The growth of oysters (Crassostrea gigas) is modeled in order to study the trophic capacity of the Bay of Marennes Oléron. Total seston and amount of protids, lipids, and carbohydrates converted to energy are the environmental factors taken into account. Time series of these variables are derived during 2 yr with a daily time step from a linear regression including the tidal velocity, the height of the water column, and the wind velocity. A model of the energetic budget based on assimilation and respiration terms and depending on the previous time series is run to simulate the individual growth of an oyster. Markov Chain analysis was recently proposed to assess the time scales and preferential pathways into biological or physical networks by computing residence time, first passage time, rates of transfer between nodes and number of passages in a node. We propose to adapt an algorithm already published for simple systems to physical systems described with a high resolution hydrodynamic model. The method is applied to bays and estuaries on the Eastern Coast of Canada for their interest in shellfish aquaculture. A spatially explicit coupled hydrodynamic-biogeochemical model was developed to study a coastal ecosystem under the combined effects of mussel aquaculture, nutrient loading and climate change. The model was applied to St Peter's Bay (SPB), Prince Edward Island, Eastern Canada. Approximately 40 % of the SPB area is dedicated to mussel (Mytilus edulis) longline culture. Results indicate that the two main food sources for mussels, phytoplankton and organic detritus, are most depleted in the central part of the embayment. Results also suggest that the system is near its ultimate capacity, a state where the energy cycle is restricted to nitrogen-phytoplankton-detritus-mussels with few resources left to be transferred to higher trophic levels. The macrotidal bay of Marennes-Oléron is the most important French site for shellfish production (oysters and mussels); yet the primary productivity of the phytoplankton compartment in this system is not well known. In this study, photosynthetic parameters were determined using 14C incubations of bottom and surface water samples, during fall, winter and summer (2001¿2002), along a north¿south transect in the bay. Les mortalités d'huîtres observées sur les côtes françaises apparaissent principalement à proximité du sédiment et pendant la gamétogenèse. Les interactions de facteurs environnementaux sur les écosystèmes conchylicoles comme la température, les apports des bassins versants et le compartiment sédimentaire illustrent un risque de mortalité lié à différentes sources de stress (Thème 1). Les variations de la qualité de la ressource trophique pendant l'effort de gamétogenèse favorise une baisse de l'énergie disponible (Thème 2) et contraint l'organisme fragilisé à fournir un effort d'adaptation (Fent 2004).
