygosity from 0.066 to 0.923. We have identified 18 microsatellites that will be valuable in the examination of swordfish population structure.

Evidence for natural hybrtidisation between the two oyster sub-species Crassostrea gigas and Crassostrea angulata in Southern Europe ArchiMer

Crassostrea angulata and Crassostrea gigas, two cupped oyster taxa of Asian origin (O'Foighil et al, 1998), were successively introduced into Europe during the XVIth and the XXth century respectively (Héral and Grizel, 1991). To date, populations presumed to be C. angulata remain only in the south of Spain and Portugal, while the geographic range of C. gigas is expending, notably due to aquaculture. A first generation genetic linkage map of the European flat oyster Ostrea edulis (L.) based on AFLP and microsatellite markers ArchiMer

This study presents the first genetic linkage map for the European flat oyster Ostrea edulis. AFLP and 20 microsatellite markers were genotyped in a three-generation pedigree comprised of 2 grand-parents, 2 parents and 92 progeny. Chi-square goodness of fit tests revealed high segregation distortion, which was significant for 32.8% of markers. Sixteen microsatellites and 235 AFLPs (170 AFLPs type 1:1 and 65 AFLPs type 3:1) were used to build sex-specific linkage maps using CriMap software.
