Beyond taxonomy: prospects for understanding morphological diversity in the grasses (Poaceae) Darwiniana
Kellogg,Elizabeth A..
The grass family (Poaceae) is unusually well known taxonomically, with over 10,000 described species. These are characterized and classified according to a variety of morphological characters, particular those of the inflorescence and the spikelet but also a wealth of micromorphological and moleculary characters. Much data on the family is accessible electronically. Available phylogenies have identified 12 major lineages that are classified as subfamilies; within these subfamilies, especially for subfamily Panicoideae, the phylogeny is becoming increasingly clear. Developmental studies focus on the activity and fate of meristems throughout the plant, and illustrate how adult morphology arises. Analyses of quantitative trait loci (QTL) verify that some...

The ICY1 gene from Saccharomyces cerevisiae affects nitrogen consumption during alcoholic fermentation Electron. J. Biotechnol.
Martínez,Claudio; Contreras,Angela; Aguilera,Omayra; Ganga,Angelica; García,Veronica.
Background Saccharomyces cerevisiae is the main microorganism responsible for alcoholic fermentation. In this process, the consumption of nitrogen is of great importance since it is found in limiting quantities and its deficiency produces sluggish and/or stuck fermentations generating large economic losses in the wine-making industry. In a previous work we compared the transcriptional profiles between genetically related strains with differences in nitrogen consumption, detecting genes with differential expression that could be associated to the differences in the levels of nitrogen consumed. One of the genes identified was ICY1. With the aim of confirming this observation, in the present work we evaluated the consumption of ammonium during the...

Fu,Changzhen; Wang,Hong; Li,Yaokun; Wang,Jiali; Cheng,Gong; Wang,Hongbao; Yang,Wucai; Zan,Linsen.
Background CDIPT (CDP-diacylglycerol-inositol 3-phosphatidyltransferase, EC 2.7.8.11) was found on the cytoplasmic side of the Golgi apparatus and the endoplasmic reticulum. It was an integral membrane protein performing the last step in the de novo biosynthesis of phosphatidylinositol (PtdIns). In recent years, PtdIns has been considered to play an essential role in energy metabolism, fatty acid metabolic pathway and intracellular signal transduction in eukaryotic cells. Results In this study, the results of real-time polymerase chain reaction (PCR) showed that the expression of CDIPT gene was remarkably different in diverse tissues. We also detected the polymorphism of bovine CDIPT gene and analyzed its association with body measurement and meat quality...

Experimental and bioinformatic approaches for analyzing and visualizing cyanobacterial nitrogen and hydrogen metabolism Electron. J. Biotechnol.
Wünschiers,Röbbe; Axelsson,Rikard; Vellguth,Martin; Lindblad,Peter.
Many cyanobacteria are capable of utilizing light energy for nitrogen fixation. As a by-product of this nitrogenase mediated catalysis, hydrogen gas is produced. Several approaches to increase hydrogen production from cyanobacteria exist. Usually, these approaches are non-targeted. Here we exemplify how DNA-microarray based gene-expression analysis and bioinformatic visualization techniques can be used to analyze nitrogen and hydrogen metabolism from the filamentous, heterocyst forming cyanobacterium Nostoc PCC 7120. We analyzed the expression of 1249 genes from major metabolic categories under nitrogen fixing and non-nitrogen fixing growth. Of the selected genes, 494 show a more than 2-fold expression difference in the two conditions analyzed. Under...

Normalized embryoid cDNA library of oil palm (Elaeis guineensis) Electron. J. Biotechnol.
Chan,Pek-Lan; Ma,Lay-Sun; Low,Eng-Ti L; Shariff,Elyana M; Ooi,Leslie Cheng-Li; Cheah,Suan-Choo; Singh,Rajinder.
A normalized embryoid cDNA library (EON) was constructed based on reassociation kinetics reaction. Results from dot blot hybridization and sequencing of EON cDNA clones clearly indicated that the normalization process reduced the frequency of high abundance transcripts and increased the frequency of low abundance gene transcripts. A total of 553 non-redundant expressed sequence tags (ESTs) were identified, 325 of these were not observed in the standard oil palm cDNA libraries sequenced previously. A total of 10 EON cDNA clones were chosen for expression profiling across samples from different stages of the tissue culture process. Two of the genes exhibited promising expression patterns for predicting the embryogenic potential in callus. Some of these genes...

Gene expression of specific enological traits in wine fermentation Electron. J. Biotechnol.
Martínez,Claudio; García,Verónica; González,David; Jara,Matías; Aguilera,Matías; Ganga,Maria Angélica.
Background: Wine fermentation is a dynamic process and yeast has a precise genic regulation system that allow them to coordinate the gene transcription levels. However, the fermentation stage at which there is a great variation in the genic expression associated to a particular enological trait is often unknown and there are no simple experimental approaches to define it. Results: To identify the most adequate stage in which to evaluate the expression of the genes associated to specific enological traits we identified three stages of fermentation using the industrial strain EC1118. These stages, called early (0-16.4 hrs), middle (16.4-88.7 hrs) and late (88.7 hrs onwards), were characterized according to changes in the speed of CO2 production. The greatest...

Expression of Bacillus thuringiensis insecticidal protein gene in transgenic oil palm Electron. J. Biotechnol.
Lee,Mei-Phing; Yeun,Li-Huey; Abdullah,Ruslan.
Oil palm, like all other crops, is susceptible to attack from several insect pests causing significant reduction in productivity. In the past, cry genes from Bacillus thuringiensis have been reported to be effective in conferring resistance towards insect pests in crops such as corn and rice. One of the advantages of these toxin proteins is their specificity towards certain harmful insects. A rapid and efficient method was developed for the transformation and evaluation of CryIA(b) expression in oil palm. A recombinant vector was introduced into immature embryos (IEs) of oil palm via the biolistic method. More than 700 putative transformed IEs from independent transformation events were generated. Transient transformation efficiency of 81-100 % was...

Differential gene expression and mitotic cell analysis of the drought tolerant soybean (Glycine max L. Merrill Fabales, Fabaceae) cultivar MG/BR46 (Conquista) under two water deficit induction systems Genet. Mol. Biol.
Martins,Polyana K.; Jordão,Berenice Q.; Yamanaka,Naoki; Farias,José R.B.; Beneventi,Magda A.; Binneck,Eliseu; Fuganti,Renata; Stolf,Renata; Nepomuceno,Alexandre L..
Drought cause serious yield losses in soybean (Glycine max), roots being the first plant organ to detect the water-stress signals triggering defense mechanisms. We used two drought induction systems to identify genes differentially expressed in the roots of the drought-tolerant soybean cultivar MG/BR46 (Conquista) and characterize their expression levels during water deficit. Soybean plants grown in nutrient solution hydroponically and in sand-pots were submitted to water stress and gene expression analysis was conducted using the differential display (DD) and real time polymerase chain reaction (PCR) techniques. Three differentially expressed mRNA transcripts showed homology to the Antirrhinum majus basic helix-loop-helix transcription factor bHLH, the...

A parallel algorithm for finding small sets of genes that are enough to distinguish two biological states Genet. Mol. Biol.
Torres,Martha; Barrera,Junior.
GCLASS is an algorithm which explores small samples of two distinct biological states for finding small sets of genes, which form a feature vector that is enough to separate these two states. A typical sample is a set of 60 microarrays, 30 for each biological state, with several thousand genes. The technique consists of the following: a spreading model defined in the space of small sets of genes studied and centered in each feature vector considered; the designing of optimal linear classifiers under this spreading model; and ranking the designed classifiers, based on their error and robustness relative to the spreading. The feature vectors used in the best classifiers are considered the best feature vectors. Due to the great number of potential feature...

Identification and in silico characterization of soybean trihelix-GT and bHLH transcription factors involved in stress responses Genet. Mol. Biol.
Osorio,Marina Borges; Bücker-Neto,Lauro; Castilhos,Graciela; Turchetto-Zolet,Andreia Carina; Wiebke-Strohm,Beatriz; Bodanese-Zanettini,Maria Helena; Margis-Pinheiro,Márcia.
Environmental stresses caused by either abiotic or biotic factors greatly affect agriculture. As for soybean [Glycine max (L.) Merril], one of the most important crop species in the world, the situation is not different. In order to deal with these stresses, plants have evolved a variety of sophisticated molecular mechanisms, to which the transcriptional regulation of target-genes by transcription factors is crucial. Even though the involvement of several transcription factor families has been widely reported in stress response, there still is a lot to be uncovered, especially in soybean. Therefore, the objective of this study was to investigate the role of bHLH and trihelix-GT transcription factors in soybean responses to environmental stresses. Gene...

Immediate response of myocardium to pressure overload includes transient regulation of genes associated with mitochondrial bioenergetics and calcium availability Genet. Mol. Biol.
Deckmann,Ana Carolina; Theizen,Thaís Holz; Medrano,Francisco Javier; Franchini,Kleber Gomes; Pereira,Gonçalo Amarante Guimarães.
Ventricular hypertrophy is one of the major myocardial responses to pressure overload (PO). Most studies on early myocardial response focus on the days or even weeks after induction of hypertrophic stimuli. Since mechanotransduction pathways are immediately activated in hearts undergoing increased work load, it is reasonable to infer that the myocardial gene program may be regulated in the first few hours. In the present study, we monitored the expression of some genes previously described in the context of myocardial hypertrophic growth by using the Northern blot technique, to estimate the mRNA content of selected genes in rat myocardium for the periods 1, 3, 6, 12 and 48 h after PO stimuli. Results revealed an immediate switch in the expression of genes...

Wang,Zhongshan; Xiang,Quanju; Wang,Guangjun; Wang,Haiyan; Zhang,Yizheng.
The cloning, expression and purification of the glutathione (sulfur) import system ATP-binding protein (gsiA) was carried out. The coding sequence of Escherichia coli gsiA, which encodes the ATP-binding protein of a glutathione importer, was amplified by PCR, and then inserted into a prokaryotic expression vector pWaldo-GFPe harboring green fluorescent protein (GFP) reporter gene. The resulting recombinant plasmid pWaldo-GFP-GsiA was transformed into various E. coli strains, and expression conditions were optimized. The effect of five E. coli expression strains on the production of the recombinant gsiA protein was evaluated. E. coli BL21 (DE3) was found to be the most productive strain for GsiA-GFP fusion-protein expression, most of which was insoluble...
