A complementary strategy for the conservation of native forest tree species: retrieval and conservation of threatened ecotypes PFB - Pesquisa Florestal Brasileira
Shimizu, Jarbas Yukio.
Deforestation has become rampant in recent years in Brazil and has affected all biomes where manyspecies are threatened to extinction due to destruction natural habitats. Government initiatives to hinder thechain of destruction include two main lines of action: to establish conservation units (parks, reserves andothers); and programs to encourage plantation of native tree species for reclamation of degraded ecosystems, restoration of forests on permanent protection areas (riparian, and steep slope environments), and establishment of “legal reserves” (a mandatory forest reserve on at least 20% of the land area). Conservation units are effectivein conserving natural ecosystems. However, they are of limited value for the conservation of ecotypes, sincetheir...

Applications and implications of phylogeography for canid conservation Mastozool. neotrop.
Martinez,Pablo A; Zurano,Juan P; Molina,Wagner F; Bidau,Claudio J.
Phylogeographic studies are currently used to infer historical demographic processes such as gene fow, determination of effective population sizes, colonisation dynamics, and population botlenecks, as well as for the determination of species boundaries and the identification of possible conservation units. We present a review of the main contributions of this approach, and its applications and implications for canid conservation. Studies performed in canids have shown that the number of named subspecies is often larger than that of phylogeographic units. In recent times, the fragmentation of habitats has increased and one of the major concerns of conservation biologists is the occurrence of inbreeding. Large-sized canids have demonstrated to have enough...

ClonEstiMate, a Bayesian method for quantifying rates of clonality of populations genotyped at two-time steps ArchiMer
Becheler, Ronan; Masson, Jean-pierre; Arnaud-haond, Sophie; Halkett, Fabien; Mariette, Stephanie; Guillemin, Marie-laure; Valero, Myriam; Destombe, Christophe; Stoeckel, Solenn.
Partial clonality is commonly used in Eukaryotes and has large consequences for their evolution and ecology. Assessing accurately the relative importance of clonal versus sexual reproduction matters for studying and managing such species. Here, we proposed a Bayesian approach, ClonEstiMate, to infer rates of clonality c from populations sampled twice over a short time interval, ideally one generation time. The method relies on the likelihood of the transitions between genotype frequencies of ancestral and descendent populations, using an extended Wright-Fisher model explicitly integrating reproductive modes. Our model provides posterior probability distribution of inferred c, given the assumed rates of mutation, as well as inbreeding and selfing when...

Cubic-spline interpolation to estimate effects of inbreeding on milk yield in first lactation Holstein cows Genet. Mol. Biol.
Geha,Makram J.; Keown,Jeffrey F.; Van Vleck,L. Dale.
Milk yield records (305d, 2X, actual milk yield) of 123,639 registered first lactation Holstein cows were used to compare linear regression (y = β0 + β1X + e) ,quadratic regression, (y = β0 + β1X + β2X2 + e) cubic regression (y = β0 + β1X + β2X2 + β3X3 + e) and fixed factor models, with cubic-spline interpolation models, for estimating the effects of inbreeding on milk yield. Ten animal models, all with herd-year-season of calving as fixed effect, were compared using the Akaike corrected-Information Criterion (AICc). The cubic-spline interpolation model with seven knots had the lowest AICc, whereas for all those labeled as "traditional", AICc was higher than the best model. Results from fitting inbreeding using a cubic-spline with seven knots were compared...

Detailed insights into pan-European population structure and inbreeding in wild and hatchery Pacific oysters (Crassostrea gigas) revealed by genome-wide SNP data ArchiMer
Vendrami, David L. J.; Houston, Ross D.; Gharbi, Karim; Telesca, Luca; Gutierrez, Alejandro P.; Gurney-smith, Helen; Hasegawa, Natsuki; Boudry, Pierre; Hoffman, Joseph I..
Cultivated bivalves are important not only because of their economic value, but also due to their impacts on natural ecosystems. The Pacific oyster (Crassostrea gigas) is the world's most heavily cultivated shellfish species and has been introduced to all continents except Antarctica for aquaculture. We therefore used a medium-density single nucleotide polymorphism (SNP) array to investigate the genetic structure of this species in Europe, where it was introduced during the 1960s and has since become a prolific invader of coastal ecosystems across the continent. We analyzed 21,499 polymorphic SNPs in 232 individuals from 23 localities spanning a latitudinal cline from Portugal to Norway and including the source populations of Japan and Canada. We confirmed...

Estimates of genetic variability and inbreeding in experimentally selected populations of European sea bass ArchiMer
Hillen, J. E. J.; Coscia, I.; Vandeputte, Marc; Herten, K.; Hellemans, B.; Maroso, F.; Vergnet, Alain; Allal, Francois; Maes, G. E.; Volckaert, F. A. M..
The aquaculture industry has increasingly aimed at improving economically important traits like growth, feed efficiency and resistance to infections. Artificial selection represents an important window of opportunity to significantly improve production. However, the pitfall is that selection will reduce genetic diversity and increase inbreeding in the farmed stocks. Genetic tools are very useful in this context as they provide accurate measures of genetic diversity together with many additional insights in the stock status and the selection process. In this study we assessed the level of genetic variability and relatedness over several generations of two lines of experimentally selected European sea bass (Dicentrarchus labrax L.). The first line was...

McManus,Concepta; Santos,Sandra Aparecida; Dallago,Bruno Stéfano Lima; Paiva,Samuel Rezende; Martins,Rafhael Felipe Saraiva; Braccini Neto,José; Marques,Pedro Rocha; Abreu,Urbano Gomes Pinto de.
A genealogical analysis of registered Pantaneiro horses was carried out with 3647 males and 6794 females. Of these animals, 50.66% had identified sires and 48.86% identified dams. The number of pedigrees increased over the generations, with higher registration of parents of sires than dams. Two municipalities are responsible for almost 70% of all registers: i) Poconé (Mato Grosso State), where the headquarters of the breeders association is located and ii) Corumbá (Mato Grosso do Sul State), where EMBRAPA Pantanal conducts its research. The mean inbreeding was 0.04% and average relatedness was 0.13%. Mean generation interval was 8.20 years. There is moderate to high genetic differentiation between farms (15% of total genetic variation) while between...

Genealogical and molecular analysis of an Argentinean Angus seedstock herd JBAG
Corva,P.M; Colavita,M.I; Legaz,G; Martínez,M.
Introduced in Argentina from the British Isles in 1879, the Angus progressively became the most popular beef cattle breed in the country. In this article the analysis of genealogical and molecular information generated in the registration process of progenies from an Angus seedstock herd is presented. The objectives were to analyze the genetic structure of the herd, and to use the acquired information to get insight of the history of the Angus breed in Argentina. Pedigree information from 16,611 individuals born between 1954 and 2012 was analyzed, including Black and Red Angus. Also available were genotypes of 17 microsatellites from 470 individuals born between 2005 and 2012. Identification of the most influential ancestors showed a trend that is...

Genetic consequences of population subdivision: the marsupial Micoureus paraguayanus (Mammalia: Didelphimorphia) as a case study Rev. Bras. Zool.
Brito,Daniel.
Habitat fragmentation may cause population subdivision, affecting genetic variation, leading to heterozygosity loss and increased inbreeding, and contributing to population extinction. However, some genetic models have shown that under some conditions, population subdivision can favor heterozygosity and allelic diversity, and small populations may adapt to inbreeding. Here I investigate the relationship between population subdivision and genetic diversity for the marsupial Micoureus paraguayanus (Tate, 1931) using the program Vortex. Hypothetical populations of 100 and 2000 individuals were partitioned into 1, 2, 5 or 10 populations that were linked by varying rates of dispersal and also by sex-biased dispersal. Results suggested that heterozygosity and...

Genetic diversity assessment of the Mexican Simmental population through pedigree analysis R. Bras. Zootec.
Utrera,Ángel Ríos; Murillo,Vicente Eliezer Vega; Bermúdez,Moisés Montaño; Velázquez,Guillermo Martínez; Ponce,Sergio Iván Román.
ABSTRACT The purpose of this study was to examine the genetic variability of the Mexican Simmental. Inbreeding was calculated by year for animals born from 1985 to 2014. Proportion of ancestors known, average equivalent complete generations, generation interval, and effective size, as well as the effective numbers of founders, ancestors, and founder genomes were calculated for animals born in six periods (1985-1989, 1990-1994, 1995-1999, 2000-2004, 2005-2009, and 2010-2014). The year 1985 was selected as the initial year to form the subpopulations since the registration of the first Simmental cattle born in Mexico began in this year. Gene contributions of ancestors with the highest genetic influence were also calculated, using data of animals born in the...

Abstract: The objective of this work was to evaluate the genetic diversity of Brahman cattle in Brazil with pedigree analysis. Genealogical records of a subpopulation were used considering all pedigree information (Pt) and the pedigree information divided into two periods (P1, from 1994 to 2004; and P2, from 2005 to 2012) or according to the raising system (Ppt, animals on pasture; or Pst, on stable). Estimates were obtained for average inbreeding coefficients, generation intervals (GI), number of equivalent known generation (CGE), number of founders (Nf), effective number of founders (fe), effective number of ancestors (fa), and founder genome equivalents (fg). The average inbreeding coefficients were 11.97, 7.79, 11.95, 11.74, and 11.31% for Pt, P1, P2,...

Genetic improvement and population structure of the Nelore breed in Northern Brazil PAB
Malhado,Carlos Henrique Mendes; Carneiro,Paulo Luiz Souza; Malhado,Ana Claudia Mendes; Martins Filho,Raimundo; Bozzi,Riccardo; Ladle,Richard James.
The objective of this work was to evaluate the population structure and the genetic and phenotypic progress of Nelore cattle in Northern Brazil. Pedigree information concerning animals born between 1942 and 2006 were analyzed. Population structure was performed using the Endog program. Out of the 140,628 animals studied, 67.7, 14.52 and 3.18% had complete pedigree record of the first, second and third parental generation, respectively. Inbreeding and average relatedness coefficients were low: 0.2 and 0.13%, respectively. However, these parameters may have been underestimated, since information on pedigree was incomplete. The effective number of founders was 370 and the genetic contribution of 10, 50 and 448 most influent ancestors explained 13.2, 28 and...

Genetic variation in a closed line of the white shrimp Litopenaeus vannamei (Penaeidae) Genet. Mol. Biol.
Luvesuto,Eloize; Freitas,Patrícia Domingues de; Galetti Junior,Pedro Manoel.
The culture of the marine shrimp Litopenaeus vannamei has recently boosted the Brazilian shrimp industry. However, it is well known that selection methods based solely on phenotypic characteristics, a reduced number of breeders and the practice of inbreeding may promote a significant raise in the genetic similarity of the captive populations, leading to greater disease susceptibility and impairing both the growth and final size of the shrimps. We used four microsatellite loci to investigate genetic variation in three generations (F5, F6 and F7) of a closed and reared L. vannamei lineage. Although an accentuated heterozygosis deficit was detected, we also observed that the captive propagation of this lineage did not lead to a significant loss of genetic...

ABSTRACT: The purpose of this study was to conduct selection, genetic parameter estimation, and prediction of genetic values for 18 S1 families of guava trees using mixed model methodology and simultaneous selection of traits by means of the additive selection index, multiplicative selection index, and mean rank adapted from Mulamba. All families analyzed were obtained by means of self-fertilization of superior genotypes (full siblings) from the genetic breeding program of guava trees at the Universidade Estadual do Norte Fluminense. An experimental randomized block design with 18 S1 families, three replicates, and ten plants per plot was used. A total of 540 genotypes (individual plants) of guava tree were evaluated. Genetic parameter estimation and...

History of registered Gyr breed in Brazilian Northeast: population structure and genetic improvement of growth traits Ciência Rural
Malhado,Carlos Henrique Mendes; Carneiro,Paulo Luiz Souza; Malhado,Ana Claudia Mendes; Martins,Jorge André Matias; Martins Filho,Raimundo; Bozzi,Riccardo.
This paper provides an evaluation of the population structure, phenotype and genetic trends of registered Gyr herd cattle in northeast Brazil. The study provides important baseline information for the management, conservation and potential population expansion of this economically and culturally important cattle breed. Pedigree data were analyzed for individuals born between 1964 and 2006. Body weight values were adjusted to 205 and 365 days of age for animals born between 1978 and 2006. Phenotypic change of zebu Gyr in northeast Brazil is solely due to environmental improvement. However, there is potential for artificial selection for weight gain in young cattle. Effective population size decreased during the 1990s and the average inbreeding coefficient...

Impact of the reproduction dynamics on genetic variation in the European flat oyster Ostrea edulis ArchiMer
Lapegue, Sylvie; Taris, Nicolas; Lallias, Delphine; Bonhomme, Francois; Boudry, Pierre.
The European flat oyster (Ostrea edulis L.) is a marine bivalve whose natural geographical distribution ranges along the European Atlantic coast from Norway to Morocco, in addition to the Mediterranean and Black Sea. The latest results obtained on the genetic differentiation between these populations have led us to pursue studies at a finer scale, in order to estimate the effective number of breeders and the temporal dynamics of reproduction and, more specially, recruitment. Several experiments were performed to document (1) the variance in allele frequencies during a natural settlement period; (2) the paternal contribution to fertilization by analyzing larvae sampled at the brooding stage within individual females; (3) the variance of individual...

Inbreeding evidence in a traditional channel catfish (Ictalurus punctatus) hatchery in Mexico Electron. J. Biotechnol.
Parra-Bracamonte,Gaspar Manuel; Sifuentes-Rincón,Ana María; Rosa-Reyna,Xochitl Fabiola De la; Arellano-Vera,Williams; Sosa-Reyes,Brenda.
Background: Channel catfish are one of the most important aquaculture species raised for food purposes in Mexico. Two temporal samples were obtained from the largest channel catfish breeding hatchery in Mexico to identify changes in genetic diversity and inbreeding that are promoted by traditional hatchery management. Results: The genetic parameter analysis of 11 microsatellite loci showed no significant change in genetic diversity (p > 0.05). However, a significant heterozygosis deficiency was detected (p < 0.001), and genetic structure analysis indicated moderate differentiation between the temporally divided populations (F ST = 0.08). A moderate level of inbreeding and a slight increase of the inbreeding coefficient from 0.23 to 0.27 were the...
