A microbial community analysis of the octocoral Eunicea fusca Electron. J. Biotechnol.
Duque-Alarcón,Angela; Santiago-Vázquez,Lory Z; Kerr,Russell G.
While there is a significant and growing body of knowledge describing the microbial communities of marine invertebrates such as sponges, there are very few such studies focused on octocorals. The octocoral Eunicea fusca is common on reefs in various regions of the Caribbean and has been the subject of natural product investigations. As part of an effort to describe the microbial community associated with octocorals, a culture-independent analysis of the bacterial community of E. fusca was conducted. Specifically, a 16S rDNA clone library analysis was performed to provide baseline data. A total of 40 bacteria members from 11 groups were found. In general, Proteobacteria were the dominant group with a total of 24 species and α-Proteobacteria...

A most effective method for selecting a broad range of short and medium-chain-length polyhidroxyalcanoate producing microorganisms Electron. J. Biotechnol.
Revelo Romo,Dolly Margot; Grosso,María Victoria; Moreno Solano,Nubia Carmenza; Montoya Castaño,Dolly.
A molecular approach was used for selecting polyhydroxyalcanoate (PHA)-accumulating potential Gram-negative bacteria from different genera by colony polymerase chain reaction (PCR). Three degenerate primers were designed for amplifying a fragment from PHA synthase gene (phaC) (Class I), phaC1 and phaC2 (Class II) genes for detecting PHA-producing bacteria. Thirty-four out of 55 bacterial strains from the old collection selected using Sudan black B staining were phaC+. PCR was used for directly selecting 35 new collection bacterial strains; these strains were phaC+ and their ability to produce PHA was confirmed by Sudan black B staining. Four specific primers were designed on genes of Class II PHA biosynthesis operon. These primers were used for evaluating...

Endophytic bacterial diversity in banana 'Prata Anã' (Musa spp.) roots Genet. Mol. Biol.
Souza,Suzane A.; Xavier,Adelica A.; Costa,Márcia R.; Cardoso,Acleide M.S.; Pereira,Marlon C.T.; Nietsche,Silvia.
The genetic diversity of endophytic bacteria in banana 'Prata Anã' roots was characterized. Two hundred and one endophytic bacteria were isolated, 151 of which were classified as Gram-positive and 50 as Gram-negative. No hypersensitivity response was observed in any of the isolates. The rep-PCR technique generated different molecular profiles for each primer set (REP, ERIC and BOX). Fifty readable loci were obtained and all of the fragments were polymorphic. Amplified ribosomal DNA restriction analysis (ARDRA) of the isolates based on cleavage with four restriction enzymes yielded 45 polymorphic bands and no monomorphic bands. PCR amplified the nifH gene in 24 isolates. 16S rDNA sequencing of the 201 bacterial isolates yielded 102 high-quality sequences....

Comparative molecular analysis of Herbaspirillum strains by RAPD, RFLP, and 16S rDNA sequencing Genet. Mol. Biol.
Soares-Ramos,Juliana R.L.; Ramos,Humberto J.O.; Cruz,Leonardo M.; Chubatsu,Leda S.; Pedrosa,Fábio O.; Rigo,Liu U.; Souza,Emanuel M..
Herbaspirillum spp. are endophytic diazotrophic bacteria associated with important agricultural crops. In this work, we analyzed six strains of H. seropedicae (Z78, M2, ZA69, ZA95, Z152, and Z67) and one strain of H. rubrisubalbicans (M4) by restriction fragment length polymorphism (RFLP) using HindIII or DraI restriction endonucleases, random amplified polymorphic DNA (RAPD), and partial sequencing of 16S rDNA. The results of these analyses ascribed the strains studied to three distinct groups: group I, consisting of M2 and M4; group II, of ZA69; and group III, of ZA95, Z78, Z67, and Z152. RAPD fingerprinting showed a higher variability than the other methods, and each strain had a unique electrophoretic pattern with five of the six primers used....

Metabarcoding reveals that a non-nutritive sweetener and sucrose yield similar gut microbiota patterns in Wistar rats Genet. Mol. Biol.
Falcon,Tiago; Foletto,Kelly Carraro; Siebert,Marina; Pinto,Denise Entrudo; Andrades,Michael; Bertoluci,Marcello Casaccia.
Abstract The effects of non-nutritive sweeteners (NNS) on the gut microbiota are an area of increasing research interest due to their potential influence on weight gain, insulin resistance, and inflammation. Studies have shown that mice and rats fed saccharin develop weight gain and metabolic alterations, possibly related to changes in gut microbiota. Here, we hypothesized that chronic exposure to a commercial NNS would change the gut microbiota composition in Wistar rats when compared to sucrose exposure. To test this hypothesis, Wistar rats were fed either NNS- or sucrose-supplemented yogurt for 17 weeks alongside standard chow (ad libitum). The gut microbiome was assessed by 16S rDNA deep sequencing. Assembly and quantification were conducted using the...

Selection of lactic acid bacteria as candidate probiotics and in vivo test on Artemia nauplii ArchiMer
Lamari, Faouzi; Sadok, Khouadja; Bakhrouf, Amina; Gatesoupe, Joel.
Lactic acid bacteria (LAB) were isolated from rotifer cultures in a marine hatchery to search for potential probiotics for marine animals. Fifteen strains were first selected among a total of 55, according to antibacterial activity against Vibrio sp. Among eight strains identified as Lactobacillus casei, four were highly adhesive, suggesting some ability for surface colonization. The other strains were identified as Lactobacillus plantarum, Lactobacillus dextrinicus, and Leuconostoc sp. To validate probiotic potential, Artemia were challenged against pathogenic Vibrio alginolyticus, with or without one of six selected LAB strains. The six strains protected Artemia against the pathogen, to some extent on condition that nutrient enrichment was provided. La....

Morphological and molecular characterization of Isostichopus sp. in the Colombian Caribbean sea JBAG
Vergara,W; Agudelo,V; Castro,L; R. Rodríguez,A; Eeckhaut,I.
Isostichopus sp. (Aspidochirotida: Stichopodidae) are sea cucumbers widely distributed in the Caribbean Sea. Amongst them, Isostichopus badionotus is one of the most harvested species. It shows a wide range of morphotypes widespread in the Caribbean region including different habitats (muddy, sandy and rocky bottoms, and sea grass beds). In Colombia, three morphotypes can be distinguished; two of them live in sea grass beds while the third one is found on rocky substrates. The present study describes the morphological characteristics of these morphotypes and analyzes their genetic structures through 16S rDNA and COI data. Our phylogenetic analyses show that the morphotype living on rocky substrates is morphologically and genetically distinct from the two...

Barriers in the pelagic: population structuring of Calanus helgolandicus and C. euxinus in European waters Naturalis
Yebra, L.; Bonnet, D.; Harris, R.P.; Lindeque, P.K.; Peijnenburg, K.T.C.A..
Molecular studies of marine plankton have shown that ecological and/or environmental barriers play an important role in separating populations. Calanoid copepods are central in marine ecosystems, and dramatic biogeographical shifts in copepod assemblages associated with recent climate warming have been reported. We examined spatial population structuring in European waters of the Atlantic Ocean and Mediterranean Sea of Calanus helgolandicus and its sister species, C. euxi nus, from the Black Sea based on genetic and morphometric characters. The aims were to identify barriers to dispersal, relate these to hydrographic characteristics and infer historical patterns of distribution and demography. We analysed a 408 bp fragment of the mitochondrial 16S gene...

Increased genetic diversity in Greek populations of the genus Ligidium (Crustacea: Isopoda: Oniscidea) revealed by RFLP analysis of mtDNA segments Naturalis
Klossa-Kilia, E.; Kilias, G.; Sfenthourakis, S..
We investigated mtDNA genetic differentiation and the phylogenetic relationships of 11 populations of the oniscidean genus Ligidium. We studied nine populations from Greece, assigned to three nominal species (L. euboicum, L. germanicum and L. beieri), and two from central Europe (L. germanicum and L. hypnorum), applying RFLP analysis of two mtDNA segments (12S rDNA and 16S rDNA) amplified by PCR. The analysis revealed seven monomorphic and four polymorphic populations, and 17 different haplotypes, each one present in one population only. Several restriction enzymes produced population specific patterns, enabling discrimination among the different populations. The estimated net nucleotide divergence between populations ranges from 1.06 to 16.52%, while the...

A note on the systematic position of the Bathynellacea (Crustacea, Malacostraca) using molecular evidence Naturalis
Camacho, Ana Isabel; Rey, Isabel; Dorda, Beatriz A.; Machordom, Annie; Valdecasas, Antonio G..
Molecular data for the mt 16S rDNA gene fragment of a bathynellacean is here presented for the first time and used to analyze the relationship of the group within the crustacean class Malacostraca (Arthropoda, Bathynellacea). Two contrasting views have classified the bathynelids as being cither within the order Syncarida or in a separate super-order Podophallocarida belonging to the infra-class Eonomostraca, a disagreement based mainly on debates over external and internal morphology. The preliminary analyses offered here in question the placement of this Bathynellacea within the Syncarida, and suggest the need for a further study of relationships among the malacostracan groups.

Bacterial diversity in the sediments of a temperate artificial lake, Rapel reservoir RChHN
DORADOR,CRISTINA; CASTILLO,GABRIELA; WITZEL,K. P.; VILA,IRMA.
Rapel reservoir is an eutrophic system in Chile that has undergone a series of anthropogenic impacts in recent decades. To provide a better understanding of the processes occurring in the reservoir, we examined bacterial composition from surface sediments using traditional microbiology techniques and molecular biology tools. Our results showed significant temporal variation in the physical and chemical composition of the water column, but no depth-related differences during the study period. To detect temporal changes in bacterial composition, cultivable heterotrophic bacteria, heterotrophic iron oxidizing bacteria, and sulfate-reducing bacteria were extracted from the surface sediments and their concentration measured. Microbial diversity in sediments was...

Partial characterization of nif genes from the bacterium Azospirillum amazonense BJMBR
Potrich,D.P.; Passaglia,L.M.P.; Schrank,I.S..
Azospirillum amazonense revealed genomic organization patterns of the nitrogen fixation genes similar to those of the distantly related species A. brasilense. Our work suggests that A. brasilense nifHDK, nifENX, fixABC operons and nifA and glnB genes may be structurally homologous to the counterpart genes of A. amazonense. This is the first analysis revealing homology between A. brasilense nif genes and the A. amazonense genome. Sequence analysis of PCR amplification products revealed similarities between the amino acid sequences of the highly conserved nifD and glnB genes of A. amazonense and related genes of A. brasilense and other bacteria. However, the A. amazonense non-coding regions (the upstream activator sequence region and the region between the...

The use of 16s rDNA methods in soil microbial ecology BJM
Macrae,Andrew.
New and exciting molecular methods, many using the 16S small sub-unit ribosomal nucleic acid molecule, are opening the microbial "black box" in soil. These studies have added much to our knowledge of microbial diversity in soils, and are beginning to advance our understanding of the relationship between this diversity and its function in soil processes. Over the next few years, the knowledge gained from molecular studies will, we hope, lead to improvements in sustainable land management and sustainable exploitation of soil genetic resources. As we enter the third millenium, it is appropriate to review the application of 16S rDNA methods to soil microbiology. This review examines 16S ribosomal DNA (rDNA) methods and their application to soil. It mentions...
