A new data mining approach for the detection of bacterial promoters combining stochastic and combinatorial methods Inra

We present a new data mining method based on stochastic analysis (HMM for Hidden Markov Model) and combinatorial methods for discovering new transcriptional factors in bacterial genome sequences. Sigma factor binding sites (SFBSs) were described as patterns of box1 - spacer - box2 corresponding to the -35 and -10 DNA motifs of bacterial promoters. We used a high-order Hidden Markov Model in which the hidden process is a second-order Markov chain. Applied on the genome of the model bacterium Streptomyces coelicolor (2), the a posteriori state probabilities revealed local maxima or peaks whose distribution was enriched in the intergenic sequences (``iPeaks'' for intergenic peaks). Qualitative validation consists in showing that a model is able to mimic available observed data. In population level biological models, the available data frequently represent a group status, such as pool testing, rather than the individual statuses. They are aggregated. Our objective was to explore an approach for qualitative validation of a model with aggregated data and to apply it to validate a stochastic model simulating the bovine viral-diarrhoea virus (BVDV) spread within a dairy cattle herd. Dispersal polymorphism in an invasive forest pest affects its ability to establish Inra

Given the increasing number of biological invasions, there is a crucial need toidentify life history traits that promote invasion. Invasiveness reflects capabilities for both establishment after introduction and spread following establishment. In this paper, we explore, via simulation, the interacting effects of dispersal and Allee effects on both invasion processes. Dispersal capability is a trait that has been widely recognized to facilitate invasions. Nous avons étudié le développement racinaire de jeunes semis de pêcher (Prunus persica variété GF 305). Pour ce faire, 45 arbres ont été cultivés pendant 6 semaines sur perlite. Tous les 5 jours, 5 plants ont été dépotés. La longueur et la distance à la base de l’axe qui le porte ont été mesurées pour chacun de leurs axes racinaires. La croissance de chaque axe a été modélisée par une fonction puissance de son âge. Les courbes de croissance d’un même ordre de ramification sont affines. The presence of multiple foci in population patterns may be due to various processes arising in the population dynamics. Group dispersal, which has been lightly investigated for airborne species, is one of these processes.We built a stochastic model generating the dispersal of groups of particles. This model may be viewed as an extension of classical dispersal models based on parametric kernels. It has a hierarchical structure: at the first stage group centers are drawn under a classical dispersal kernel; at the second stage the particles are diffused around their group centers. Stochastic model neuron without resetting of dendritic potential : application to the olfactory system Inra

A two-dimensional neuronal model, in which the membrane potential of the dendrite evolves independently from that at the trigger zone of the axon, is proposed and studied. In classical one-dimensional neuronal models the dendritic and axonal potentials cannot be distinguished, and thus they are reset to resting level after firing of an action potential, whereas in the present model the dendritic potential is not reset. The trigger zone is modelled by a simplified leaky integrator (RC circuit) and the dendritic compartment can be described by any of the classical one-dimensional neuronal models.
