Characterisation of the microbial 16S rDNA diversity of an aerobic phosphorus-removal ecosystem and monitoring of its transition to nitrate respiration Inra

The microbial community of a conventionalanaerobic–aerobic sequencing batch reactor was investigated by cloning and sequencing bacterial 16S rDNA. The 92 16S rDNA sequences analysed ranged across 50 different operational taxonomic units (OTU). The majority of these sequences were not closely related to known species. They belonged to 12 different groups, but essentially to the Cytophagales and the Proteobacteria beta, which represented 38% and 17% of the retrieved sequences respectively. No OTU numerically outnumbered the others. The exact extent of microbial diversity remains unknowable. Nevertheless, fingerprinting patterns [denaturing gradient electrophoresis (DGE), single-strand conformation polymorphism (SSCP)] provide an image of a microbial ecosystem and contain diversity data. We generated numerical simulation fingerprinting patterns based on three types of distribution (uniform, geometric and lognormal) with a range of units from 10 to 500 000. First, simulated patterns containing a diversity of around 1000 units or more gave patterns similar to those obtained in experiments. Differences in the aerosolization behavior of microorganisms as revealed through their transport by biogas Inra

The aerosol microbial diversity of biogas was analyzed in order to examine the aerosolization behavior of microorganisms. Six biogas samples were analyzed: five from mesophilic and thermophilic anaerobic digestors treating different wastes, and one from landfill. Epifluorescent microscopic counts reveal that with 106 Prokarya m- 3, only one per one thousand billion were aerosolized from the digestor sludges to the biogas. The anaerobic treatment of saline effluents using halophilic and halotolerant microbial consortia is of major interest. Inhibition of anaerobic digestion is known to occur at high salt content. However, it seems that the suitable adaptation of an anaerobic sludge makes possible the treatment of saline wastewater. In this study, a non-saline anaerobic sludge was inoculated in two anaerobic batch reactors operating with a different substrate (distillery vinasse and ethanol) and subjected to increasing NaCl concentrations. Inventaire moleculaire de l'écosystème caecal du lapin : résultats préliminaires Inra

Dans le cadre de l'étude de la biodiversité de l'écosystème caecal, une première étape consiste à réaliser un inventaire moléculaire. Il s'agit à la fois d'obtenir une image des espèces associées à l'écosystème caecal « lapin », mais aussi dedécrire la distribution au sein des grands groupes bactériens.Ce travail a déjà été réalisé chez d'autres espèces (porc, Leser et al., 2002; cheval, Daly et al. 2001). Chez le lapin, une seule étude avec un nombre limité de clones a été réalisée récemment (46 clones sur lapereaux âgés de 56 j, Abecia et al. 2005). L’objectif de notre étude est de compléter et d’enrichir l’inventaire moléculaire de l'écosystème caecal,chez le lapin adulte, en équilibre physiologique.

Inventaire moléculaire d'un écosystème microbien de digestion anaérobie Inra

L’inventaire moléculaire de la microflore d’un réacteur en lit fluidisé alimenté par des vinasses a été réalisé à partir de trois banques de clones d’ADNr 16S (bactéries, archaea et procaryotes) amplifiés par PCR. L’analyse phylogénétique de 556 séquences partielles (environ 500 pb) décrit la communauté microbienne. Cent trente neuf OTU (Operational Taxonomic Unit) ont été identifiés dont 133 appartiennent au domaine des bactéries et six à celui des archaea. La plupart des séquences sont phylogénétiquement éloignées (plus de 4 % de divergence) des séquences déjà connues. Les archaea représentent 25 % des séquences procaryotes et l’OTU bactérien le plus fréquent moins de 5 % des séquences bactériennes.

Monitoring the impact of bioaugmentation on the start-up of biological phophorus removal in a laboratory scale activated sludge ecosystem Inra

The acclimatisation of activated sludge to enhanced biological phosphorus removal (EBPR) conditions requires a period of about 40-100 days but its output remains hazardous. The impact of bioaugmentation on the start-up of a laboratory scale EBPR sequencing batch reactor was evaluated by process parameters measurement and microbial community dynamics monitoring using 16S rDNA targeted polymerase chain reaction-single strand conformation polymorphism electrophoresis (PCR-SSCP). Phylogenetic analysis of an anaerobic microbial consortium deiodinating 5-amino-2,4,6-triiodoisophthalic acid Inra

The dehalogenating performance of an anaerobic 5-amino-2,4,6-triiodoisophthalic acid (ATIA) fixedbed reactor was evaluated. The reactor operating conditions were set for ATIA deiodination. A phylogenetic survey for a stable anaerobic ATIA-deiodinating microbial consortium was carried out using 16S rDNA restriction fragment length polymorphism, and unique clones were sequenced. Four phylotypes were identified. Two sequences were related to those of Desulfitobacterium frappieri species and another was closest to that of Desulfitobacterium hafniense, but may have represented a new Desulfitobacterium species. Survival of Listeria monocytogenes and Enterococcus faecium in sludge evaluated by real-time PCR and culture methods Inra

Aims: This study evaluates the behaviour in spiked sludge of a pathogenic bacteria, Listeria monocytogenes, by cultural and molecular techniques, and compares its survival with the one of a faecal indicator, Enterococcus faecium.Methods and Results: Listeria monocytogenes strain Scott A and E. faeciumT were followed for 17 days after inoculation in sludge. Kinetics of survival depended on the bacteria and on the technique used [most probable number method, direct plate count or real-time quantitative PCR (qPCR)]. The microbial signature of drinking waters: myth or reality ? Inra

This paper presents a new software developed for analyzing single strand conformation polymorphism (SSCP) electrophoresis patterns delivered by the genetic analyzer ABI310 (Applied Biosystems). SSCP is a molecular typing technique based on the PCR amplification of microbial 16S rDNA and used for the monitoring of complex microbial ecosystems dynamics. The software – a home-made MATLAB toolbox called MODIMECO – developed for the analysis of SSCP patterns is presented.
