Lee,Youngsub; Park,Sairom; Kim,Hun; Lee,Seung Kyu; Kim,Jin Woo; Lee,Hak Kyo; Jeong,Dong Kee; Lee,Sung Jin.
Background: The melanocortin-4 receptor gene (MC4R) plays an important role in regulating food intake and body weight in mammals. In the present study, we identified the MC4R gene in native Korean brown, brindle, and black cattle by polymerase chain reaction restriction fragment length polymorphism (PCR-RFLP), and investigated its association with economic traits. A total of 413 cattle from the three breeds were tested for backfat thickness, carcass weight, longissimus muscle area, and marbling score, and statistical data were analyzed using the SAS program. Results: The C allele had the highest frequency in brown and brindle cattle, and the G allele frequency was highest in black cattle. The C1069G SNP was significantly (p < 0.05) associated with only...

Alternative genotyping method for the single nucleotide polymorphism A2959G (AF159246) of the bovine CAST gene PAB
Curi,Rogério Abdallah; Chardulo,Luis Artur Loyola; Silveira,Antônio Carlos; Oliveira,Henrique Nunes de.
The objective of this work was to genotype the single nucleotide polymorphism (SNP) A2959G (AF159246) of bovine CAST gene by PCR-RFLP technique, and to report its use for the first time. For this, 147 Bos indicus and Bos taurus x Bos indicus animals were genotyped. The accuracy of the method was confirmed through the direct sequencing of PCR products of nine individuals. The lowest frequency of the meat tenderness favorable allele (A) in Bos indicus was confirmed. The use of PCR-RFLP for the genotyping of the bovine CAST gene SNP was shown to be robust and inexpensive, which will greatly facilitate its analysis by laboratories with basic structure.

Ant colony algorithm for analysis of gene interaction in high-dimensional association data R. Bras. Zootec.
Rekaya,Romdhane; Robbins,Kelly.
In recent years there has been much focus on the use of single nucleotide polymorphism (SNP) fine genome mapping to identify causative mutations for traits of interest; however, many studies focus only on the marginal effects of markers, ignoring potential gene interactions. Simulation studies have show that this approach may not be powerful enough to detect important loci when gene interactions are present. While several studies have examined potential gene interaction, they tend to focus on a small number of SNP markers. Given the prohibitive computation cost of modeling interactions in studies involving a large number SNP, methods need to be develop that can account for potential gene interactions in a computationally efficient manner. This study adopts...

Chromosomal localization and molecular marker development of the lipopolysaccharide and beta-1,3-glucan binding protein gene in the Zhikong scallop Chlamys farreri (Jones et Preston) (Pectinoida, Pectinidae) Genet. Mol. Biol.
Huan,Pin; Zhang,Xiaojun; Li,Fuhua; Zhang,Yang; Zhao,Cui; Xiang,Jianhai.
Zhikong scallop Chlamys farreri (Jones et Preston) is an economically important species in China. Understanding its immune system would be of great help in controlling diseases. In the present study, an important immunity-related gene, the Lipopolysaccharide and Beta-1,3-glucan Binding Protein (LGBP) gene, was located on C. farreri chromosomes by mapping several lgbp-containing BAC clones through fluorescence in situ hybridization (FISH). Through the localization of various BAC clones, it was shown that only one locus of this gene existed in the genome of C. farreri, and that this was located on the long arm of a pair of homologous chromosomes. Molecular markers, consisting of eight single nucleotide polymorphism (SNPs) markers and one insertion-deletion...

Does probabilistic modelling of linkage disequilibrium evolution improve the accuracy of QTL location in animal pedigree ? Inra
Cierco-Ayrolles, C.; Dejean, C.; Legarra, A.; Gilbert, H.; Druet, T.; Ytournel, F.; Estivals, D.; Oumouhou, N.; Mangin, B..
BACKGROUND: Since 2001, the use of more and more dense maps has made researchers aware that combining linkage and linkage disequilibrium enhances the feasibility of fine-mapping genes of interest. So, various method types have been derived to include concepts of population genetics in the analyses. One major drawback of many of these methods is their computational cost, which is very significant when many markers are considered. Recent advances in technology, such as SNP genotyping, have made it possible to deal with huge amount of data. Thus the challenge that remains is to find accurate and efficient methods that are not too time consuming. The study reported here specifically focuses on the half-sib family animal design. Our objective was to determine...

Dyslexia risk variant rs600753 is linked with dyslexia-specific differential allelic expression of DYX1C1 Genet. Mol. Biol.
Müller,Bent; Boltze,Johannes; Czepezauer,Ivonne; Hesse,Volker; Wilcke,Arndt; Kirsten,Holger.
Abstract An increasing number of genetic variants involved in dyslexia development were discovered during the last years, yet little is known about the molecular functional mechanisms of these SNPs. In this study we investigated whether dyslexia candidate SNPs have a direct, disease-specific effect on local expression levels of the assumed target gene by using a differential allelic expression assay. In total, 12 SNPs previously associated with dyslexia and related phenotypes were suitable for analysis. Transcripts corresponding to four SNPs were sufficiently expressed in 28 cell lines originating from controls and a family affected by dyslexia. We observed a significant effect of rs600753 on expression levels of DYX1C1 in forward and reverse sequencing...

ESTs and putative line-specific (broiler and layer) SNPs identified in genes expressed in Gallus gallus pituitary and hypothalamus Genet. Mol. Biol.
Cassoli,Clarissa Sanches da Silva; Jorge,Erika Cirstina; Patrício,Mateus; Alves,Helena Javiel; Almeida,Erik Amazonas de; Ledur,Mônica Corrêa; Coutinho,Luiz Lehmann.
Brazilian poultry industry has reached a high level of development in both meat and egg production as a result of constant technological modernization. Further improvements can be achieved through genomics, but before this can be accomplished, a better understanding of gene expression profiles and nucleotide polymorphisms is necessary. Since animal physiology is directly or indirectly controlled by the pituitary and hypothalamus, the aim of the present work was to identify and analyze genes expressed in these tissues in chicken lines with different growth potential. Two pituitary and hypothalamus cDNA libraries from 21 day broiler (TT) and layer (CC) chickens lines were constructed and allowed identification of 3,074 unique sequences and 77 single...
