No more reason for ignoring gelatinous zooplankton in ecosystem assessment and marine management: Concrete cost-effective methodology during routine fishery trawl surveys ArchiMer
Aubert, A.; Antajan, Elvire; Lynam, C.; Pitois, S.; Pliru, A.; Vaz, Sandrine; Thibault, D..
Gelatinous zooplankton, including cnidarians, ctenophores, and tunicates (appendicularians, pyrosomes, salps and doliolids), are often overlooked by scientific studies, ecosystem assessments and at a management level. Despite the important economic consequences that they can have on human activities and on the marine foodweb, arguments often related to the costs of monitoring or their coordination, or simply negligence, have resulted in the absence of relevant monitoring programs. A cost-effective protocol has been applied on trawling from existing fishery surveys conducted by national laboratories in England and France. The testing phase has successfully demonstrated the adequacy of such a tool to sample macro- and mega-zooplankton gelatinous organisms in...

New applications of hydroacoustic methods for monitoring shallow water aquatic ecosystems: the case of mussel culture grounds ArchiMer
Brehmer, Patrice; Gerlotto, François; Guillard, Joelle; Sanguinede, Fabien; Guennegan, Yvon; Buestel, Dominique.
The development of acoustics tools and methods for monitoring anthropized ecosystems represents a new field for the application of acoustics. Monitoring such an environment was not possible with single vertical echo sounders, due to the fact that the artificial structures and the natural targets were not distinguishable. Monitoring data were collected along the French Mediterranean coastline, during five short surveys of mussel culture longline areas. Both the Reson Seabat 6012 multibeam sonar (455 kHz) and the Simrad SR 240 omnidirectional sonar (23.75 kHz) were used for target detection. The former tools allow accurate allocation of the different types of echoes to artefacts, fish schools and scattered fish. The school characteristics collected included...

A bloom of the toxic dinoflagellate Alexandrium tamarense was observed for the first time in Thau iagoon between November and December 1998. Maximum cell concentrations detected in shellfish farming areas (85 000 Cells/1) were high enough to make mussels and clams unsuitable for human consumption (max. 850 ug. STX eq.100 g'1) while toxic levels in oysters did not exceed, or even reach, the international public health threshold established for PSP toxins. This event, new to French Mediterranean waters, was investigated by both local and national veterinary services and by the Ifremer teams involved in the National Monitoring Network for Phytoplankton and Phycotoxines (Réphy). The chronological and operational description of the event was compared with data...

High resolution mass spectrometry for quantitative analysis and untargeted screening of algal toxins in mussels and passive samplers ArchiMer
Zendong, Suzie Zita; Mccarron, Pearse; Herrenknecht, Christine; Sibat, Manoella; Amzil, Zouher; Cole, Richard B.; Hess, Philipp.
Measurement of marine algal toxins has traditionally focussed on shellfish monitoring while, over the last decade, passive sampling has been introduced as a complementary tool for exploratory studies. Since 2011, liquid chromatography-tandem mass spectrometry (LC-MS/MS) has been adopted as the EU reference method (No.15/2011) for detection and quantitation of lipophilic toxins. Traditional LC-MS approaches have been based on low-resolution mass spectrometry (LRMS), however, advances in instrument platforms have led to a heightened interest in the use of high-resolution mass spectrometry (HRMS) for toxin detection. This work describes the use of HRMS in combination with passive sampling as a progressive approach to marine algal toxin surveys. Experiments...

Ecological status of coralligenous assemblages: Ten years of application of the ESCA index from local to wide scale validation ArchiMer
Piazzi, L.; Gennaro, P.; Cecchi, E.; Bianchi, C.n.; Cinti, M.f.; Gatti, G.; Guala, I.; Morri, C.; Sartoretto, Stephane; Serena, F.; Montefalcone, M..
This paper aims at collating and reviewing all data collected using the ESCA (Ecological Status of Coralligenous Assemblages) index from 2009 to 2018 during different local applications, in order to evaluate at large spatial scale its effectiveness and temporal variability. To this scope, the large-scale response of ESCA to anthropogenic disturbance was tested comparing ESCA values calculated at 42 sites of the Western Mediterranean Sea with the anthropization index. Moreover, the sensitivity of ESCA to punctual human disturbance and the robustness of the index across the natural space and time variability were evaluated. The large spatial scale study showed significant correlation between ESCA and the anthropization index, while very low correlation was...

Development of sequence characterized amplified region markers from intersimple sequence repeat fingerprints for the molecular detection of toxic phytoplankton Alexandrium catenella (Dinophyceae) and pseudo-Nitzschia pseudodelicatissima (Bacillariophyceae) from French coastal waters ArchiMer
Bornet, Benjamin; Antoine, Elisabeth; Francoise, Sylvaine; Marcaillou-le Baut, Claire.
Harmful algal blooms are a serious threat to shellfish farming and human health all over the world. The monitoring of harmful algae in coastal waters originally involved morphological identification through microscopic examinations, which was often difficult unless performed by specialists and even then often did not permit identification of toxic species. More recently, specific molecular markers have been used to identify specific phytoplankton species or strains. Here we report on the use of the intersimple sequence repeat (ISSR) technique to develop specific sequence characterized amplified region markers (SCAR) and to identify with these tools two toxic species in French coastal waters, the diatom Pseudo-nitzschia pseudodelicatissima (Hasle) Hasle and...

This document describes and harmonizes detection methods of diarrheic (DSP) and paralytic (PSP) phycotoxins, for the laboratories of the Direction of Coastal Environment of IFREMER, which work in the framework of the French Phytoplankton and Phycotoxins Monitoring Network. These toxins, produced by a few phytoplankton species which regularly occur in sea water, accumulate in shellfish, which become toxic. Analysis is performed on an extract of digestive gland (DSP), or of total flesh (PSP), of shellfish. The described methods are meuse-tests, which are, at the present time, the only methods available to be used in the framework of a monitoring network. The method for diarrheic toxins is not standardized, with a threshold adapted for monitoring purposes. At...

Marine litter within the European Marine Strategy Framework Directive ArchiMer
Galgani, Francois; Hanke, Georg; Werner, S.; De Vrees, L..
There have been numerous anthropogenic-driven changes to our planet in the last half-century. One of the most evident changes is the ubiquity and abundance of litter in the marine environment. The EU Marine Strategy Framework Directive (MSFD, 2008/56/EC) establishes a framework within which EU Member States shall take action to achieve or maintain good environmental status (GES) of their marine waters by 2020. GES is based on 11 qualitative descriptors as listed in Annex I of the MSFD. Descriptor 10 (D 10) concerns marine litter. As a follow-up to the related Commission Decision on criteria and methodological standards (2010/477/EU) in which 56 indicators for the achievement of GES are proposed, the EC Directorate-General for the Environment, on the...

Indices for assessing coral reef fish biodiversity: the need for a change in habits ArchiMer
Loiseau, Nicolas; Gaertner, Jean-claude.
We present the first representative and quantified overview of the indices used worldwide for assessing the biodiversity of coral reef fishes. On this basis, we discuss the suitability and drawbacks of the indices most widely used in the assessment of coral fish biodiversity. An extensive and systematic survey of the literature focused on coral reef fish biodiversity was conducted from 1990 up to the present. We found that the multicomponent aspect of biodiversity, which is considered as a key feature of biodiversity for numerous terrestrial and marine ecosystems, has been poorly taken into account in coral reef fish studies. Species richness is still strongly dominant while other diversity components, such as functional diversity, are underestimated even...

Are litter, plastic and microplastic quantities increasing in the ocean? ArchiMer

Whilst both plastic production and inputs at sea have increased since the 1950s, several modelling studies predict a further increase in the coming years in these respective quantities. We compiled scientific literature on trends in marine litter, consisting largely of plastic and microplastics in the ocean, understanding that monitoring programs or assessments for these aspects are varied, frequently focusing on limited components of the marine environment in different locations, and covering a wide spectrum of marine litter types, with limited standardization. Here we discuss how trends in the amounts of litter in the marine environment can be compared with the information provided by models. Increasing amounts of plastic are found in some regions,...
