Analysis of the genetic structure and life history of albacore tuna in terms of diversity, abundance and migratory range at the spatial and time scales: Project GERMON (GEnetic stRucture and Migration Of albacore tuNa) ArchiMer
Nikolic, Natacha; Bourjea, Jerome.
Tunas are important commercial species that represent a share of about 8 percent of total fish exports. In 2010, the total catch of tuna in three oceans was about 6.6 million tons, 4.3 million tons for the most marketed species, a level roughly stable since 2002 (FAO 2012). Among these tuna species, there are in descending order of capture: skipjack tuna (Katsuwonus pelamis), yellowfin tuna (Thunnus albacares), bigeye tuna (Thunnus obesus), albacore tuna (Thunnus alalunga) and bluefin tuna (Thunnus thynnus). Overall, the biology of albacore stock in the Indian Ocean is not well known and there is relatively little new recent information on albacore stocks. Albacore life history characteristics, including a relatively late maturity, long life and sexual...

In 2010, an international group of 35 sea turtle researchers refined an initial list of more than 200 research questions into 20 metaquestions that were considered key for management and conservation of sea turtles. These were classified under 5 categories: reproductive biology, biogeography, population ecology, threats and conservation strategies. To obtain a picture of how research is being focused towards these key questions, we undertook a systematic review of the peer-reviewed literature (2014 and 2015) attributing papers to the original 20 questions. In total, we reviewed 605 articles in full and from these 355 (59%) were judged to substantively address the 20 key questions, with others focusing on basic science and monitoring. Progress to answering...

CAMP – Connectivité des Aires Marines Protégées - Période Mars 2009 – Février 2010. Rapport intermédiaire ArchiMer
Muths, Delphine; Bourjea, Jerome.
The main aim of the CAMP project (2009-2011) is to estimate the efficient connectivity between the Marine Protected Areas (MPA) of the South-West Indian Ocean (SWIO). For that purpose, we use a population genetics approach on 3 reef fishes: Epinephelus merra, Lutjanus kasmira et Myripristis berndti. The overall goal of the project is to provide new elements to MPA managers that will contribute to design the best network of MPAs in the SWIO. In the first year of the project, most of the time was spent to sample fishes. Based on collaborations with 5 international and national partners, we succeed to sample more than 1100 fishes within 12 sites of the SWIO. More than 850 of the 1100 fishes were already sequenced. The development of third microsatellite...

Characterisation of 22 polymorphic microsatellite loci for the Broadbill Swordfish, Xiphias gladius ArchiMer
Bradman, H.; Grewe, P.; Bourjea, Jerome; Muths, Delphine; Appleton, B..
The Broadbill Swordfish is harvested by fisheries throughout the world. In order to devise more effective management strategies, we need a clear understanding of the population structure of the species. From a library of 29 tetranucleotide repeats, 22 microsatellite markers were characterised for 94 swordfish samples captured from eastern and western Australia. The number of alleles ranged from 2 to 26 and observed heterozygosity from 0.066 to 0.923. We have identified 18 microsatellites that will be valuable in the examination of swordfish population structure.

Characterization of thirteen new polymorphic microsatellite markers from the honeycomb grouper Epinephelus merra ArchiMer
Muths, Delphine; Bourjea, Jerome.
Epinephelus merra (Serranidae) is the most common and widespread species of this genus, mostly found in reef habitats from South Africa to Central Pacific. Thirteen polymorphic microsatellite loci were isolated and characterized from this species. Polymorphism was studied in two localities from the Comoros archipelago-Moh,li and Moroni. Allelic diversity was 7.5, polymorphism ranging from 3 to 13 alleles. Overall heterozygosity was high with an average observed heterozygosity of 0.587. Three of these loci were characterised by heterozygote deficiencies for both populations. Finally, ten of the 13 developed primers could be used in future population genetics study of E.merra that might be useful in a context of marine biodiversity conservation.

Chemical contaminants (trace metals, persistent organic pollutants) in albacore tuna from western Indian and south-eastern Atlantic Oceans: Trophic influence and potential as tracers of populations ArchiMer
Chouvelon, Tiphaine; Brach-papa, Christophe; Auger, Dominique; Bodin, Nathalie; Bruzac, Sandrine; Crochet, Sylvette; Degroote, Maxime; Hollanda, Stephanie J.; Hubert, Clarisse; Knoery, Joel; Munschy, Catherine; Puech, Alexis; Rozuel, Emmanuelle; Thomas, Bastien; West, Wendy; Bourjea, Jerome; Nikolic, Natacha.
Albacore tuna (Thunnus alalunga) is a highly commercial fish species harvested in the world's Oceans. Identifying the potential links between populations is one of the key tools that can improve the current management across fisheries areas. In addition to characterising populations' contamination state, chemical compounds can help refine foraging areas, individual flows and populations' structure, especially when combined with other intrinsic biogeochemical (trophic) markers such as carbon and nitrogen stable isotopes. This study investigated the bioaccumulation of seven selected trace metals – chromium, nickel, copper (Cu), zinc (Zn), cadmium (Cd), mercury (Hg) and lead – in the muscle of 443 albacore tunas, collected over two seasons and/or years in the...

Contrasted habitats and individual plasticity drive the fine scale movements of juvenile green turtles in coastal ecosystems ArchiMer
Chambault, Philippine; Dalleau, Mayeul; Nicet, Jean-benoit; Mouquet, Pascal; Ballorain, Katia; Jean, Claire; Ciccione, Stéphane; Bourjea, Jerome.
Background A strong behavioural plasticity is commonly evidenced in the movements of marine megafauna species, and it might be related to an adaptation to local conditions of the habitat. One way to investigate such behavioural plasticity is to satellite track a large number of individuals from contrasting foraging grounds, but despite recent advances in satellite telemetry techniques, such studies are still very limited in sea turtles. Methods From 2010 to 2018, 49 juvenile green turtles were satellite tracked from five contrasting feeding grounds located in the South-West Indian Ocean in order to (1) assess the diel patterns in their movements, (2) investigate the inter-individual and inter-site variability, and (3) explore the drivers of their daily...

Differentiation of albacore stock: review by oceanic regions ArchiMer
Nikolic, Natacha; Bourjea, Jerome.
Because one of the most common problems in fisheries is the definition of management units, we propose in this paper a bibliometric review focusing on the differentiation of Albacore populations, Thunnus alalunga, among and within oceanic regions (Atlantic, Pacific and Indian Oceans, and Mediterranean Sea). This paper is the first step of a current work on a global review of Albacore tuna using an international aquatic database (ASFA). For the present purpose, 367 publications, mainly composed of articles (64%), but also conference papers, proceedings and reports (24%), and books (12%), were analyzed. We will see that the concept of the stock and its delimitation is controversial because of the divergence of results. Such a conclusion makes us believe in...

Discovery of Genome-Wide Microsatellite Markers in Scombridae: A Pilot Study on Albacore Tuna ArchiMer
Nikolic, Natacha; Duthoy, Stephanie; Destombes, Antoine; Bodin, Nathalie; West, Wendy; Puech, Alexis; Bourjea, Jerome.
Recent developments in sequencing technologies and bioinformatics analysis provide a greater amount of DNA sequencing reads at a low cost. Microsatellites are the markers of choice for a variety of population genetic studies, and high quality markers can be discovered in non-model organisms, such as tuna, with these recent developments. Here, we use a high-throughput method to isolate microsatellite markers in albacore tuna, Thunnus alalunga, based on coupling multiplex enrichment and next-generation sequencing on 454 GS-FLX Titanium pyrosequencing. The crucial minimum number of polymorphic markers to infer evolutionary and ecological processes for this species has been described for the first time. We provide 1670 microsatellite design primer pairs, and...

Various protocols are currently used to study marine lipids, but there is a growing interest in working on dry samples that are easier to transport. However, reference protocols are still lacking for dry samples. In order to make recommendations on this use, lipid classes and fatty acids (FA) obtained from six analytical protocols using two different tissue states (dry vs wet) and three extraction methods (automat vs manual potter vs leaving the solvent to work on tissue) were compared. Three dry storage modes of tissue (freezer vs gas nitrogen vs dry room) during one and three months were also compared. These comparisons were made on seven marine species with different lipid profiles, including fishes, crustaceans and mollusks. Lipid classes and FA...

EU purse seine fishery interaction with marine turtles in the Atlantic and Indian Oceans: a 15 years analyses ArchiMer
Clermont, Sandra; Chavance, Pierre; Delgado De Molina, Alicia; Murua, Hilario; Ruiz, Jon; Ciccione, Stephane; Bourjea, Jerome.
Bycatch of marine turtles, vulnerable or endangered species, is a growing issue of all fisheries, including Oceanic purse-seine fishery. The present paper seeks to assess marine turtle bycatch at a spatial and temporal level in the European purse seine fishery operating in the Atlantic and Indian Oceans. The study was based on data collected through French and Spanish observer programs from 1995 to 2011, a period where more than 230 000 fishing sets were realized by the UE fleets in both Oceans. A total of 15 913 fishing sets were observed, including 6 515 on drifting Fish Aggregate Devices (FAD) and 9 398 on Free Swimming Schools (FSC). Over the study period, 597 turtles were caught, 86% being released alive at sea. At the same time, from 2003 to 2011, 14...
