Morpho-molecular diversity and phylogeny of Bysmatrum (Dinophyceae) from the South China Sea and France ArchiMer
Luo, Zhaohe; Lim, Zhen Fei; Mertens, Kenneth; Gurdebeke, Pieter; Bogus, Kara; Carbonell-moore, Maria Consuelo; Vrielinck, Henk; Leaw, Chui Pin; Lim, Po Teen; Chomerat, Nicolas; Li, Xintian; Gu, Haifeng.
The dinoflagellate genus Bysmatrum encompasses five epibenthic or tide-pool species and has been characterized by separated anterior intercalary plates. In the present study, we obtained six strains of Bysmatrum from the South China Sea and French Atlantic coast by isolating single cells/cysts from plankton and sediment samples. All strains were examined with light microscopy and scanning electron microscopy. Based on morphological observations, three strains were identified as Bysmatrum subsalsum, characterized by the elongated and rectangular first and a hexagonal second anterior intercalary plate. They differ from each other in the number of sulcal lists and the configuration of the first anterior intercalary plate. One strain was identified as...

Latitudinal gradients in species interactions are widely cited as potential causes or consequences of global patterns of biodiversity. However, mechanistic studies documenting changes in interactions across broad geographic ranges are limited. We surveyed predation intensity on common prey (live amphipods and gastropods) in communities of eelgrass (Zostera marina) at 48 sites across its Northern Hemisphere range, encompassing over 37 degrees of latitude and four continental coastlines. Predation on amphipods declined with latitude on all coasts but declined more strongly along western ocean margins where temperature gradients are steeper. Whereas insitu water temperature at the time of the experiments was uncorrelated with predation, mean annual...

Combining the Biocean database for deep-sea benthic data with the online Ocean Biogeographic Information System ArchiMer
Fabri, Marie-claire; Galeron, Joelle; Larour, Michel; Maudire, Gilbert.
The Biocean database was designed to collate the extremely large volume of data collected from different deep-sea ecosystem studies conducted by Ifremer's department of 'Environnement Profond' (Deep-Sea Environment). This database comes in a 6-application package: 2 of them are used on research vessels to collect operational data, whereas the others are used to link with a core database back on land. The latter are used to: (1) manage taxonomic nomenclature, (2) monitor the identification of faunal collections, (3) fill in chemical analyses results or measurement data files and (4) add or extract data from the database. Biocean was designed to facilitate ecosystem studies in the deep sea. It represents an important new resource for deep-sea ecologists and...

Multiple pygmy blue whale acoustic populations in the Indian Ocean: whale song identifies a possible new population ArchiMer
Leroy, Emmanuelle; Royer, Jean-yves; Alling, Abigail; Maslen, Ben; Rogers, Tracey L..
Blue whales were brought to the edge of extinction by commercial whaling in the twentieth century and their recovery rate in the Southern Hemisphere has been slow; they remain endangered. Blue whales, although the largest animals on Earth, are difficult to study in the Southern Hemisphere, thus their population structure, distribution and migration remain poorly known. Fortunately, blue whales produce powerful and stereotyped songs, which prove an effective clue for monitoring their different ‘acoustic populations.’ The DGD-Chagos song has been previously reported in the central Indian Ocean. A comparison of this song with the pygmy blue and Omura’s whale songs shows that the Chagos song are likely produced by a distinct previously unknown pygmy blue whale...

EDENetworks: A user-friendly software to build and analyse networks in biogeography, ecology and population genetics ArchiMer
Kivela, Mikko; Arnaud-haond, Sophie; Saramaki, Jari.
The recent application of graph-based network theory analysis to biogeography, community ecology and population genetics has created a need for user-friendly software, which would allow a wider accessibility to and adaptation of these methods. EDENetworks aims to fill this void by providing an easy-to-use interface for the whole analysis pipeline of ecological and evolutionary networks starting from matrices of species distributions, genotypes, bacterial OTUs or populations characterized genetically. The user can choose between several different ecological distance metrics, such as Bray-Curtis or Sorensen distance, or population genetic metrics such as FST or Goldstein distances, to turn the raw data into a distance/dissimilarity matrix. This matrix is...

Isolation of 12 microsatellite markers following a pyrosequencing procedure and cross-priming in two invasive cryptic species, Alexandrium catenella (group IV) and A. tamarense (group III) (Dinophyceae) ArchiMer
Laporte, Martin; Shao, Zhaojun; Berrebi, Patrick; Laabir, Mohamed; Abadie, Eric; Faivre, Nicolas; Rieuvilleneuve, Fabien; Masseret, Estelle.
Alexandrium catenella (group IV) and Alexandrium tamarense (group III) (Dinophyceae) are two cryptic invasive phytoplankton species belonging to the A. tamarense species complex. Their worldwide spread is favored by the human activities, transportation and climate change. In order to describe their diversity in the Mediterranean Sea and understand their settlements and maintenances in this area, new microsatellite markers were developed based on Thau lagoon (France) samples of A. catenella and A. tamarense strains. In this study twelve new microsatellite markers are proposed. Five of these microsatellite markers show amplifications on A. tamarense and ten on A. catenella. Three of these 12 microsatellite markers allowed amplifications on both cryptic...

Species Diversity, Phylogeny and Large Scale Biogeographic Patterns of the Genus Padina (Phaeophyceae, Dictyotales) ArchiMer
Silberfeld, Thomas; Bittner, Lucie; Fernandez-garcia, Cindy; Cruaud, Corinne; Rousseau, Florence; De Reviers, Bruno; Leliaert, Frederik; Payri, Claude E.; De Clerck, Olivier.
The brown algal genus Padina (Dictyotales, Phaeophyceae) is distributed worldwide in tropical and temperate seas. Global species diversity and distribution ranges, however, remain largely unknown. Species-level diversity was reassessed using DNA-based, algorithmic species delineation techniques based on cox3 and rbcL sequence data from 221 specimens collected worldwide. This resulted in estimates ranging from 39 to 61 putative species (ESUs), depending on the technique as well as the locus. We discuss the merits, potential pitfalls, and evolutionary and biogeographic significance of algorithmic species delineation. We unveil patterns whereby ESUs are in all but one case restricted to either the Atlantic or Indo-Pacific Ocean. Within ocean basins we find...

Biogeography Revisited with Network Theory: Retracing the History of Hydrothermal Vent Communities ArchiMer
Moalic, Yann; Desbruyeres, Daniel; Duarte, Carlos M.; Rozenfeld, Alejandro F.; Bachraty, Charleyne; Arnaud-haond, Sophie.
Defining biogeographic provinces to understand the history and evolution of communities associated with a given kind of ecosystem is challenging and usually requires a priori assumptions to be made. We applied network theory, a holistic and exploratory method, to the most complete database of faunal distribution available on oceanic hydrothermal vents, environments which support fragmented and unstable ecosystems, to infer the processes driving their worldwide biogeography. Besides the identification of robust provinces, the network topology allowed us to identify preferential pathways that had hitherto been overlooked. These pathways are consistent with the previously proposed hypothesis of a role of plate tectonics in the biogeographical history of...

Poleward expansion of the coccolithophore Emiliania huxleyi ArchiMer
Winter, Amos; Henderiks, Jorijntje; Beaufort, Luc; Rickaby, Rosalind E. M.; Brown, Christopher W..
Coccolithophores are one of the most abundant eukaryotic phytoplankton in the oceans and are distinguished by their ability to build calcitic platelets (coccoliths). Of the numerous species, Emiliania huxleyi is considered one of the major calcifiers in the pelagic ocean. There is growing concern that increasing levels of CO2 in the atmosphere and the subsequent acidification of the ocean may disrupt the production of coccoliths. Furthermore, any change in the global distribution and abundance of E. huxleyi relative to non-calcifying groups of phytoplankton (e. g. diatoms) will have important effects on the biogeochemical cycling of carbon and climatic feedbacks. We review different lines of evidence that suggest E. huxleyi is increasingly expanding its...

Circulation patterns in the North Atlantic Ocean have changed and re-organized multiple times over millions of years, influencing the biodiversity, distribution, and connectivity patterns of deep-sea species and ecosystems. In this study, we review the effects of the water mass properties (temperature, salinity, food supply, carbonate chemistry, and oxygen) on deep-sea benthic megafauna (from species to community level) and discussed in future scenarios of climate change. We focus on the key oceanic controls on deep-sea megafauna biodiversity and biogeography patterns. We place particular attention on cold-water corals and sponges, as these are ecosystem-engineering organisms that constitute vulnerable marine ecosystems (VME) with high associated...

Cryptic diversity within the harmful dinoflagellate Akashiwo sanguinea in coastal Chinese waters is related to differentiated ecological niches ArchiMer
Luo, Zhaohe; Yang, Weidong; Leaw, Chui Pin; Pospelova, Vera; Bilien, Gwenael; Liow, Guat Ru; Lim, Po Teen; Gu, Haifeng.
Blooms of the harmful dinoflagellate Akashiwo sanguinea are responsible for the mass mortality of fish and invertebrates in coastal waters. This cosmopolitan species includes several genetically differentiated clades. Four clonal cultures were established by isolating single cells from Xiamen Harbour (the East China Sea) for morphological and genetic analyses. The cultures displayed identical morphology but were genetically different, thus revealing presence of cryptic diversity in the study area. New details of the apical structure complex of Akashiwo sanguinea were also found. To investigate whether the observed cryptic diversity was related to environmental differentiation, 634 cells were obtained from seasonal water samples collected from 2008 to 2012....

Phylogeny and phylogeography of Atlantic oyster species: evolutionary history, limited genetic connectivity and isolation by distance ArchiMer
Lazoski, C.; Gusmao, J.; Boudry, Pierre; Sole-cava, A. M..
The phylogenetic relationships between naturally occurring Atlantic Crassostrea oyster species were inferred through analyses of mitochondrial (cytochrome oxidase subunit I and 16S) and nuclear (second internal transcribed spacer) sequences. We also scored 15 allozyme loci on 422 oysters to study population structuring of C. rhizophorae and C. brasiliana along 9000 km of the Western Atlantic coastline. Despite morphological similarities, C. virginica was genetically more closely related to C. rhizophorae than to C. brasiliana. In contrast, C. paraibanensis was genetically indistinguishable from C. brasiliana, which is probably a junior synonym of the African C. gasar. Significant genetic differentiation between populations of C. rhizophorae and C. gasar...

Patterns of species range evolution in Indo-Pacific reef assemblages reveal the Coral Triangle as a net source of transoceanic diversity ArchiMer
Evans, Sean M.; Mckenna, Caroline; Simpson, Stephen D.; Tournois, Jennifer; Genner, Martin J..
The Coral Triangle in the Indo-Pacific is a region renowned for exceptional marine biodiversity. The area could have acted as a 'centre of origin' where speciation has been prolific or a 'centre of survival' by providing refuge during major environmental shifts such as sea-level changes. The region could also have acted as a 'centre of accumulation' for species with origins outside of the Coral Triangle, owing to it being at a central position between the Indian and Pacific oceans. Here, we investigated support for these hypotheses using population-level DNA sequence-based reconstructions of the range evolution of 45 species (314 populations) of Indo-Pacific reef-associated organisms. Our results show that populations undergoing the most ancient...

Can we generate robust species distribution models at the scale of the Southern Ocean? ArchiMer
Fabri-ruiz, Salomé; Danis, Bruno; David, Bruno; Saucède, Thomas.
Aim Species distribution modelling (SDM) represents a valuable alternative to predict species distribution over vast and remote areas of the ocean. We tested whether reliable SDMs can be generated for benthic marine organisms at the scale of the Southern Ocean. We aimed at identifying the main large‐scale factors that determine the distribution of the selected species. The robustness of SDMs was tested with regards to sampling effort, species niche width and biogeography. Location Southern Ocean. Methods The impact of sampling effort was tested using two sets of data: one set with all presence‐only data available until 2005, and a second set using all data available until 2015 including recent records from campaigns carried out during the Census of...

In the world, the Ampelisca genus is constituted by more than 140 species, which are found between 0 to 4000 m depth. Phylogeny, biology and ecology are the most important interest in this genus. The present analysis of new and older collections (E. Chevreux) have permitted to describe 11 new species. 41 species are listed in the north-eastern Atlantic fauna. These are different arguments to think that Ampelisca groups was actually in speciation. Two groups issued from a phenetic analysis are discriminated by their apomorphic levels. More than of the third are endemic species. 21 species are present only in one of the five biogeographic region. 23 species are limited to the continental shelf, 34 live up to the first 1000 meters and 4 are bathyal. 2 species...

Aim To define the major biogeographical regions and transition zones for freshwater fish species. Taxon Strictly freshwater species of actinopterygian fish (i.e. excluding marine and amphidromous fish families). Methods We based our bioregionalization on a global database of freshwater fish species occurrences in drainage basins, which, after filtering, includes 11,295 species in 2,581 basins. On the basis of this dataset, we generated a bipartite (basin‐species) network upon which we applied a hierarchical clustering algorithm (the Map Equation) to detect regions. We tested the robustness of regions with a sensitivity analysis. We identified transition zones between major regions with the participation coefficient, indicating the degree to which a basin...

Analyse des déterminants environnementaux de la variabilité du recrutement - approche macroécologique appliquée aux populations exploitées du Nord-Est Atlantique ArchiMer
Brunel, Thomas.
Recruitment - the number of young fishes that integrate each year the exploitable stock¿ has a central importance for stock dynamics. The high temporal variability in recruitment is a result of the environmental influence on survival during early life stages. Understanding the determinism of the influence of environment on recruitment remains one of the most important question in fisheries ecology. The present work aimed at answering some general questions about the influence of environment on fish recruitment using a macroecological approach. The study focused on the exploited fish populations of the Northeastern Atlantic.
