Polymorphism of Sooty-fronted Spinetail (Synallaxis frontalis Aves: Furnariidae): Evidence of chromosomal rearrangements by pericentric inversion in autosomal macrochromosomes Genet. Mol. Biol.
Souza,Marcelo Santos de; Barcellos,Suziane Alves; Costa,Alice Lemos; Kretschmer,Rafael; Garnero,Analía Del Valle; Gunski,Ricardo José.
Abstract The Passeriformes is the most diverse and cytogenetically well-known clade of birds, comprising approximately 5,000 species. The sooty-fronted spinetail (Synallaxis frontalis Aves: Furnariidae) species, which belongs to the order Passeriformes, is typically found in South America, where it is widely distributed. Polymorphisms provide genetic variability, important for several evolutionary processes, including speciation and adaptation to the environment. The aim of this work was to analyze the possible cytotypes and systemic events involved in the species polymorphism. Of the sampled 19 individuals, two thirds were polymorphic, an event supposedly linked to mutations resulting from genomic evolution that can be transmitted hereditarily. A...

Methods for detection of horizontal transfer of transposable elements in complete genomes Genet. Mol. Biol.
Carvalho,Marcos Oliveira de; Loreto,Elgion L.S..
Recent advances in nucleic acid sequencing technology are creating a diverse landscape for the analysis of horizontal transfer in complete genomes. Previously limited to prokaryotes, the availability of complete genomes from close eukaryotic species presents an opportunity to validate hypotheses about the patterns of evolution and mechanisms that drive horizontal transfer. Many of those methods can be transported from methods previously used in prokaryotic genomes, as the assumptions for horizontal transfer can be interpreted as the same. Some methods, however, require a complete adaptation, while others need refinements in sensitivity and specificity to deal with the huge datasets generated from next-generation sequencing technologies. Here we list the...

Morizur, Yvon; Carn, Nolwenn.

For segmented viruses, rapid genomic and phenotypic changes can occur through the process of reassortment, whereby co-infecting strains exchange entire segments creating novel progeny virus genotypes. However, for many viruses with segmented genomes, this process and its effect on transmission dynamics remain poorly understood. Here, we assessed the consequences of reassortment for selection on viral diversity through time using bluetongue virus (BTV), a segmented arbovirus that is the causative agent of a major disease of ruminants. We analysed ninety-two BTV genomes isolated across four decades from India, where BTV diversity, and thus opportunities for reassortment, are among the highest in the world. Our results point to frequent reassortment and...

A World for Reactive Phenotypes ArchiMer
Geoffroy, Benjamain; Alfonso, Sebastien; Sadoul, Bastien; Blumstein, Daniel T.
Humans currently occupy all continents and by doing so, modify the environment and create novel threats to many species; a phenomenon known as human-induced rapid environmental changes (HIREC). These growing anthropogenic disturbances represent major and relatively new environmental challenges for many animals, and invariably alter selection on traits adapted to previous environments. Those species that survive often have moved from their original habitat or modified their phenotype through plasticity or genetic evolution. Based on the most recent advances in this research area, we predict that wild individuals with highly plastic capacities, relatively high basal stress level, and that are generally shy—in other words, individuals displaying a reactive...

AMP-deaminase in elasmobranch fish: A comparative histochemical and enzymatic study ArchiMer
Thebault, Marie-t; Izem, Lahoucine; Leroy, Jean Paul; Gobin, Eric; Charrier, Gregory; Raffin, Jean-paul.
AMP-deaminase activity was measured in white muscle from a wide range of fish, including one cyclostome, 13 chondrosteans, and one teleost to elucidate the pattern of the AMP-deaminase activity in white muscle of fish. Compared to a mammalian (rat) muscle extract, low enzyme activities are found in the cyclostome and two elasmobranchs from two families (Scyliorhinidae, Hexanchidae). In contrast, higher AMP-deaminase activities, similar to mammals, are expressed in Squalidae, all families of skates, Chimaeridae and in the teleostean fish. We then compared AMP-deaminase activities in red and white muscles from two representative elasmobranch fish, the dogfish (Scyliorhinus canicula) and the thornback ray (Raja clavata). The fibre type composition and...

Etude des facteurs de transcription impliqués dans l’accumulation lipidique en condition de stress azoté chez la microalgue haptophyte Isochrysis affinis galbana ArchiMer
Thiriet-rupert, Stanislas.
In every organism, evolution and acclimation to environmental changes are orchestrated by numerous molecular players. Among them, transcription factors (TFs) play a crucial role by regulating gene expression. Therefore, identify TFs involved in the production of high value products is a significant step in a biotechnological context. The laboratory has at its disposal a mutant strain of the haptophyte microalga Tisochrysis lutea producing twice more storage lipids than the wild type strain when exposed to nitrogen deprivation. Given the key role of TFs in phenotype establishment, this PhD aim at identify the TFs involved in that of the mutant phenotype of T. lutea. A TFs identification and classification pipeline was elaborated and applied to T. lutea’s...

Impact of barrier layer on winter-spring variability of the southeastern Arabian Sea ArchiMer
Masson, S; Luo, Jj; Madec, G; Vialard, Jerome; Durand, F; Gualdi, S; Guilyardi, E; Behera, S; Delecluse, P; Navarra, A; Yamagata, T.
In the present study, we use a coupled model to evaluate the effect of shallow salinity stratification on the sea surface temperature (SST) and on the monsoon onset in the southeastern Arabian Sea (SEAS). A 100-year control experiment shows that the coupled model reproduces the main climatic features in this region in terms of SST, precipitation and barrier layer (BL). A 100-year sensitivity experiment (where BL effects have been suppressed in the SEAS) shows that BL enhances the spring SST warming by 0.5 degrees C, and leads to a statistically significant increase of precipitation in May (3 mm/day) linked to an early (10 to 15 days) monsoon onset. This suggests that the BL extent may be a useful predictor of the summer monsoon onset in the area with a...

Long-range PCR and high-throughput sequencing of Ostreid herpesvirus 1 indicate high genetic diversity and complex evolution process ArchiMer
Bai, Chang-ming; Morga, Benjamin; Rosani, Umberto; Shi, Jie; Li, Chen; Xin, Lu-sheng; Wang, Chong-ming.
Ostreid herpesvirus 1 (OsHV-1) is an important pathogen associated with mass mortalities of cultivated marine mollusks worldwide. Since no cell line allows OsHV-1 replication in vitro, it is difficult to isolate enough high-purity viral DNA for High-Throughput Sequencing (HTS). We developed an efficient approach for the enrichment of OsHV-1 DNA for HTS with long-range PCR. Twenty-three primer pairs were designed to cover 99.3% of the reference genome, and their performances were examined on ten OsHV-1 infected samples. Amplicon mixtures from six successfully amplified samples were sequenced with Illumina platform, and one of them (ZK0118) was also sequenced with the PacBio platform. PacBio reads were assembled into 2 scaffolds compared to 9−68 scaffolds...

Different secretory repertoires control the biomineralization processes of prism and nacre deposition of the pearl oyster shell ArchiMer
Marie, Benjamin; Joubert, Caroline; Tayale, Alexandre; Zanella-cleon, Isabelle; Belliard, Corinne; Piquemal, David; Cochennec-laureau, Nathalie; Marin, Frederic; Gueguen, Yannick; Montagnani, Caroline.
Mollusca evolutionary success can be attributed partly to their efficiency to sustain and protect their soft body with an external biomineralized structure, the shell. Current knowledge of the protein set responsible for the formation of the shell microstructural polymorphism and unique properties remains largely patchy. In Pinctada margaritifera and Pinctada maxima, we identified 80 shell matrix proteins, among which 66 are entirely unique. This is the only description of the whole "biomineralization toolkit" of the matrices that, at least in part, is thought to regulate the formation of the prismatic and nacreous shell layers in the pearl oysters. We unambiguously demonstrate that prisms and nacre are assembled from very different protein repertoires....

How could fully scaled carps appear in natural waters in Madagascar? ArchiMer
Hubert, Jean-noel; Allal, Francois; Hervet, Caroline; Ravakarivelo, Monique; Jeney, Zsigmond; Vergnet, Alain; Guyomard, Rene; Vandeputte, Marc.
The capacity of organisms to rapidly evolve in response to environmental changes is a key feature of evolution, and studying mutation compensation is a way to evaluate whether alternative routes of evolution are possible or not. Common carps (Cyprinus carpio) carrying a homozygous loss-of-function mutation for the scale cover gene fgfr1a1, causing the 'mirror' reduced scale cover, were introduced in Madagascar a century ago. Here we show that carps in Malagasy natural waters are now predominantly covered with scales, though they still all carry the homozygous mutation. We also reveal that the number of scales in mutated carps is under strong polygenic genetic control, with a heritability of 0.49. As a whole, our results suggest that carps submitted to...
