Comparison between simulated annealing algorithms and rapid chain delineation in the construction of genetic maps Genet. Mol. Biol.
Nascimento,Moysés; Cruz,Cosme Damião; Peternelli,Luiz Alexandre; Campana,Ana Carolina Mota.
The efficiency of simulated annealing algorithms and rapid chain delineation in establishing the best linkage order, when constructing genetic maps, was evaluated. Linkage refers to the phenomenon by which two or more genes, or even more molecular markers, can be present in the same chromosome or linkage group. In order to evaluate the capacity of algorithms, four F2 co-dominant populations, 50, 100, 200 and 1000 in size, were simulated. For each population, a genome with four linkage groups (100 cM) was generated. The linkage groups possessed 51, 21, 11 and 6 marks, respectively, and a corresponding distance of 2, 5, 10 and 20 cM between adjacent marks, thereby causing various degrees of saturation. For very saturated groups, with an adjacent distance...

Multivariate analysis of combining ability for soybean resistance to Cercospora sojina Hara Genet. Mol. Biol.
Gravina,Geraldo de Amaral; Sediyama,Carlos Sigueyuki; Martins Filho,Sebastião; Moreira,Maurílio Alves; Barros,Everaldo Gonçalves de; Cruz,Cosme Damião.
Seven soybean cultivars (Bossier, Cristalina, Davis, Kent, Lincoln, Paraná and Uberaba), with different levels of resistance to Cercospora sojina, race 04, were crossed according to a diallel design, with no reciprocals, to determine the general and the specific combining abilities for the resistance. The evaluations of the reaction to the disease were performed 20 days after the inoculation of the fungus on the most infected leaflet of the plant, in the parents and in the F1 hybrids. To quantify the resistance, the following characteristics were evaluated: infection degree (ID); number of lesions per leaflet (NLL); lesion mean diameter (LMD); lesioned leaf area (LLA); percentage of lesioned leaf area (PLLA); number of lesions per square centimeter (NLC)...

Estimating the effects of population size and type on the accuracy of genetic maps Genet. Mol. Biol.
Ferreira,Adésio; Silva,Marcia Flores da; Silva,Luciano da Costa e; Cruz,Cosme Damião.
Based on simulation studies, it was shown that the type and size of experimental populations can exert an influence on the accuracy of genetic maps. A hypothetical genome map (one chromosome with nine equidistant molecular markers) was generated for the following population types: F2 with dominant and co-dominant markers, backcrossing, recombinant inbred lines (RIL) and double-haploid. The population sizes were 50, 100, 150, 200, 500 and 1000 individuals and 100 simulations were made for each population. The inaccuracies of the populations with the lowest number of individuals were shown by inversions in the order of the markers and the establishment of more than one linkage group in up to 38% of the simulations, depending on the population type. Stress...

Association between Griffing's diallel and the adaptability and stability of Eberhart and Russel Genet. Mol. Biol.
Pacheco,Cleso Antônio Patto; Cruz,Cosme Damião; Santos,Manoel Xavier dos.
The objective of the present work was to provide a methodology to study the inheritance of adaptability and stability through the breakdown of Eberhart and Russell regression coefficients and regression deviations in effects due to the mean and additive genetic effects (gi's and gj's) as well as dominance effects (sij's) of Griffing´s methodology, when the diallel is conducted in several environments. It was concluded that the adaptability and stability parameters are determined in the same manner as are genetic effects. So an F1 cross inherits half the general combining ability (GCA) mean effect from each parent, while the effects due to specific combining ability (SCA) are subjected to the same considerations relative to sij's, i.e., they are dependent...

Analysis of variance of partial diallel tables Genet. Mol. Biol.
Viana,José Marcelo Soriano; Cruz,Cosme Damião; Cardoso,Antonio Américo; Regazzi,Adair José.
The theory of variance analysis of partial diallel tables, following Hayman's proposal of 1954, is presented. As several statistical tests yield similar inferences, the present analysis mainly proposes to assess genetic variability in two groups of parents and to study specific, varietal and mean heteroses. Testing the nullity of specific heteroses equals testing absence of dominance. Testing equality of varietal heteroses of the parents of a group is equivalent to testing the hypothesis that in the other group allelic genes have the same frequency. Rejection of the hypothesis that the mean heterosis is null indicates dominance. The information obtained complements that provided by diallel analysis involving parents and their F1 hybrids or F2 generations....

Simulation of population size and genome saturation level for genetic mapping of recombinant inbred lines (RILs) Genet. Mol. Biol.
Silva,Luciano da Costa e; Cruz,Cosme Damião; Moreira,Maurilio Alves; Barros,Everaldo Gonçalves de.
Various population sizes and number of markers have been used to obtain genetic maps. However, the precise number of individuals and markers needed for obtaining reliable maps is not known. We used data simulation to determine the influence of population size, the effect of the degree of marker saturation of the genome, and the number of individuals required for mapping of recombinant inbred lines (RILs). Three genomes with 11 linkage groups were generated with saturation levels of 5, 10 and 20 cM. For each saturation level populations were generated with 50, 100, 154, 200, 300, 500 and 800 individuals with 100 replications for each population size. A total of 2100 populations was generated and mapped. Small marker numbers and small population sizes...

Linkage analysis between dominant and co-dominant makers in full-sib families of out-breeding species Genet. Mol. Biol.
Alves,Alexandre Alonso; Bhering,Leonardo Lopes; Cruz,Cosme Damião; Alfenas,Acelino Couto.
As high-throughput genomic tools, such as the DNA microarray platform, have lead to the development of novel genotyping procedures, such as Diversity Arrays Technology (DArT) and Single Nucleotide Polymorphisms (SNPs), it is likely that, in the future, high density linkage maps will be constructed from both dominant and co-dominant markers. Recently, a strictly genetic approach was described for estimating recombination frequency (r) between co-dominant markers in full-sib families. The complete set of maximum likelihood estimators for r in full-sib families was almost obtained, but unfortunately, one particular configuration involving dominant markers, segregating in a 3:1 ratio and co-dominant markers, was not considered. Here we add nine further...

Inheritance of resistance to Phytophthora infestans (Peronosporales, Pythiaceae) in a new source of resistance in tomato (Solanum sp. (formerly Lycopersicon sp.), Solanales, Solanaceae) Genet. Mol. Biol.
Abreu,Flávia Barbosa; Silva,Derly José Henriques da; Cruz,Cosme Damião; Mizubuti,Eduardo Seiti Gomide.
In Brazil, no commercial tomato (Solanum lycopersicum L. formerly Lycopersicon esculentum Mill.) varieties are available which are resistant to the late blight, one of the most important tomato diseases, produced by the phytopathogenic oomycete Phytophthora infestans. The wild tomato (Solanum habrochaites Knapp & Spooner, formerly Lycopersicon hirsutum Dunal) shows resistance to P. infestans, because of which we investigated an interspecific cross between S. lycopersicum cv. Santa Clara and S. habrochaites accession BGH 6902 maintained at the Horticultural Germplasm Bank at the Federal University of Viçosa (Banco de Germoplasma de Horticultura (BGH), Universidade Federal de Viçosa (UFV), Viçosa, Minas Gerais, Brazil) The genitors, F1, F2, BC1 and...

Inbreeding depression of 28 maize elite open pollinated varieties Genet. Mol. Biol.
Pacheco,Cleso Antônio Patto; Santos,Manoel Xavier dos; Cruz,Cosme Damião; Parentoni,Sidney Netto; Guimarães,Paulo Evaristo de Oliveira; Gama,Elto Eugênio Gomes e; Silva,Álvaro Eleutério da; Carvalho,Hélio Wilson Lemos de; Vieira Júnior,Pedro Abel.
The study of inbreeding depression is important for breeding strategies such as use of inbred progenies or extraction of inbreed lines. A diallel of 28 maize open-pollinated varieties was evaluated in 10 environments in the early 1990s. At the same time, S1 populations for each of the 28 varieties were evaluated in the same 10 experiments (environments). Yield reductions of the populations from S0 to S1 (mean of the 10 environments), varied from 34.6% (CMS-01) to 59.2% (CMS-30), with an average of 49.1%. Inbreeding depression was greater in populations with a wider genetic base, which had never been exposed to inbreeding (CMS-30, BR-107, PH4, Cunha, Saracura, Nitrodent, and Nitroflint). Inbred lines with greater yield means should be obtained from the...

Theory and analysis of partial diallel crosses Genet. Mol. Biol.
Viana,José Marcelo Soriano; Cruz,Cosme Damião; Cardoso,Antonio Américo.
This study presents theory and analysis of partial diallel crosses based on Hayman's methods. This genetic design consists of crosses among two parental groups. It should be used when there are two groups of parents, for example, dent and flint maize inbred lines, and the breeder is not interested in the assessment of crosses between parents of the same group. Analyses are carried out using data from the parents and their F1 hybrids allowing a detailed characterization of the polygenic systems under study and the choice of parents for hybridization. Diallel analysis allows the estimation of genetic and non-genetic components of variation and genetic parameters and to assess the following: genetic variability in each group; genotypic differences between...

Selection for later flowering in soybean (Glycine max L.Merrill) F2 populations cultivated under short day conditions Genet. Mol. Biol.
Oliveira,Antonio Carlos Baião de; Sediyama,Carlos Sigueyuki; Cruz,Cosme Damião.
Several different selection strategies were used to estimate expected gain of days to flowering and other related characters in two F2 soybean (Glycine max (L.) Merrill) populations. The sample originated from crosses of lines whose seeds do not contain the three lipoxygenase isozymes with the commercially cultivated IAC-12. IAC-12 is a gene carrier for an extended juvenile period. This study was conducted during the winter of 1994 in Viçosa, Minas Gerais. The plants were grown under natural photoperiod. One population was grown in a heated greenhouse, and the other in the field under natural temperature conditions. Lower temperatures early in the field planting caused a delay in flowering. Delayed flowering caused a broader amplitude in all characters...

Yield stability in maize (Zea mays L.) and correlations among the parameters of the Eberhart and Russell, Lin and Binns and Huehn models Genet. Mol. Biol.
Scapim,Carlos Alberto; Oliveira,Valter Rodrigues; Braccini,Alessandro de Lucca e; Cruz,Cosme Damião; Andrade,Carlos Alberto de Bastos; Vidigal,Maria Celeste Gonçalves.
Assessment of the stability and adaptability of a genotype to different environments is useful for recommending cultivars for known conditions of cultivation and should be a requirement in breeding programs. Twenty maize (Zea mays L.) cultivars were tested at eight locations in Minas Gerais by the National Center for Maize and Sorghum Research (CNPMS) of the Brazilian Enterprise for Agricultural Research (EMBRAPA) for two years. The experiments involved a randomized complete block design in which three procedures were used to analyze cultivar stability and adaptability. The level of association among the parameters obtained by the three methods was assessed using Spearman's rank correlation. Hybrids 'DINA 170', 'G-96C', 'C 505', 'DINA 70' and 'C 435' had a...

Estimating gain by use of a classic selection index under multicollinearity in wheat (Triticum aestivum) Genet. Mol. Biol.
Carvalho,Samuel Pereira de; Cruz,Cosme Damião; Carvalho,Claudio Guilherme Portela de.
It was shown that the classic selection index, under multicollinearity, could not give simultaneous gains for wheat grain production and its primary components. This was due to the instability and, consequently, low precision of the coefficient index estimates. A modification of the prediction process of the index was proposed to avoid the adverse effects of multicollinearity, adopting a procedure based on ridge regression theory. The modified classic selection index, or ridge index, gave more statistically viable index coefficient estimates and gains for all of the characters evaluated. However, lower gains for number of grains per spike and grain yield were obtained, when compared to those obtained with selection for grain yield.

Estimation of variances of the effects of incomplete diallels using a matrix approach Genet. Mol. Biol.
Assis,Giselle Mariano Lessa de; Fonseca,Ricardo da; Cruz,Cosme Damião; Carneiro Júnior,José Marques.
A matrix approach is described for assessing the variance of effects in incomplete diallels designs. The method is illustrated by reference to simulated complete and incomplete diallels using different combinations of constraints, average degree of dominance and, for the incomplete diallel, number of hybrids. Our results showed that caution should be taken in working with incomplete diallels under conditions of overdominance because there were changes in the rank of the genotypes when the excluded hybrid had parents with a low frequency of the favorable allele (i.e. the allele which increases expression of a character). The expression described in this paper is a rapid and safe approach to estimate variances and covariances of the effects of contrasts of...

Joint analysis of phenotypic and molecular diversity provides new insights on the genetic variability of the brazilian physic nut germplasm bank Genet. Mol. Biol.
Alves,Alexandre Alonso; Bhering,Leonardo Lopes; Rosado,Tatiana Barbosa; Laviola,Bruno Galvêas; Formighieri,Eduardo Fernandes; Cruz,Cosme Damião.
The genetic variability of the Brazilian physic nut (Jatropha curcas) germplasm bank (117 accessions) was assessed using a combination of phenotypic and molecular data. The joint dissimilarity matrix showed moderate correlation with the original matrices of phenotypic and molecular data. However, the correlation between the phenotypic dissimilarity matrix and the genotypic dissimilarity matrix was low. This finding indicated that molecular markers (RAPD and SSR) did not adequately sample the genomic regions that were relevant for phenotypic differentiation of the accessions. The dissimilarity values of the joint dissimilarity matrix were used to measure phenotypic + molecular diversity. This diversity varied from 0 to 1.29 among the 117 accessions, with an...
