The family Kareniaceae is mostly known in France for recurrent blooms of Karenia mikimotoi in the Atlantic, English Channel, and Mediterranean Sea and for the unusual green discoloration in the saltwater lagoon of Diana (Corsica) caused by Karlodinium corsicum in April 1994. In terms of diversity, this taxonomic group was long overlooked owing to the difficult identification of these small unarmored dinoflagellates. Aquatic ecosystems worldwide have been negatively affected by eutrophication, many of them driven by increasing nutrient inputs from untreated domestic sewage and industrial and agricultural wastewater. During their life cycle, Alexandrium minutum and Scrippsiella donghaienis can produce resistant and revivable cysts that can accumulate in the sediments of the coastal marine environment for hundreds of years. Understanding divergence in the highly dispersive and seemingly homogeneous pelagic environment for organisms living as free drifters in the water column remains a challenge. Here, we analyzed the transcriptome wide mRNA sequences, as well as the morphology of 18 strains of Alexandrium minutum, a dinoflagellate responsible for Harmful Algal Blooms worldwide, to investigate the functional bases of a divergence event. The multiannual dynamic of the cyst-forming and toxic marine dinoflagellate Alexandrium minutum was studied over a time scale of about 150 years by a paleoecological approach based on ancient DNA (aDNA) quantification and cyst revivification data obtained from two dated sediment cores of the Bay of Brest (Brittany, France). The first genetic traces of the species presence in the study area dated back to 1873 ± 6. The occurrence of alkaline phosphatase activity (APA) that hydrolyses organic phosphorus into phosphate (PO4) is commonly related to PO4 deficiency of oceanic, coastal and fresh waters. APA is almost never investigated in PO4-rich estuaries, since very low activities are expected to occur. As a consequence, microbial mineralization of organic phosphorus into PO4 has often been ignored in estuaries. Suite à l’événement de grande ampleur d’efflorescence d’Alexandrium minutum et des toxicités associées en Rade de Brest en 2012, un projet a été élaboré avec la Région Bretagne dans le cadre du développement du port de Brest. L’Ifremer a organisé un échantillonnage dans l’estuaire de la rivière de Daoulas, zone la plus touchée en 2012, au cours des printemps-été 2013 et 2014. Un suivi de la présence d’A. minutum dans les sédiments a également été réalisé en hiver 2014.
