ABSTRACT An investigation was conducted to identify the allochthonous microbiota (entire intestine) and the autochthonous microbiota in proximal intestine (PI) and distal intestine (DI) of four species of Indian air-breathing fish (climbing perch; Anabas testudineus, murrel; Channa punctatus, walking catfish; Clarias batrachus and stinging catfish; Heteropneustes fossilis) by PCR based denaturing gradient gel electrophoresis (DGGE). High similarities of the allochthonous microbiota were observed between climbing perch and murrel, walking catfish and stinging catfish, indicating similar food behavior. The autochthonous microbiota of PI and DI from climbing perch and murrel revealed more similarity, than the result obtained from walking catfish and stinging... |

ABSTRACT The microbial composition of different types,in ecosystems (including agro-ecosystems), has been investigated in a rapidly growing number of studies in the past few years. The importance of microorganisms, regarding the maintenance and stability of nutrients in agroecosystems, is a key to maintain the sustainability of a crop. Molecular tools to study microbial communities are possible through many methods such as RISA, DGGE, TGGE, clone libraries, T-RFLP, RAPD, SSCP and more recently NGS (Next-Generation Sequencing). DGGE is widely employed to characterize the diversity and the community dynamics of microorganisms in the environment, making possible to find out specific groups through functional genes, allowing access to data that cannot be... |

Amebiasis is one of the twenty major causes of disease in Mexico; however, the diagnosis is difficult due to limitations of conventional microscopy-based techniques. In this study, we analyzed stool samples using polymerase chain reaction-denaturing gradient gel electrophoresis (PCR-DGGE) to differentiate between Entamoeba histolytica (pathogenic) and E. dispar (non-pathogenic). The target for the PCR amplification was a small region (228 bp) of the adh112 gene selected to increase the sensitivity of the test. The study involved 62 stool samples that were collected from individuals with complaints of gastrointestinal discomfort. Of the 62 samples, 10 (16.1%) were positive for E. histolytica while 52 (83.9%) were negative. No sample was positive for E.... |

The Atlantic Rainforest does not have a uniform physiognomy, its relief determines different environmental conditions that define the composition of its flora and fauna. Within this ecosystem, bromeliads that form tanks with their leaves hold water reservoirs throughout the year, maintaining complex food chains, based mainly on autotrophic and heterotrophic bacteria. Some works concluded that the water held by tank bromeliads concentrate the microbial diversity of their ecosystem. To investigate the bacterial diversity and the potential biotechnology of these ecosystems, tank bromeliads of the Neoregelia cruenta species from the Atlantic Rainforest in Brazil were used as models for this research. Bacteria isolated from these models were tested for... |

16S ribosomal RNA (rRNA)-targeted fluorescent in situ hybridization combined with polymerase chain reaction (PCR)-cloning, light microscopy using Gram stains, scanning electron microscopy and denatured gradient gel electrophoresis were used to reveal the distribution of methanogens within an anaerobic closed digester tank fed with palm oil mill effluent. For specific detection of methanogens, 16S rRNA-cloning analysis was conducted followed by restriction fragment length polymorphism (RFLP) for presumptive identification of methanogens. To cover the drawbacks of the PCR-cloning study, the organization of the microorganisms was visualized in the activated sludge sample by using fluorescent oligonucleotide probes specific to several different methanogens,... |

Probiotics may have many effects on health and development of fish larvae. One of the most promising is related to spinal conformation, though the mode of action is not clearly understood. The present study attempted to investigate the effects of two strains of lactic acid bacteria on associated microbiota, histological development and gene expression. Sea bass larvae were fed since 5 dph (day post hatch) with either a standard control diet (Diet C), or the same diet supplemented with Pediococcus acidilactici MA18/5M (Diet P), or with an autochthonous strain of Lactobacillus casei (X2; Diet L). The two lactic acid bacteria were incorporated in the diets at the levels of 106 and 107 CFU (colony forming units) g-1 in two consecutive experiments,... |

A large portion of the greenhouse gas methane on Earth is trapped in marine sediments. However, little methane actually reaches the hydrsphere and the atmosphere, because it is efficiently consumed by anaerobic methane-oxidizing Archaea (ANME). This methane is mainly biogenic in marine sédiments, and is produced by methanogenic Archaea. Methane ascends from deep sources to the seabed, in cold seep sites of continental margins. In order to study microbial community diversity in cold seeps, and to determine geochemical factors that control these microbial communities, we compared four geochemically and geologically distinct sites. In this work, molecular tools (PCR, RT-PCR, DGGE, cloning) as well as genetic markers (16S rRNA, mcrA, dsrB) were employed, to... |

During the first 2 years of larval rearing trials with Atlantic bluefin tuna, survival was a challenging issue. As bacterial colonization of the gut has been shown to play a key role for other species, we studied the profiles of the microbiota associated with individual larvae at different stages in three distant hatcheries. The Bacterial Community Profile (BCP) was quantified based on PCR-DGGE analyses of partial amplicons from 16S rDNA. Considerable individual variability in BCP was observed before onset of feeding, and the BCP did not show regular fluctuation during ontogenesis. Microalgae were added to the rearing tanks in two of the three hatcheries, but it was not possible to distinguish the effect of location from the effect of algal addition on... |
